Technology has a way of making us both safer and at greater risk while out and about, but a new tool from Strava might help with the former. Strava has announced Night Heatmaps, a feature that shows which areas have more activity — or "heat" — between sunset and sunrise. Yes, Heatmaps is the feature that accidentally revealed the location of US military bases. The update is a welcome one with sunset getting very early in some areas of the world, while night seems to last late into the morning. It also comes alongside a new Weekly Heatmap, which shows heat levels in an area over the last seven days. Again, this can help you know which paths will have the most people, but at all times of the day. While this added awareness is great for knowing where to go, some people might also purposely choose to avoid the busiest times, for fear of unwanted attention (there's no winning here). In either case, the Night and Weekly Heatmaps are only available on subscriber accounts (a membership will cost you $12 monthly or $80 annually). It's also worth noting that Heatmaps pull solely from public activities on Strava, so you're not getting the full story of how many people go where. Night and Weekly Heatmaps join the Global Heatmaps (also subscriber exclusive) and your Personal Heatmap. You can access any of them through the Map tab and filter the Heatmap by activity type. maps Similarity score for screening phase-retrieved maps in X-ray diffraction imaging – characterization in reciprocal space By journals.iucr.org Published On :: 2024-01-01 X-ray diffraction imaging (XDI) is utilized for visualizing the structures of non-crystalline particles in material sciences and biology. In the structural analysis, phase-retrieval (PR) algorithms are applied to the diffraction amplitude data alone to reconstruct the electron density map of a specimen particle projected along the direction of the incident X-rays. However, PR calculations may not lead to good convergence because of a lack of diffraction patterns in small-angle regions and Poisson noise in X-ray detection. Therefore, the PR calculation is still a bottleneck for the efficient application of XDI in the structural analyses of non-crystalline particles. For screening maps from hundreds of trial PR calculations, we have been using a score and measuring the similarity between a pair of retrieved maps. Empirically, probable maps approximating the particle structures gave a score smaller than a threshold value, but the reasons for the effectiveness of the score are still unclear. In this study, the score is characterized in terms of the phase differences between the structure factors of the retrieved maps, the usefulness of the score in screening the maps retrieved from experimental diffraction patterns is demonstrated, and the effective resolution of similarity-score-selected maps is discussed. maps Validation of electron-microscopy maps using solution small-angle X-ray scattering By journals.iucr.org Published On :: 2024-06-27 The determination of the atomic resolution structure of biomacromolecules is essential for understanding details of their function. Traditionally, such a structure determination has been performed with crystallographic or nuclear resonance methods, but during the last decade, cryogenic transmission electron microscopy (cryo-TEM) has become an equally important tool. As the blotting and flash-freezing of the samples can induce conformational changes, external validation tools are required to ensure that the vitrified samples are representative of the solution. Although many validation tools have already been developed, most of them rely on fully resolved atomic models, which prevents early screening of the cryo-TEM maps. Here, a novel and automated method for performing such a validation utilizing small-angle X-ray scattering measurements, publicly available through the new software package AUSAXS, is introduced and implemented. The method has been tested on both simulated and experimental data, where it was shown to work remarkably well as a validation tool. Although it can be effective to search the entire map to find the best placement of a component, the process can be slow when the maps are large. However, frequently there is a well-founded hypothesis about where particular components are located. In such cases, a local search using a map subvolume will be much faster because the search volume is smaller, and more sensitive because optimizing the search volume for the rotation-search step enhances the signal to noise. A Fourier-space likelihood-based local search approach, based on the previously published em_placement software, has been implemented in the new emplace_local program. Tests confirm that the local search approach enhances the speed and sensitivity of the computations. An interactive graphical interface in the ChimeraX molecular-graphics program provides a convenient way to set up and evaluate docking calculations, particularly in defining the part of the map into which the components should be placed. maps Refinement of cryo-EM 3D maps with a self-supervised denoising model: crefDenoiser By journals.iucr.org Published On :: 2024-07-29 Cryogenic electron microscopy (cryo-EM) is a pivotal technique for imaging macromolecular structures. However, despite extensive processing of large image sets collected in cryo-EM experiments to amplify the signal-to-noise ratio, the reconstructed 3D protein-density maps are often limited in quality due to residual noise, which in turn affects the accuracy of the macromolecular representation. Here, crefDenoiser is introduced, a denoising neural network model designed to enhance the signal in 3D cryo-EM maps produced with standard processing pipelines. The crefDenoiser model is trained without the need for `clean' ground-truth target maps. Instead, a custom dataset is employed, composed of real noisy protein half-maps sourced from the Electron Microscopy Data Bank repository. Competing with the current state-of-the-art, crefDenoiser is designed to optimize for the theoretical noise-free map during self-supervised training. We demonstrate that our model successfully amplifies the signal across a wide variety of protein maps, outperforming a classic map denoiser and following a network-based sharpening model. Without biasing the map, the proposed denoising method leads to improved visibility of protein structural features, including protein domains, secondary structure elements and modest high-resolution feature restoration. maps MatchMaps: non-isomorphous difference maps for X-ray crystallography By journals.iucr.org Published On :: 2024-05-17 Conformational change mediates the biological functions of macromolecules. Crystallographic measurements can map these changes with extraordinary sensitivity as a function of mutations, ligands and time. A popular method for detecting structural differences between crystallographic data sets is the isomorphous difference map. These maps combine the phases of a chosen reference state with the observed changes in structure factor amplitudes to yield a map of changes in electron density. Such maps are much more sensitive to conformational change than structure refinement is, and are unbiased in the sense that observed differences do not depend on refinement of the perturbed state. However, even modest changes in unit-cell properties can render isomorphous difference maps useless. This is unnecessary. Described here is a generalized procedure for calculating observed difference maps that retains the high sensitivity to conformational change and avoids structure refinement of the perturbed state. This procedure is implemented in an open-source Python package, MatchMaps, that can be run in any software environment supporting PHENIX [Liebschner et al. (2019). Acta Cryst. maps High-transmission spectrometer for rapid resonant inelastic soft X-ray scattering (rRIXS) maps By journals.iucr.org Published On :: 2024-09-30 The design and first results of a high-transmission soft X-ray spectrometer operated at the X-SPEC double-undulator beamline of the KIT Light Source are presented. As a unique feature, particular emphasis was placed on optimizing the spectrometer transmission by maximizing the solid angle and the efficiencies of spectrometer gratings and detector. A CMOS detector, optimized for soft X-rays, allows for quantum efficiencies of 90% or above over the full energy range of the spectrometer, while simultaneously offering short readout times. Combining an optimized control system at the X-SPEC beamline with continuous energy scans (as opposed to step scans), the high transmission of the spectrometer, and the fast readout of the CMOS camera, enable the collection of entire rapid resonant inelastic soft X-ray scattering maps in less than 1 min. Series of spectra at a fixed energy can be taken with a frequency of up to 5 Hz. Furthermore, the use of higher-order reflections allows a very wide energy range (45 to 2000 eV) to be covered with only two blazed gratings, while keeping the efficiency high and the resolving power E/ΔE above 1500 and 3000 with low- and high-energy gratings, respectively. The information and maps were used as tools and could be passed on from one generation to another. Early maps are not geographical correct, but maps to capture the observers spatial knowledge of a space as a cognitive map. These maps contained the characteristics of that particular space and that could be remembered by humans, such as paths, landmarks, nodes, mountains, sea and areas. One of the oldest maps of the Mesopotamian World dates back to around 500-700 BC. This is a unique ancient carved tablet that contains a cuneiform inscription (early written expression) and Babylon is drawn in the middle. Also, other places are mentioned such as Assyria and Elam. Around the centre is a circular waterway described as 'Salt-Sea' and the outer rim of the sea is surrounded with about eight regions. The regions contained marked signs or are labeled with names as 'Region' or 'Island', interestingly the distances are marked between the regions. Over time maps became increasingly accurate and a universal tool for communication. Regardless of language or culture maps are mostly easy to understand by most people. By the use of scientific tools such as a compass rose, maps would improve as navigation tool. The compass rose was invented around the same time as the Polynesian explorers went on their Voyages. But made it appearances not earlier that the 11th century on maps and charts for a sense of orientation and direction. The knowledge of aiming The Babylonian Map shows a clear image of where destinations are located. Although the reading of the tablet is illegible, we can clearly make out the direction of destinations. If you would follow the euphrates towards the mountains other destinations will become able to locate. Similar to the Pythagorean Theorem, if you know two elements you can hypotenuse the third element. In this case identifying two locations makes the observer able to set a path to the desired location. Landmark wayfinding The usage of landmarks to navigate originates from the tablet and is still used today for orientation and navigational purposes. As we browse through history landmark maps are commonly used to indicate destinations and have a reference of landmark buildings. Lynch) Kevin Lynch published the book The Image of the City (1960) and described a way for people to mentally map and understand their environments in a logical and predictable way. In his book he describes a the concept of mental maps, a sketch map by a average person about an environment from memory. Within the mental maps he discovered five common elements to indicate whereabouts, destinations and paths. Similar to the early maps. Pathways, streets, sidewalks, trails, and other channels in which people travel; Edges, perceived boundaries such as walls, buildings, and shorelines; Districts, which represent relatively large sections of the city distinguished by some identity or character; Nodes, focal points, intersections, decision points or gateways Landmarks, memorable/identifiable objects or places which serve as external reference points. People who move through the city engage in way-finding. They need to be able to recognize and organize urban elements into a coherent pattern. ~Kevin Lynch Main takeaways A mental map is one of the most important human elements to 'read' an (un)familiar environments. In order to orientate and navigate we tend to use references from our surroundings and interpret elements to choose the desired path. A mental map is the human imagination of reality, a map that is different for everyone. According to the mental map we can estimate where other places are places and how we can go. But in many cases there's another route that I want to take for my own reasons that's not being presented, and I want to see how it's doing traffic-wise. I would like to be able to input the street/bridge/whatever I want to take and get a route based on that. Does such a thing exist? I'm on iOS (current).I know I can add a stop along the route to force it to go the way I want in the worst case scenario but this isn't always possible or practical.
