Mass spectrometry (MS) assisted lipidomic tissue analysis is a valuable tool to assess sphingolipid metabolism dysfunction in disease. These analyses can reveal potential pharmacological targets or direct mechanistic studies to better understand the molecular underpinnings and influence of sphingolipid metabolism alterations on disease etiology. But procuring sufficient human tissues for adequately powered studies can be challenging. Therefore, biorepositories, which hold large collections of cryopreserved human tissues, are an ideal retrospective source of specimens. However, this resource has been vastly underutilized by lipid biologists, as the components of optimal cutting temperature compound (OCT) used in cryopreservation are incompatible with MS analyses. Here, we report results indicating that OCT also interferes with protein quantification assays, and that the presence of OCT impacts the quantification of extracted sphingolipids by LC–ESI–MS/MS. We developed and validated a simple and inexpensive method that removes OCT from OCT-embedded tissues. Our results indicate that removal of OCT from cryopreserved tissues does not significantly affect the accuracy of sphingolipid measurements with LC–ESI–MS/MS. We used the validated method to analyze sphingolipid alterations in tumors compared with normal adjacent uninvolved lung tissues from individuals with lung cancer, and to determine the long-term stability of sphingolipids in OCT-cryopreserved normal lung tissues. We show that lung cancer tumors have significantly altered sphingolipid profiles and that sphingolipids are stable for up to 16 years in OCT-cryopreserved normal lung tissues. This validated sphingolipidomic OCT-removal protocol should be a valuable addition to the lipid biologist’s toolbox.

Latent Simplex Position Model: High Dimensional Multi-view Clustering with Uncertainty Quantification

High dimensional data often contain multiple facets, and several clustering patterns can co-exist under different variable subspaces, also known as the views. While multi-view clustering algorithms were proposed, the uncertainty quantification remains difficult --- a particular challenge is in the high complexity of estimating the cluster assignment probability under each view, and sharing information among views. In this article, we propose an approximate Bayes approach --- treating the similarity matrices generated over the views as rough first-stage estimates for the co-assignment probabilities; in its Kullback-Leibler neighborhood, we obtain a refined low-rank matrix, formed by the pairwise product of simplex coordinates. Interestingly, each simplex coordinate directly encodes the cluster assignment uncertainty. For multi-view clustering, we let each view draw a parameterization from a few candidates, leading to dimension reduction. With high model flexibility, the estimation can be efficiently carried out as a continuous optimization problem, hence enjoys gradient-based computation. The theory establishes the connection of this model to a random partition distribution under multiple views. Compared to single-view clustering approaches, substantially more interpretable results are obtained when clustering brains from a human traumatic brain injury study, using high-dimensional gene expression data.

Abstract:
In this article, we consider models for time-to-event data obtained from experiments in which stress levels are altered at intermediate stages during the observation period. These experiments, known as step-stress tests, belong to the larger class of accelerated tests used extensively in the reliability literature. The analysis of data from step-stress tests largely relies on the popular cumulative exposure model. However, despite its simple form, the utility of the model is limited, as it is assumed that the hazard function of the underlying distribution is discontinuous at the points at which the stress levels are changed, which may not be very reasonable. Due to this deficiency, Kannan et al. ( Journal of Applied Statistics 37 (2010b) 1625–1636) introduced the cumulative risk model, where the hazard function is continuous. In this paper, we propose a class of parametric models based on the cumulative risk model assuming the underlying population contains long-term survivors or ‘cured’ fraction. An EM algorithm to compute the maximum likelihood estimators of the unknown parameters is proposed. This research is motivated by a study on altitude decompression sickness. The performance of different parametric models will be evaluated using data from this study.

Abstract:
Financial returns are known to be nonnormal and tend to have fat-tailed distribution. Also, the dependence of large values in a stochastic process is an important topic in risk, insurance and finance. In the presence of missing values, we deal with the asymptotic properties of a simple “median” estimator of the tail index based on random variables with the heavy-tailed distribution function and certain dependence among the extremes. Weak consistency and asymptotic normality of the proposed estimator are established. The estimator is a special case of a well-known estimator defined in Bacro and Brito [ Statistics & Decisions 3 (1993) 133–143]. The advantage of the estimator is its robustness against deviations and compared to Hill’s, it is less affected by the fluctuations related to the maximum of the sample or by the presence of outliers. Several examples are analyzed in order to support the proofs.

Abstract:
Analysis of genome-wide association studies (GWAS) is characterized by a large number of univariate regressions where a quantitative trait is regressed on hundreds of thousands to millions of single-nucleotide polymorphism (SNP) allele counts, one at a time. This article proposes an estimator of the SNP heritability of the trait, defined here as the fraction of the variance of the trait explained by the SNPs in the study. The proposed GWAS heritability (GWASH) estimator is easy to compute, highly interpretable and is consistent as the number of SNPs and the sample size increase. More importantly, it can be computed from summary statistics typically reported in GWAS, not requiring access to the original data. The estimator takes full account of the linkage disequilibrium (LD) or correlation between the SNPs in the study through moments of the LD matrix, estimable from auxiliary datasets. Unlike other proposed estimators in the literature, we establish the theoretical properties of the GWASH estimator and obtain analytical estimates of the precision, allowing for power and sample size calculations for SNP heritability estimates and forming a firm foundation for future methodological development.

A Simple Method To Detect Point Mutations in Aspergillus fumigatus cyp51A Gene Using a Surveyor Nuclease Assay [Analytical Procedures]

One of the main mechanisms of azole resistance of Aspergillus fumigatus is thought to be a reduction in the drug’s affinity for the target molecule, Cyp51A, due to its amino acid mutation(s). It is known that the azole resistance pattern is closely related to the mutation site(s) of the molecule. In this study, we tried to develop a simple and rapid detection method for cyp51A mutations using the endonuclease Surveyor nuclease. The Surveyor nuclease assay was verified using several azole-resistant strains of A. fumigatus that possess point mutations in Cyp51A. For validation of the Surveyor nuclease assay, blind tests were conducted using 48 strains of A. fumigatus (17 azole-resistant and 31 azole-susceptible strains). The Surveyor nuclease assay could rapidly detect cyp51A mutations with one primer set. Also, all the tested strains harboring different cyp51A single point mutations could be clearly distinguished from the wild type. The Surveyor nuclease assay is a simple method that can detect cyp51A mutations rapidly.
