We have recently combined two-color direct stochastic optical reconstruction microscopy (dSTORM) with the (Clus-DoC) algorithm that combines cluster detection and colocalization analysis to observe the organization of 5-lipoxygenase (5-LO) and 5-lipoxygenase–activating protein (FLAP) into higher order assemblies on the nuclear envelope of mast cells; these assemblies were linked to leukotriene (LT) C4 production. In this study we investigated whether higher order assemblies of 5-LO and FLAP included cytosolic phospholipase A2 (cPLA2) and were linked to LTB4 production in murine neutrophils. Using two- and three-color dSTORM supported by fluorescence lifetime imaging microscopy we identified higher order assemblies containing 40 molecules (median) (IQR: 23, 87) of 5-LO, and 53 molecules (62, 156) of FLAP monomer. 98 (18, 154) molecules of cPLA2 were clustered with 5-LO, and 77 (33, 114) molecules of cPLA2 were associated with FLAP. These assemblies were tightly linked to LTB4 formation. The activation-dependent close associations of cPLA2, FLAP, and 5-LO in higher order assemblies on the nuclear envelope support a model in which arachidonic acid is generated by cPLA2 in apposition to FLAP, facilitating its transfer to 5-LO to initiate LT synthesis. color Lower Bounds for Testing Graphical Models: Colorings and Antiferromagnetic Ising Models By Published On :: 2020 We study the identity testing problem in the context of spin systems or undirected graphical models, where it takes the following form: given the parameter specification of the model $M$ and a sampling oracle for the distribution $mu_{M^*}$ of an unknown model $M^*$, can we efficiently determine if the two models $M$ and $M^*$ are the same? We consider identity testing for both soft-constraint and hard-constraint systems. In particular, we prove hardness results in two prototypical cases, the Ising model and proper colorings, and explore whether identity testing is any easier than structure learning. For the ferromagnetic (attractive) Ising model, Daskalakis et al. (2018) presented a polynomial-time algorithm for identity testing. We prove hardness results in the antiferromagnetic (repulsive) setting in the same regime of parameters where structure learning is known to require a super-polynomial number of samples. Specifically, for $n$-vertex graphs of maximum degree $d$, we prove that if $|eta| d = omega(log{n})$ (where $eta$ is the inverse temperature parameter), then there is no polynomial running time identity testing algorithm unless $RP=NP$. In the hard-constraint setting, we present hardness results for identity testing for proper colorings. For example, in a recent study we attempted to improve the US guidelines for risk stratification after screening colonoscopy ( Cancer Causes Control 27 (2016) 1175–1185), with the aim to help reduce both overuse and underuse of follow-on surveillance colonoscopy. The goal was to incorporate selected additional informative variables into a neoplasia risk-prediction model, going beyond the three currently established risk factors, using a large dataset pooled from seven different prospective studies in North America. Unfortunately, not all candidate variables were collected in all studies, so that one or more important potential predictors were missing on over half of the subjects. Thus, while variable selection was a main focus of the study, it was necessary to address the substantial amount of missing data. Multiple imputation can effectively address missing data, and there are also good approaches to incorporate the variable selection process into model-based confidence intervals. However, there is not consensus on appropriate methods of inference which address both issues simultaneously. Our goal here is to study the properties of model-based confidence intervals in the setting of imputation for missing data followed by variable selection. We use both simulation and theory to compare three approaches to such post-imputation-selection inference: a multiple-imputation approach based on Rubin’s Rules for variance estimation ( Comput. Statist. Data Anal. 71 (2014) 758–770); a single imputation-selection followed by bootstrap percentile confidence intervals; and a new bootstrap model-averaging approach presented here, following Efron ( J. Amer. Statist. Assoc. 109 (2014) 991–1007). We investigate relative strengths and weaknesses of each method. The “Rubin’s Rules” multiple imputation estimator can have severe undercoverage, and is not recommended. The imputation-selection estimator with bootstrap percentile confidence intervals works well. The bootstrap-model-averaged estimator, with the “Efron’s Rules” estimated variance, may be preferred if the true effect sizes are moderate. We apply these results to the colorectal neoplasia risk-prediction problem which motivated the present work. Full Article

Just as people should visit the doctor to be screened for potential diseases, trees are examined with a variety of tools to hopefully spot minor issues before they turn into major ones. Armed with a digital camera, GPS technology, and a tablet equipped with specialized software and satellite data, forest health specialist Bill Seybold boards a small plane for a sky-high view of the First State. The annual aerial survey is specifically designed to detect potential threats that can only be seen from the air. Fortunately, early results from the 2018 aerial forest survey indicate no major outbreaks of tree diseases or insect pests. The National Fire Preparedness Level was increased to 3 on a 5-point scale on June 29, indicating that wildfire activity is occurring in multiple geographic areas and mobilization of resources through national agencies is moderate to heavy. The crew mobilized on Tuesday, July 3 at Blackbird State Forest in Smyrna, Delaware and will travel to Denver from Philadelphia on July 4 for positioning in the Rocky Mountain Geographic Area, which has reported 5 new fires and currently has 6 uncontained large fires.
