dn A structural study of TatD from Staphylococcus aureus elucidates a putative DNA-binding mode of a Mg2+-dependent nuclease By scripts.iucr.org Published On :: 2020-04-17 TatD has been thoroughly investigated as a DNA-repair enzyme and an apoptotic nuclease, and still-unknown TatD-related DNases are considered to play crucial cellular roles. However, studies of TatD from Gram-positive bacteria have been hindered by an absence of atomic detail and the resulting inability to determine function from structure. In this study, an X-ray crystal structure of SAV0491, which is the TatD enzyme from the Gram-positive bacterium Staphylococcus aureus (SaTatD), is reported at a high resolution of 1.85 Å with a detailed atomic description. Although SaTatD has the common TIM-barrel fold shared by most TatD-related homologs, and PDB entry 2gzx shares 100% sequence identity with SAV0491, the crystal structure of SaTatD revealed a unique binding mode of two phosphates interacting with two Ni2+ ions. Through a functional study, it was verified that SaTatD has Mg2+-dependent nuclease activity as a DNase and an RNase. In addition, structural comparison with TatD homologs and the identification of key residues contributing to the binding mode of Ni2+ ions and phosphates allowed mutational studies to be performed that revealed the catalytic mechanism of SaTatD. Among the key residues composing the active site, the acidic residues Glu92 and Glu202 had a critical impact on catalysis by SaTatD. Furthermore, based on the binding mode of the two phosphates and structural insights, a putative DNA-binding mode of SaTatD was proposed using in silico docking. Overall, these findings may serve as a good basis for understanding the relationship between the structure and function of TatD proteins from Gram-positive bacteria and may provide critical insights into the DNA-binding mode of SaTatD. MarteijnMany chromatin remodeling and modifying proteins are involved in the DNA damage response by stimulating repair or inducing DNA damage signaling. Interestingly, here we identified that down regulation of the H1-interacting protein SET results in increased resistance to a wide variety of DNA damaging agents. We found that this increased resistance is not the result of an inhibitory effect of SET on DNA repair, but rather the consequence of a suppressed apoptotic response to DNA damage. We further provide evidence that the histone chaperone SET is responsible for the eviction of H1 from chromatin. Knock down of H1 in SET-depleted cells resulted in re-sensitization of cells to DNA damage, suggesting that the increased DNA damage resistance in SET-depleted cells is the result of enhanced retention of H1 on chromatin. Finally, clonogenic survival assays show that SET and p53 are epistatic in attenuating DNA damage-induced cell death. Altogether, our data show a role for SET in the DNA damage response as a regulator of cell survival following genotoxic stress. Full Article

Numerous in vitro methods to biochemically characterize DNA repair mechanisms have been developed so far. However, they show some limitations mainly due to the lack of chromatin organization. Here we describe a functional cell-free system to study DNA repair synthesis in vitro, using G1-phase nuclei isolated from human cells treated with different genotoxic agents. Upon incubation in the correspondent damage-activated cytosolic extracts, containing biotin-16-dUTP, nuclei are able to initiate DNA repair synthesis. The use of specific DNA synthesis inhibitors markedly decreased biotinylated dUTP incorporation, indicating the specificity of the repair response. Exogenously added human recombinant PCNA protein, but not the sensors of UV-DNA damage DDB2 or DDB1, stimulated UVC induced dUTP incorporation. In contrast, a DDB2PCNA- mutant protein, unable to associate with PCNA, interfered with DNA repair synthesis. Given its responsiveness to different type of DNA lesions, this system offers an additional tool to study DNA repair mechanisms. Full Article

Their little brother WonderCon Anaheim has been growing, with some comparing it to the Comic-Con of old — before it got way too crowded. It's this Friday through Sunday, April 3-5. They're starting to have big stars and lots of great panels, so if you want to get your geek heart sated, here are some of the events you won't want to miss. Warner Bros. Presentation: San Andreas, Mad Max: Fury Road San Andreas trailer The most highly anticipated event at this weekend's convention, Warner Brothers is putting on a special presentation with footage from these two upcoming action films. They haven't announced which stars will be on hand, but these panels often surprise with star power, so you may get a visit from stars like "San Andreas's" Dwayne "The Rock" Johnson or "Mad Max: Fury Road's" Tom Hardy or Charlize Theron. At the Comic-Con panel last year for the "Mad Max" flick, the director talked in detail about the film, so you'll probably at least get his take on the franchise and its resurrection. DC Comics TV shows: The Flash, Gotham, iZombie The Flash trailer While Marvel has been dominant on the big screen, DC has put out a diverse slate of TV shows, with "The Flash" being the biggest hit among them. It's among those getting a spotlight at WonderCon, with creators and stars dishing on the programs that have captured the imaginations of TV fans and comic fans alike. All three shows are also getting special video presentations, likely showing clips of what you can expect the rest of this season. Superman: The Richard Donner Years Celebrity Super Reunion Superman: The flying sequence There's a reunion of stars from the first two of the classic Christopher Reeve Superman movies, including Lois Lane herself, Margot Kidder. You can also see the actors who played characters like Jimmy Olsen, several of the villains and more, as well as two of the producers. TV writing panels Two panels will give you a peek into the world of the writers who write some of the hottest shows on TV: "TV Guide Magazine's Fan Favorites Showrunners" and "Inside The Writers' Room: Earth's Mightiest Writers Re-Assemble Redux." The first of those includes legendary TV showrunners like Dan Harmon of "Community" and the minds behind shows including "Orphan Black," "The Goldbergs" and more. Meanwhile, at the writers room panel, you'll get writers who've worked on shows like "Lost," "Firefly," "Heroes," "The Big Bang Theory," "Agent Carter" and more. The research on finches of the Galapagos Islands could change the way conservation biologists think about a species' potential for extinction in naturally fragmented populations. Researchers examined 212 tissue samples from museum specimens and living birds. Some of the museum specimens in the study were collected by Darwin himself in 1835. Only one of the extinct populations, a species called the vegetarian finch, had lower genetic diversity compared to modern survivors. Specifically, researchers believe a biological phenomenon called sink-source dynamics is at play in which larger populations of birds from other islands act as a "source" of immigrants to the island population that is naturally shrinking, the "sink." Without these immigrant individuals, the natural population on the island likely would continue to dwindle to local extinction. The pattern is front and back, and I’m a stickler about those things. It looks like I have been loaded down with festive leis, but also loaded with one too many Mai Tais, so the flower garlands are askew as if I were listing a little bit. There’s more of my current yellow shoe madness with these very Michelle Obama kitten-heel slingbacks in two different tones of yellow, one a more acid shade and the other more canary, or perhaps chrome yellow. That’s not to be confused with “Crome Yellow,” a very sardonic Aldous Huxley novel parodying the artsy intelligentsia set of 1920s England. I hope you can see this bracelet. It’s a piece of Victorian mourning jewelry. The Victorians went way, way over the top on this stuff; some of it borders on the ghoulish, with lockets containing elaborately braided locks or even portraits or scenes made entirely from the hair of the deceased. I can admire the artistry but the sentiment can seem excessive. This piece, though, has a black and white enamel border around a tiny fly. Why a fly, I wondered. Then I read the inscription inside: “From JR to AHR [clearly a husband to a wife] in loving memory of our darling little May Queen, died 7th August 1880, age 14 Mos.” That inscription made the fly make sense. It’s a mayfly, a creature that lives a few days, or even just a few minutes, and here was this little girl, born in May – hence the May Queen reference to the mythical springtime queen of antiquity -- and died barely a year thereafter. So sweet, so sad, so human, all from an inscription on a bracelet. The girl’s parents are long dead, and so too are any siblings she may have had, but it can touch us more than 130 years later.
