IN LOCAL NEWS:
• As October comes to a close, so too does the Bureau of Land Management’s annual Bat Beauty Contest, which asks where the "most stunning bat photographed on BLM public lands" can be found? It's Oregon, motherfuckers! For the third year running WE HAVE THE MOST BEAUTIFUL BAT. YES! Despite J. K. Rowling's tarnished-as-hell legacy, we can still celebrate this feisty male hoary bat, Hoary Potter. It's also worth noting that this is the second year a bat photographed by wildlife technician Emma Busk took top beauty honors. Busk wrote, "anyone who knows me knows that I’ve been wanting to photograph a hoary bat,"—a sentiment we can all echo.

• There's also terrible news, unfortunately. Yesterday evening, a shooting at Vancouver Mall, in Vancouver, WA, killed one person and injured two in the building's food court.  A witness who spoke to KOIN described "a harrowing scene, as the shopping center was full of kids trick-or-treating." So far, police have said they do not have a suspect in custody and the person may still be armed. They told KOIN they were reviewing surveillance footage, but have not yet released a description of the shooter.

• Oh my god, Clark County are you okay? KPTV reports that Clark County Elections Office is warning voters to beware of unofficial ballot boxes. Unofficial ballot boxes are not illegal in Washington! (This also appears to be true of Oregon!) Clark County Elections encouraged voters official ballot return locations.

• The Oregonian is returning to broadsheet size, they announced yesterday in a post that did not explain what that is for readers who didn't go to graphic design school / work in at newspaper with some old dude named Phil. Somewhat surprisingly, Willamette Week's Nigel Jaquiss stepped in to clarify. Tabloid is hotdog style fold; broadsheet is burger. Both WW and the Mercury are hotdogs. The New York Times is burger fold.

• NPR's Up First weirdly tried to do a report on Vice President Kamala Harris "highlighting Trump's own language and using it against him," as if that's somehow something of which to be critical? Gave me the vapors of the new Hasaan Hates Portland sketch from this week:

• In two week's the city's beloved queer documentary festival QDoc will host the Oregon debut of The World According to Allee Willis, which explores the complicated life of a queer "song doctor" who co-wrote not only Earth, Wind and Fire's "September," but the Friends TV show theme. • Atlanta rap star Young Thug, born Jeffery Williams, finally walked free last night, after pleading guilty to "six counts, including possession of drugs and firearms... leading a criminal street gang and conspiracy to violate the RICO act, the state’s racketeering law," the New York Times reports. As part of the plea, the judge sentenced Williams to a total sentence of 40 years, but commuted the five years of prison time to the two and a half years that Williams has already served. Williams will remain on probation for 15 years, and will "be required to stay away from metro Atlanta for the first 10 years of his probation." He is also required to take random drug tests, make anti-gang presentations for children's organizations four times a year, perform 100 hours of community service a year, and "refrain from promoting gangs or being around known gang members." The ongoing Young Slime Life (YSL) court proceedings—which caused NYT's Joe Coscarelli to ask "is YSL was a record label, street gang, or both?"—have stretched into what is now the longest trial in Georgia history. Despite three other plea deals this week, it appears the trial will continue with the two remaining co-defendants.

It's only really on the Daily Beast, the podcast of journalist Michael Wolff, and a few other sites. I'd rather wait til a super solid source gets it—seems like maybe they're holding off because they're checking it?—but the story is out there. Don't sound like anything particularly new, but people are saying "October surprise" because they want attention.

• Also in weird news about guys we already thought were corrupt, Supreme Court Justice Samuel Alito is apparently pledged to some secretive religious traditionalist organization. That tracks.

Polymorph sampling with coupling to extended variables: enhanced sampling of polymorph energy landscapes and free energy perturbation of polymorph ensembles

A novel approach to computationally enhance the sampling of molecular crystal structures is proposed and tested. This method is based on the use of extended variables coupled to a Monte Carlo based crystal polymorph generator. Inspired by the established technique of quasi-random sampling of polymorphs using the rigid molecule constraint, this approach represents molecular clusters as extended variables within a thermal reservoir. Polymorph unit-cell variables are generated using pseudo-random sampling. Within this framework, a harmonic coupling between the extended variables and polymorph configurations is established. The extended variables remain fixed during the inner loop dedicated to polymorph sampling, enforcing a stepwise propagation of the extended variables to maintain system exploration. The final processing step results in a polymorph energy landscape, where the raw structures sampled to create the extended variable trajectory are re-optimized without the thermal coupling term. The foundational principles of this approach are described and its effectiveness using both a Metropolis Monte Carlo type algorithm and modifications that incorporate replica exchange is demonstrated. A comparison is provided with pseudo-random sampling of polymorphs for the molecule coumarin. The choice to test a design of this algorithm as relevant for enhanced sampling of crystal structures was due to the obvious relation between molecular structure variables and corresponding crystal polymorphs as representative of the inherent vapor to crystal transitions that exist in nature. Additionally, it is shown that the trajectories of extended variables can be harnessed to extract fluctuation properties that can lead to valuable insights. A novel thermodynamic variable is introduced: the free energy difference between ensembles of Z' = 1 and Z' = 2 crystal polymorphs.

X-ray crystal structure of a designed rigidified imaging scaffold in the ligand-free conformation

Imaging scaffolds composed of designed protein cages fused to designed ankyrin repeat proteins (DARPins) have enabled the structure determination of small proteins by cryogenic electron microscopy (cryo-EM). One particularly well characterized scaffold type is a symmetric tetrahedral assembly composed of 24 subunits, 12 A and 12 B, which has three cargo-binding DARPins positioned on each vertex. Here, the X-ray crystal structure of a representative tetrahedral scaffold in the apo state is reported at 3.8 Å resolution. The X-ray crystal structure complements recent cryo-EM findings on a closely related scaffold, while also suggesting potential utility for crystallographic investigations. As observed in this crystal structure, one of the three DARPins, which serve as modular adaptors for binding diverse `cargo' proteins, present on each of the vertices is oriented towards a large solvent channel. The crystal lattice is unusually porous, suggesting that it may be possible to soak crystals of the scaffold with small (≤30 kDa) protein cargo ligands and subsequently determine cage–cargo structures via X-ray crystallography. The results suggest the possibility that cryo-EM scaffolds may be repurposed for structure determination by X-ray crystallography, thus extending the utility of electron-microscopy scaffold designs for alternative structural biology applications.

Correlation of refractive index based and THz streaking arrival time tools for a hard X-ray free-electron laser

To fully exploit ultra-short X-ray pulse durations routinely available at X-ray free-electron lasers to follow out-of-equilibrium dynamics, inherent arrival time fluctuations of the X-ray pulse with an external perturbing laser pulse need to be measured. In this work, two methods of arrival time measurement were compared to measure the arrival time jitter of hard X-ray pulses. The methods were photoelectron streaking by a THz field and a transient refractive index change of a semiconductor. The methods were validated by shot-to-shot correction of a pump–probe transient reflectivity measurement. An ultimate shot-to-shot full width at half-maximum error between the devices of 19.2 ± 0.1 fs was measured.

Ultrashort large-bandwidth X-ray free-electron laser generation with a dielectric-lined waveguide

Large-bandwidth pulses produced by cutting-edge X-ray free-electron lasers (FELs) are of great importance in research fields like material science and biology. In this paper, a new method to generate high-power ultrashort FEL pulses with tunable spectral bandwidth with spectral coherence using a dielectric-lined waveguide without interfering operation of linacs is proposed. By exploiting the passive and dephasingless wakefield at terahertz frequency excited by the beam, stable energy modulation can be achieved in the electron beam and large-bandwidth high-intensity soft X-ray radiation can be generated. Three-dimensional start-to-end simulations have been carried out and the results show that coherent radiation pulses with duration of a few femtoseconds and bandwidths ranging from 1.01% to 2.16% can be achieved by changing the undulator taper profile.

X-ray beam diagnostics at the MID instrument of the European X-ray Free-Electron Laser Facility

The Materials Imaging and Dynamics (MID) instrument at the European X-ray Free-Electron Laser Facility (EuXFEL) is equipped with a multipurpose diagnostic end-station (DES) at the end of the instrument. The imager unit in DES is a key tool for aligning the beam to a standard trajectory and for adjusting optical elements such as focusing lenses or the split-and-delay line. Furthermore, the DES features a bent-diamond-crystal spectrometer to disperse the spectrum of the direct beam to a line detector. This enables pulse-resolved characterization of the EuXFEL spectrum to provide X-ray energy calibration, and the spectrometer is particularly useful in commissioning special modes of the accelerator. Together with diamond-based intensity monitors, the imager and spectrometer form the DES unit which also contains a heavy-duty beamstop at the end of the MID instrument. Here, we describe the setup in detail and provide exemplary beam diagnostic results.
