SVAT4: a computer program for visualization and analysis of crystal structures

SVAT4 is a computer program for interactive visualization of three-dimensional crystal structures, including chemical bonds and magnetic moments. A wide range of functions, e.g. revealing atomic layers and polyhedral clusters, are available for further structural analysis. Atomic sizes, colors, appearance, view directions and view modes (orthographic or perspective views) are adjustable. Customized work for the visualization and analysis can be saved and then reloaded. SVAT4 provides a template to simplify the process of preparation of a new data file. SVAT4 can generate high-quality images for publication and animations for presentations. The usability of SVAT4 is broadened by a software suite for simulation and analysis of electron diffraction patterns.

Scanning electron microscopy as a method for sample visualization in protein X-ray crystallography

Developing methods to determine high-resolution structures from micrometre- or even submicrometre-sized protein crystals has become increasingly important in recent years. This applies to both large protein complexes and membrane proteins, where protein production and the subsequent growth of large homogeneous crystals is often challenging, and to samples which yield only micro- or nanocrystals such as amyloid or viral polyhedrin proteins. The versatile macromolecular crystallography microfocus (VMXm) beamline at Diamond Light Source specializes in X-ray diffraction measurements from micro- and nanocrystals. Because of the possibility of measuring data from crystalline samples that approach the resolution limit of visible-light microscopy, the beamline design includes a scanning electron microscope (SEM) to visualize, locate and accurately centre crystals for X-ray diffraction experiments. To ensure that scanning electron microscopy is an appropriate method for sample visualization, tests were carried out to assess the effect of SEM radiation on diffraction quality. Cytoplasmic polyhedrosis virus polyhedrin protein crystals cryocooled on electron-microscopy grids were exposed to SEM radiation before X-ray diffraction data were collected. After processing the data with DIALS, no statistically significant difference in data quality was found between datasets collected from crystals exposed and not exposed to SEM radiation. This study supports the use of an SEM as a tool for the visualization of protein crystals and as an integrated visualization tool on the VMXm beamline.

For the extraction of the best possible X-ray diffraction data from macromolecular crystals, accurate positioning of the crystals with respect to the X-ray beam is crucial. In addition, information about the shape and internal defects of crystals allows the optimization of data-collection strategies. Here, it is demonstrated that the X-ray beam available on the macromolecular crystallo­graphy beamline P14 at the high-brilliance synchrotron-radiation source PETRA III at DESY, Hamburg, Germany can be used for high-energy phase-contrast microtomography of protein crystals mounted in an optically opaque lipidic cubic phase matrix. Three-dimensional tomograms have been obtained at X-ray doses that are substantially smaller and on time scales that are substantially shorter than those used for diffraction-scanning approaches that display protein crystals at micrometre resolution. Adding a compound refractive lens as an objective to the imaging setup, two-dimensional imaging at sub-micrometre resolution has been achieved. All experiments were performed on a standard macromolecular crystallography beamline and are compatible with standard diffraction data-collection workflows and apparatus. Phase-contrast X-ray imaging of macromolecular crystals could find wide application at existing and upcoming low-emittance synchrotron-radiation sources.

ClickX: a visualization-based program for preprocessing of serial crystallography data

Serial crystallography is a powerful technique in structure determination using many small crystals at X-ray free-electron laser or synchrotron radiation facilities. The large diffraction data volumes require high-throughput software to preprocess the raw images for subsequent analysis. ClickX is a program designated for serial crystallography data preprocessing, capable of rapid data sorting for online feedback and peak-finding refinement by parameter optimization. The graphical user interface (GUI) provides convenient access to various operations such as pattern visualization, statistics plotting and parameter tuning. A batch job module is implemented to facilitate large-data-volume processing. A two-step geometry calibration for single-panel detectors is also integrated into the GUI, where the beam center and detector tilting angles are optimized using an ellipse center shifting method first, then all six parameters, including the photon energy and detector distance, are refined together using a residual minimization method. Implemented in Python, ClickX has good portability and extensibility, so that it can be installed, configured and used on any computing platform that provides a Python interface or common data file format. ClickX has been tested in online analysis at the Pohang Accelerator Laboratory X-ray Free-Electron Laser, Korea, and the Linac Coherent Light Source, USA. It has also been applied in post-experimental data analysis. The source code is available via https://github.com/LiuLab-CSRC/ClickX under a GNU General Public License.

DatView: a graphical user interface for visualizing and querying large data sets in serial femtosecond crystallography

DatView is a new graphical user interface (GUI) for plotting parameters to explore correlations, identify outliers and export subsets of data. It was designed to simplify and expedite analysis of very large unmerged serial femtosecond crystallography (SFX) data sets composed of indexing results from hundreds of thousands of microcrystal diffraction patterns. However, DatView works with any tabulated data, offering its functionality to many applications outside serial crystallography. In DatView's user-friendly GUI, selections are drawn onto plots and synchronized across all other plots, so correlations between multiple parameters in large multi-parameter data sets can be rapidly identified. It also includes an item viewer for displaying images in the current selection alongside the associated metadata. For serial crystallography data processed by indexamajig from CrystFEL [White, Kirian, Martin, Aquila, Nass, Barty & Chapman (2012). J. Appl. Cryst. 45, 335–341], DatView generates a table of parameters and metadata from stream files and, optionally, the associated HDF5 files. By combining the functionality of several commonly needed tools for SFX in a single GUI that operates on tabulated data, the time needed to load and calculate statistics from large data sets is reduced. This paper describes how DatView facilitates (i) efficient feedback during data collection by examining trends in time, sample position or any parameter, (ii) determination of optimal indexing and integration parameters via the comparison mode, (iii) identification of systematic errors in unmerged SFX data sets, and (iv) sorting and highly flexible data filtering (plot selections, Boolean filters and more), including direct export of subset CrystFEL stream files for further processing.

For cubic crystal systems, such as steels, an extensive literature exists and, for example, the book by Matthies, Vinel & Helming [Standard Distributions in Texture Analysis: Maps for the Case of Cubic Orthorhomic Symmetry, (1987), Akademie-Verlag Berlin] provides an atlas to identify texture components. For lower crystal symmetries, however, equivalent comprehensive overviews that can serve as guidance for the interpretation of experimental textures do not exist. This paper closes this gap by providing a set of scripts for the MTEX package [Bachmann, Hielscher & Schaeben (2010). Solid State Phenom. 160, 63–68] that allow the texture practitioner to compile such an atlas for a given material system, thus aiding orientation distribution function analysis also for non-cubic systems.

14 Visual Content Marketing Statistics to Know for 2019

Online marketing with visual content continues to grow and drive tons of traffic. The team at Venngage gathered together the latest data in the 14 Visual Content Marketing Statistics to Know for 2019 infographic and built it using their own tool.

Two years ago I asked 300 different online marketers to help me figure out how they were using visual content as part of their marketing strategies in 2016 and their predictions for 2017.

This year I wanted to see if there were any changes in how marketers were creating visuals, and what kind of content engagement they were seeing.

I also asked a couple of additional questions to see how the use of various visual formats impacted their blogging strategies.

Conclusion:

The data says it all–visual content isn’t going anywhere any time soon. Not only are more brands leveraging the use for of visuals for various social media platforms, but there is a lot of added benefit when it comes to SEO and organic rankings as well, particularly in Google’s image search results.

And of course, creating engaging visual content is a surefire way to resonate with your audience and communicate your ideas more effectively.

There are a few things to unravel here:

  • It’s good survey data, but take it with a grain of salt. Venngage is a visual design tool, sharing data about visual content marketing.

  • The infographic is a fantastic format to summarize the survey results and use in social media to draw in readers to the full article.

  • The infographic is built using Venngage, so it’s also a great way to showcase what their design tool is capable of. In fact, clicking on the infographic gives you the opportunity to use this design as a template for designing your own infographic.

  • Sections 5 & 10 are disappointing visually. There are no data visualizations, just a bunch of percentage values shown in text.

  • I’m not a fan of the bright color scheme, and it’s visually distracting from highlighting insights in the data.

  • The article still references 2018 data, even though the infographic has been updated with newer data from 2019.

This is the work from How Wei Zhong who art directed this massive campaign for Nike Shanghai in collaboration with the folks from ILoveDust. It's quite refreshing since first of all it's collaborative participation and obviously the end-result that is just purely vibrant and amazing. To share a little bit of background on this project (in their words). “Qiang Diao” is Chinese for confidence, swagger and game.

And in a city as image and style conscious as Shanghai, Qiang Diao is something many people want for themselves. Nike wanted Shanghai athletes to know that sports can offer you more than fitness. We created OOH celebrating Shanghainese athletes well-known for their strong personalities and, of course, having Qiang Diao.

Branding and Visual Identity for Potency Design

Guilherme Vissotto and Victor Berriel shared a branding and visual identity project for Potency Agency. The details about the project are quite scarce, they didn’t add any description. Based on the work itself I assume it’s for a design studio/agency. The presentation is beautiful. The color palette is also very well selected. The logo plays with white space to mix the lightning and the P. They do an excellent job, however I am not really a fan of the shadow. It adds a good depth, but in some of the examples, the shadow feels too strong. Perhaps, just the pure symbol without any effect would suffice. What are your thoughts?
