chm A Global Benchmark of Algorithms for Segmenting Late Gadolinium-Enhanced Cardiac Magnetic Resonance Imaging. (arXiv:2004.12314v3 [cs.CV] UPDATED) By arxiv.org Published On :: Segmentation of cardiac images, particularly late gadolinium-enhanced magnetic resonance imaging (LGE-MRI) widely used for visualizing diseased cardiac structures, is a crucial first step for clinical diagnosis and treatment. However, direct segmentation of LGE-MRIs is challenging due to its attenuated contrast. Since most clinical studies have relied on manual and labor-intensive approaches, automatic methods are of high interest, particularly optimized machine learning approaches. To address this, we organized the "2018 Left Atrium Segmentation Challenge" using 154 3D LGE-MRIs, currently the world's largest cardiac LGE-MRI dataset, and associated labels of the left atrium segmented by three medical experts, ultimately attracting the participation of 27 international teams. In this paper, extensive analysis of the submitted algorithms using technical and biological metrics was performed by undergoing subgroup analysis and conducting hyper-parameter analysis, offering an overall picture of the major design choices of convolutional neural networks (CNNs) and practical considerations for achieving state-of-the-art left atrium segmentation. Results show the top method achieved a dice score of 93.2% and a mean surface to a surface distance of 0.7 mm, significantly outperforming prior state-of-the-art. Particularly, our analysis demonstrated that double, sequentially used CNNs, in which a first CNN is used for automatic region-of-interest localization and a subsequent CNN is used for refined regional segmentation, achieved far superior results than traditional methods and pipelines containing single CNNs. This large-scale benchmarking study makes a significant step towards much-improved segmentation methods for cardiac LGE-MRIs, and will serve as an important benchmark for evaluating and comparing the future works in the field. We show that, for any two distinct seeds $S$ and $S'$, the laws of $T_{n}^{S}$ and $T_{n}^{S'}$ remain at uniformly positive total-variation distance as $n$ increases. This is a continuation of Curien et al. ( J. Éc. Polytech. Math. 2 (2015) 1–34), which in turn was inspired by a conjecture of Bubeck et al. ( IEEE Trans. Netw. Sci. Eng. 2 (2015) 30–39). On the other hand homophily, defined as the propensity of similar agents to connect to each other, is one of the most fundamental social processes observed in many human and animal societies. In this paper we examine the extent to which homophily is sufficient to produce the typical structural properties of social networks. To do so, we conduct a simulation study based on the Social Distance Attachment (SDA) model, a particular kind of Random Geometric Graph (RGG), in which nodes are embedded in a social space and connection probabilities depend functionally on distances between nodes. We derive the form of the model from first principles based on existing analytical results and argue that the mathematical construction of RGGs corresponds directly to the homophily principle, so they provide a good model for it. We find that homophily, especially when combined with a random edge rewiring, is sufficient to reproduce many of the characteristic features of social networks. Additionally, we devise a hybrid model combining SDA with the configuration model that allows generating homophilic networks with arbitrary degree sequences and we use it to study interactions of homophily with processes imposing constraints on degree distributions. We show that the effects of homophily on clustering are robust with respect to distribution constraints, while degree assortativity can be highly dependent on the particular kind of enforced degree sequence. In a nutshell, the Embedded Microprocessor Benchmark Consortium (EEMBC) has formed a group to look at benchmarks for ultra low power microcontrollers. Initially chaired by Horst Diewald, chief architect of MSP430TM microcontrollers at Texas Instruments, the group's line-up is an impressive "who's who" of the microcontroller space, including Analog Devices, ARM, Atmel, Cypress, Energy Micro, Freescale, Fujitsu, Microchip, Renesas, Silicon Labs, STMicro, and TI. As the press release explains, unlike usual processor benchmark suites which focus on performance, the ULP benchmark will focus on measuring the energy consumed by microcontrollers running various computational workloads over an extended time period. The benchmarking methodology will allow the microcontrollers to enter into their idle or sleep modes during the majority of time when they are not executing code, thereby simulating a real-world environment where products must support battery life measured in months, years, and even decades. Processor performance benchmarks seem to be as widely criticized as EPA fuel consumption figures for cars - and the criticism is somewhat related. There is a suspicion that manufacturers can tune the performance for better test results, rather than better real-world performance. On the face of it, the task to produce meaningful ultra low power benchmarks seems even more fraught with difficulties. For a start, there is a vast range of possible energy profiles - different ways that computing is spread over time - and a plethora of low power design techniques available to optimize the system for the set of profiles that particular embedded system is likely to experience. Furthermore, you could argue that, compared with performance in a computer system, energy consumption in an ultra low power embedded system has less to do with the controller itself and more to do with other parts of the system like the memories and mixed-signal real-world interfaces. EEMBC cites that common methods to gauge energy efficiency are lacking in growth applications such as portable medical devices, security systems, building automation, smart metering, and also applications using energy harvesting devices. At Cadence, we are seeing huge growth in these areas which, along with intelligence being introduced into all kinds of previously "dumb" appliances, is becoming known as the "Internet of Things." Despite the difficulties, with which the parties involved are all deeply familiar, I applaud this initiative. While it may be difficult to get to apples-to-apples comparisons for energy consumption in these applications, most of the time today we don't even know where the grocery store is. If the EEMBC effort at least gets us to the produce department, we're going to be better off. Previous studies of hybrid maize have shown the contribution of within-locus complementation effects (dominance) and their differential importance across functional classes of loci. However, they have generally considered panels of limited genetic diversity, and have shown little benefit from genomic prediction based on dominance or functional enrichments. This study investigates the relevance of dominance and functional classes of variants in genomic models for agronomic traits in diverse populations of hybrid maize. We based our analyses on a diverse panel of inbred lines crossed with two testers representative of the major heterotic groups in the U.S. (1106 hybrids), as well as a collection of 24 biparental populations crossed with a single tester (1640 hybrids). We investigated three agronomic traits: days to silking (DTS), plant height (PH), and grain yield (GY). Our results point to the presence of dominance for all traits, but also among-locus complementation (epistasis) for DTS and genotype-by-environment interactions for GY. Consistently, dominance improved genomic prediction for PH only. In addition, we assessed enrichment of genetic effects in classes defined by genic regions (gene annotation), structural features (recombination rate and chromatin openness), and evolutionary features (minor allele frequency and evolutionary constraint). We found support for enrichment in genic regions and subsequent improvement of genomic prediction for all traits. Here, we use open chromatin profiles from discrete mouse cell populations to address this challenge. We applied stratified linkage disequilibrium score regression and evaluated heritability enrichment in 64 genome-wide association studies, emphasizing schizophrenia. We provide evidence that mouse-derived human open chromatin profiles can serve as powerful proxies for difficult to obtain human cell populations, facilitating the illumination of common disease heritability enrichment across an array of human phenotypes. We demonstrate that signatures from discrete subpopulations of cortical excitatory and inhibitory neurons are significantly enriched for schizophrenia heritability with maximal enrichment in cortical layer V excitatory neurons. We also show that differences between schizophrenia and bipolar disorder are concentrated in excitatory neurons in cortical layers II-III, IV, and V, as well as the dentate gyrus. Finally, we leverage these data to fine-map variants in 177 schizophrenia loci nominating variants in 104/177. We integrate these data with transcription factor binding site, chromatin interaction, and validated enhancer data, placing variants in the cellular context where they may modulate risk. Full Article

Increased replication and division, such is the case during regeneration, concomitantly increases the risk of adverse outcomes through the acquisition of mutations. Seeking for driving mechanisms of such outcomes, we challenged a pluripotent stem cell system during the tightly controlled regeneration process in the planarian Schmidtea mediterranea. Exposure to the genotoxic compound methyl methanesulfonate (MMS) revealed that despite a similar DNA-damaging effect along the anteroposterior axis of intact animals, responses differed between anterior and posterior fragments after amputation. Stem cell proliferation and differentiation proceeded successfully in the amputated heads, leading to regeneration of missing tissues. Stem cells in the amputated tails showed decreased proliferation and differentiation capacity. As a result, tails could not regenerate. Interference with the body-axis-associated component β-catenin-1 increased regenerative success in tail fragments by stimulating proliferation at an early time point. Our results suggest that differences in the Wnt signalling gradient along the body axis modulate stem cell responses to MMS. Full Article
chm Hydrogen Peroxide-Mediated Oxygen Enrichment Eradicates Helicobacter pylori In Vitro and In Vivo [Experimental Therapeutics] By aac.asm.org Published On :: 2020-04-21T08:01:09-07:00 Helicobacter pylori is an important risk factor for gastric ulcers. However, antibacterial therapies increase the resistance rate and decrease the eradication rate of H. pylori. Inspired by the microaerophilic characteristics of H. pylori, we aimed at effectively establishing an oxygen-enriched environment to eradicate and prevent the recurrence of H. pylori. The effect and the mechanism of an oxygen-enriched environment in eradicating H. pylori and preventing the recurrence were explored in vitro and in vivo. During oral administration and after drug withdrawal, H. pylori counts were evaluated by Giemsa staining in animal cohorts. An oxygen-enriched environment in which H. pylori could not survive was successfully established by adding hydrogen peroxide into several solutions and rabbit gastric juice. Hydrogen peroxide effectively killed H. pylori in Columbia blood agar and special peptone broth. Minimum inhibition concentrations and minimum bactericidal concentrations of hydrogen peroxide were both relatively stable after promotion of resistance for 30 generations, indicating that hydrogen peroxide did not easily promote resistance in H. pylori. In models of Mongolian gerbils and Kunming mice, hydrogen peroxide has been shown to significantly eradicate and effectively prevent the recurrence of H. pylori without toxicity and damage to the gastric mucosa. The mechanism of hydrogen peroxide causing H. pylori death was related to the disruption of bacterial cell membranes. The oxygen-enriched environment achieved by hydrogen peroxide eradicates and prevents the recurrence of H. pylori by damaging bacterial cell membranes. Hydrogen peroxide thus provides an attractive candidate for anti-H. pylori treatment. Full Article
