Solvent accessibility changes in a Na+-dependent C4-dicarboxylate transporter suggest differential substrate effects in a multistep mechanism [Membrane Biology]

The divalent anion sodium symporter (DASS) family (SLC13) plays critical roles in metabolic homeostasis, influencing many processes, including fatty acid synthesis, insulin resistance, and adiposity. DASS transporters catalyze the Na+-driven concentrative uptake of Krebs cycle intermediates and sulfate into cells; disrupting their function can protect against age-related metabolic diseases and can extend lifespan. An inward-facing crystal structure and an outward-facing model of a bacterial DASS family member, VcINDY from Vibrio cholerae, predict an elevator-like transport mechanism involving a large rigid body movement of the substrate-binding site. How substrate binding influences the conformational state of VcINDY is currently unknown. Here, we probe the interaction between substrate binding and protein conformation by monitoring substrate-induced solvent accessibility changes of broadly distributed positions in VcINDY using a site-specific alkylation strategy. Our findings reveal that accessibility to all positions tested is modulated by the presence of substrates, with the majority becoming less accessible in the presence of saturating concentrations of both Na+ and succinate. We also observe separable effects of Na+ and succinate binding at several positions suggesting distinct effects of the two substrates. Furthermore, accessibility changes to a solely succinate-sensitive position suggests that substrate binding is a low-affinity, ordered process. Mapping these accessibility changes onto the structures of VcINDY suggests that Na+ binding drives the transporter into an as-yet-unidentified conformational state, involving rearrangement of the substrate-binding site–associated re-entrant hairpin loops. These findings provide insight into the mechanism of VcINDY, which is currently the only structurally characterized representative of the entire DASS family.

CMMB (Carboxylate Modified Magnetic Bead) -based isopropanol gradient peptide fractionation (CIF) enables rapid and robust off-line peptide mixture fractionation in bottom-up proteomics [Research]

Deep proteome coverage in bottom-up proteomics requires peptide-level fractionation to simplify the complex peptide mixture before analysis by tandem mass spectrometry. By decreasing the number of co-eluting precursor peptide ions, fractionation effectively reduces the complexity of the sample leading to higher sample coverage and reduced bias towards high abundance precursors that are preferentially identified in data-dependent acquisition strategies. To achieve this goal, we report a bead-based off-line peptide fractionation method termed CIF or Carboxylate modified magnetic bead-based isopropanol gradient peptide fractionation. CIF is an extension of the SP3 (single-pot solid-phase-enhanced sample preparation) strategy and provides an effective but complementary approach to other commonly used fractionation methods including strong cation exchange (SCX) and reversed phase (RP)-based chromatography. We demonstrate that CIF is an effective offline separation strategy capable of increasing the depth of peptide analyte coverage both when used alone or as a second dimension of peptide fractionation in conjunction with high pH RP. These features make it ideally suited for a wide range of proteomic applications including the affinity purification of low abundance bait proteins.

A Novel Directed Seed-Based Connectivity Analysis Toolbox Applied to Human and Marmoset Resting-State FMRI

Estimating the direction of functional connectivity (FC) can help further elucidate complex brain function. However, the estimation of directed FC at the voxel level in fMRI data, and evaluating its performance, has yet to be done. We therefore developed a novel directed seed-based connectivity analysis (SCA) method based on normalized pairwise Granger causality that provides greater detail and accuracy over ROI-based methods. We evaluated its performance against 145 cortical retrograde tracer injections in male and female marmosets that were used as ground truth cellular connectivity on a voxel-by-voxel basis. The receiver operating characteristic (ROC) curve was calculated for each injection, and we achieved area under the ROC curve of 0.95 for undirected and 0.942 for directed SCA in the case of high cell count threshold. This indicates that SCA can reliably estimate the strong cellular connections between voxels in fMRI data. We then used our directed SCA method to analyze the human default mode network (DMN) and found that dlPFC (dorsolateral prefrontal cortex) and temporal lobe were separated from other DMN regions, forming part of the language-network that works together with the core DMN regions. We also found that the cerebellum (Crus I-II) was strongly targeted by the posterior parietal cortices and dlPFC, but reciprocal connections were not observed. Thus, the cerebellum may not be a part of, but instead a target of, the DMN and language-network. Summarily, our novel directed SCA method, visualized with a new functional flat mapping technique, opens a new paradigm for whole-brain functional analysis.

Mysterious seeds continue to show up in Delaware mailboxes

Over the past week, Delawareans continued to receive unsolicited packages of mysterious seeds appearing to originate in China. Due to the increased volume of people reporting the receipt of illegally shipped seeds, USDA has requested the assistance of the state departments of agriculture in collecting seeds from residents. Is there any simple way how i can get the coordinates of all the shapes in a layout view?

Currently i'm flattening the layout, getting all the lpps from CV and using setof to get all the shapes of a layer and looping through them to get the coordinates.

Is there a way to do it without having to flatten the layout view and shapes merged or any other elegant way to do it if we flatten it?

Also, dbWriteSkill doesn't give output how i desired

Jasper's elaborate -bbox_i seems to have no effect

I'm trying to use Jasper for checking parameter propagation in a large design. I have a list of top-level parameters, each with a HDL path of a module parameter somewhere lower in the hierarchy that's supposed to receive its value from the top-level module. The FPV app seems like an excellent tool for this, but elaborating the entire design in it is extremely time-consuming and memory-intensive. So, I'm trying to black-box everything but the interesting HDL paths. I thought using `elaborate -top dut_module_name -bbox_i * -no_bbox_i inst_foo -no_bbox_i inst_bar (...)` would work, but it doesn't. Jasper just starts flooding the log with warnings from modules that are definitely not on the whitebox list, and eventually dies due to insufficient memory. When I use -bbox_m * it correctly elaborates the top-level module with all of its sub-modules black-boxed. But then the -no_bbox_i switches have no effect. Could anyone suggest a working solution for this use case?

Take-Two CEO is Not Worried About Grand Theft Auto VI Performance on Xbox Series S

Take-Two CEO Strauss Zelnick in the company's latest earnings report said he isn't worried about Rockstar getting Grand Theft Auto VI to run on the Xbox Series S.

"Look, we support the platforms where the consumers are for as long as they’re there, and we find a way to support platforms despite different levels of tech," said Zelnick (via VideoGamesChronicle) when asked about the Xbox Series S.

Zelnick added, "Our labels are really good at that. I’m not really worried. I’ve never worried about where hardware was going. And I’ve said this many times over the years because, first of all, I don’t worry about things over which I have zero control.

"Secondly, I believe in the audience. The audience is going to show up if you have great properties, and so we just have to make sure to be on an array of platforms."

Zelnick added PC is an important platform to release games on, despite the fact Grand Theft Auto VI has not been announced for PC.

"If one platform diminishes in value, there’s always another one," he said. "So we’re seeing great growth in PC right now, for example. And I have been able to view that open formats would continue to grow. PC is an open format.

"I do think PC will continue to be a more and more important part of the console business going forward, and that isn’t complicated for us to support at all. So the bottom line is we are selective about which platforms we support. We make the tech work when we can make it work as long as the audience is big enough to make that worthwhile."

Grand Theft Auto VI will launch for the PlayStation 5 and Xbox Series X|S in Fall 2025.

Xbox Series X Discounted by $50 to $449

Microsoft and several retailers are currently running a promotion for the standard Xbox Series X in the US.

The Xbox Series X is available for $449, a $50 discount, at the Microsoft Store, GameStop, and Best Buy. It isn't known when this deal will end.

The recently released 1 TB All-Digital Robot White Xbox Series X, 2TB Disc Drive Galaxy Black Xbox Series, and the two Xbox Series S SKUs have not been discounted at this time.
