Combining random microseed matrix screening and the magic triangle for the efficient structure solution of a potential lysin from bacteriophage P68

Two commonly encountered bottlenecks in the structure determination of a protein by X-ray crystallography are screening for conditions that give high-quality crystals and, in the case of novel structures, finding derivatization conditions for experimental phasing. In this study, the phasing molecule 5-amino-2,4,6-triiodoisophthalic acid (I3C) was added to a random microseed matrix screen to generate high-quality crystals derivatized with I3C in a single optimization experiment. I3C, often referred to as the magic triangle, contains an aromatic ring scaffold with three bound I atoms. This approach was applied to efficiently phase the structures of hen egg-white lysozyme and the N-terminal domain of the Orf11 protein from Staphylococcus phage P68 (Orf11 NTD) using SAD phasing. The structure of Orf11 NTD suggests that it may play a role as a virion-associated lysin or endolysin.

An improved exact algorithm and an NP-completeness proof for sparse matrix bipartitioning. (arXiv:1811.02043v2 [cs.DS] UPDATED)

We investigate sparse matrix bipartitioning -- a problem where we minimize the communication volume in parallel sparse matrix-vector multiplication. We prove, by reduction from graph bisection, that this problem is $mathcal{NP}$-complete in the case where each side of the bipartitioning must contain a linear fraction of the nonzeros.

We present an improved exact branch-and-bound algorithm which finds the minimum communication volume for a given matrix and maximum allowed imbalance. The algorithm is based on a maximum-flow bound and a packing bound, which extend previous matching and packing bounds.

We implemented the algorithm in a new program called MP (Matrix Partitioner), which solved 839 matrices from the SuiteSparse collection to optimality, each within 24 hours of CPU-time. Furthermore, MP solved the difficult problem of the matrix cage6 in about 3 days. The new program is on average more than ten times faster than the previous program MondriaanOpt.

Benchmark results using the set of 839 optimally solved matrices show that combining the medium-grain/iterative refinement methods of the Mondriaan package with the hypergraph bipartitioner of the PaToH package produces sparse matrix bipartitionings on average within 10% of the optimal solution.

Delayed approximate matrix assembly in multigrid with dynamic precisions. (arXiv:2005.03606v1 [cs.MS])

The accurate assembly of the system matrix is an important step in any code that solves partial differential equations on a mesh. We either explicitly set up a matrix, or we work in a matrix-free environment where we have to be able to quickly return matrix entries upon demand. Either way, the construction can become costly due to non-trivial material parameters entering the equations, multigrid codes requiring cascades of matrices that depend upon each other, or dynamic adaptive mesh refinement that necessitates the recomputation of matrix entries or the whole equation system throughout the solve. We propose that these constructions can be performed concurrently with the multigrid cycles. Initial geometric matrices and low accuracy integrations kickstart the multigrid, while improved assembly data is fed to the solver as and when it becomes available. The time to solution is improved as we eliminate an expensive preparation phase traditionally delaying the actual computation. We eliminate algorithmic latency. Furthermore, we desynchronise the assembly from the solution process. This anarchic increase of the concurrency level improves the scalability. Assembly routines are notoriously memory- and bandwidth-demanding. As we work with iteratively improving operator accuracies, we finally propose the use of a hierarchical, lossy compression scheme such that the memory footprint is brought down aggressively where the system matrix entries carry little information or are not yet available with high accuracy.

Structured inversion of the Bernstein-Vandermonde Matrix. (arXiv:2005.03251v1 [math.NA])

Bernstein polynomials, long a staple of approximation theory and computational geometry, have also increasingly become of interest in finite element methods. Many fundamental problems in interpolation and approximation give rise to interesting linear algebra questions. When attempting to find a polynomial approximation of boundary or initial data, one encounters the Bernstein-Vandermonde matrix, which is found to be highly ill-conditioned. Previously, we used the relationship between monomial Bezout matrices and the inverse of Hankel matrices to obtain a decomposition of the inverse of the Bernstein mass matrix in terms of Hankel, Toeplitz, and diagonal matrices. In this paper, we use properties of the Bernstein-Bezout matrix to factor the inverse of the Bernstein-Vandermonde matrix into a difference of products of Hankel, Toeplitz, and diagonal matrices. We also use a nonstandard matrix norm to study the conditioning of the Bernstein-Vandermonde matrix, showing that the conditioning in this case is better than in the standard 2-norm. Additionally, we use properties of multivariate Bernstein polynomials to derive a block $LU$ decomposition of the Bernstein-Vandermonde matrix corresponding to equispaced nodes on the $d$-simplex.

A porous ceramic matrix contains a plurality of ceramic particles adhered to each other, and a plurality of channels defined by surfaces of neighboring ceramic particles, the channels each having an average diameter of 0.5-2.5 μm. Preferred ceramics also have a porosity of 25.0-40.0%, a Darcy's Permeability of 1.57-34.8×10−14 m2, and a mechanical strength of 25-64 MPa. Also disclosed is a method of preparing such a porous ceramic matrix, comprising providing a pellet containing ceramic particles that are coated with a monomer, a catalyst, and a binder; polymerizing the monomer in the solid state by heating, then carbonizing and sintering the pellet.

Magnetically adjusting color-converting particles within a matrix and associated devices, systems, and methods are disclosed herein. A magnetic-adjustment process can include applying a magnetic field to a mixture including a non-solid matrix and a plurality of color-converting particles (e.g. magnetically anisotropic color-converting particles). The magnetic field can cause the plurality of color-converting particles to move into a generally non-random alignment (e.g., a generally non-random magnetic alignment and/or a generally non-random shape alignment) within the non-solid matrix. The non-solid matrix then can be solidified to form a solid matrix. A magnetic-adjustment process can be performed in conjunction with testing and/or product binning of solid-state radiation transducer devices. For example, a position, direction, strength, or duration of a magnetic field used to perform a magnetic-adjustment process can be controlled according to optical output collected from a solid-state radiation transducer device. Measuring the optical output and performing the magnetic-adjustment process can be at least partially concurrent.

Inter-{alpha}-inhibitor heavy chain-1 has an integrin-like 3D structure mediating immune regulatory activities and matrix stabilization during ovulation [Glycobiology and Extracellular Matrices]

Inter-α-inhibitor is a proteoglycan essential for mammalian reproduction and also plays a less well-characterized role in inflammation. It comprises two homologous “heavy chains” (HC1 and HC2) covalently attached to chondroitin sulfate on the bikunin core protein. Before ovulation, HCs are transferred onto the polysaccharide hyaluronan (HA) to form covalent HC·HA complexes, thereby stabilizing an extracellular matrix around the oocyte required for fertilization. Additionally, such complexes form during inflammatory processes and mediate leukocyte adhesion in the synovial fluids of arthritis patients and protect against sepsis. Here using X-ray crystallography, we show that human HC1 has a structure similar to integrin β-chains, with a von Willebrand factor A domain containing a functional metal ion-dependent adhesion site (MIDAS) and an associated hybrid domain. A comparison of the WT protein and a variant with an impaired MIDAS (but otherwise structurally identical) by small-angle X-ray scattering and analytical ultracentrifugation revealed that HC1 self-associates in a cation-dependent manner, providing a mechanism for HC·HA cross-linking and matrix stabilization. Surprisingly, unlike integrins, HC1 interacted with RGD-containing ligands, such as fibronectin, vitronectin, and the latency-associated peptides of transforming growth factor β, in a MIDAS/cation-independent manner. However, HC1 utilizes its MIDAS motif to bind to and inhibit the cleavage of complement C3, and small-angle X-ray scattering–based modeling indicates that this occurs through the inhibition of the alternative pathway C3 convertase. These findings provide detailed structural and functional insights into HC1 as a regulator of innate immunity and further elucidate the role of HC·HA complexes in inflammation and ovulation.

Perlecan knockdown significantly alters extracellular matrix composition and organization during cartilage development [Research]

Perlecan is a critical proteoglycan found in the extracellular matrix (ECM) of cartilage. In healthy cartilage, perlecan regulates cartilage biomechanics and we previously demonstrated perlecan deficiency leads to reduced cellular and ECM stiffness in vivo. This change in mechanics may lead to the early onset osteoarthritis seen in disorders resulting from perlecan knockdown such as Schwartz-Jampel syndrome (SJS). To identify how perlecan knockdown affects the material properties of developing cartilage, we used imaging and liquid chromatography–tandem mass spectrometry (LC-MS/MS) to study the ECM in a murine model of SJS, Hspg2C1532Y-Neo. Perlecan knockdown led to defective pericellular matrix formation, whereas the abundance of bulk ECM proteins, including many collagens, increased. Post-translational modifications and ultrastructure of collagens were not significantly different; however, LC-MS/MS analysis showed more protein was secreted by Hspg2C1532Y-Neo cartilage in vitro, suggesting that the incorporation of newly synthesized ECM was impaired. In addition, glycosaminoglycan deposition was atypical, which may explain the previously observed decrease in mechanics. Overall, these findings provide insight into the influence of perlecan on functional cartilage assembly and the progression of osteoarthritis in SJS.

High-Dimensional Interactions Detection with Sparse Principal Hessian Matrix

In statistical learning framework with regressions, interactions are the contributions to the response variable from the products of the explanatory variables. In high-dimensional problems, detecting interactions is challenging due to combinatorial complexity and limited data information. We consider detecting interactions by exploring their connections with the principal Hessian matrix. Specifically, we propose a one-step synthetic approach for estimating the principal Hessian matrix by a penalized M-estimator. An alternating direction method of multipliers (ADMM) is proposed to efficiently solve the encountered regularized optimization problem. Based on the sparse estimator, we detect the interactions by identifying its nonzero components. Our method directly targets at the interactions, and it requires no structural assumption on the hierarchy of the interactions effects. We show that our estimator is theoretically valid, computationally efficient, and practically useful for detecting the interactions in a broad spectrum of scenarios.

Covariance Matrix Adaptation for the Rapid Illumination of Behavior Space. (arXiv:1912.02400v2 [cs.LG] UPDATED)

We focus on the challenge of finding a diverse collection of quality solutions on complex continuous domains. While quality diver-sity (QD) algorithms like Novelty Search with Local Competition (NSLC) and MAP-Elites are designed to generate a diverse range of solutions, these algorithms require a large number of evaluations for exploration of continuous spaces. Meanwhile, variants of the Covariance Matrix Adaptation Evolution Strategy (CMA-ES) are among the best-performing derivative-free optimizers in single-objective continuous domains. This paper proposes a new QD algorithm called Covariance Matrix Adaptation MAP-Elites (CMA-ME). Our new algorithm combines the self-adaptation techniques of CMA-ES with archiving and mapping techniques for maintaining diversity in QD. Results from experiments based on standard continuous optimization benchmarks show that CMA-ME finds better-quality solutions than MAP-Elites; similarly, results on the strategic game Hearthstone show that CMA-ME finds both a higher overall quality and broader diversity of strategies than both CMA-ES and MAP-Elites. Overall, CMA-ME more than doubles the performance of MAP-Elites using standard QD performance metrics. These results suggest that QD algorithms augmented by operators from state-of-the-art optimization algorithms can yield high-performing methods for simultaneously exploring and optimizing continuous search spaces, with significant applications to design, testing, and reinforcement learning among other domains.

Spectral and matrix factorization methods for consistent community detection in multi-layer networks

Abstract:
We consider the problem of estimating a consensus community structure by combining information from multiple layers of a multi-layer network using methods based on the spectral clustering or a low-rank matrix factorization. As a general theme, these “intermediate fusion” methods involve obtaining a low column rank matrix by optimizing an objective function and then using the columns of the matrix for clustering. However, the theoretical properties of these methods remain largely unexplored. In the absence of statistical guarantees on the objective functions, it is difficult to determine if the algorithms optimizing the objectives will return good community structures. We investigate the consistency properties of the global optimizer of some of these objective functions under the multi-layer stochastic blockmodel. For this purpose, we derive several new asymptotic results showing consistency of the intermediate fusion techniques along with the spectral clustering of mean adjacency matrix under a high dimensional setup, where the number of nodes, the number of layers and the number of communities of the multi-layer graph grow. Our numerical study shows that the intermediate fusion techniques outperform late fusion methods, namely spectral clustering on aggregate spectral kernel and module allegiance matrix in sparse networks, while they outperform the spectral clustering of mean adjacency matrix in multi-layer networks that contain layers with both homophilic and heterophilic communities.

Hypothesis testing on linear structures of high-dimensional covariance matrix

Abstract:
This paper is concerned with test of significance on high-dimensional covariance structures, and aims to develop a unified framework for testing commonly used linear covariance structures. We first construct a consistent estimator for parameters involved in the linear covariance structure, and then develop two tests for the linear covariance structures based on entropy loss and quadratic loss used for covariance matrix estimation. To study the asymptotic properties of the proposed tests, we study related high-dimensional random matrix theory, and establish several highly useful asymptotic results. With the aid of these asymptotic results, we derive the limiting distributions of these two tests under the null and alternative hypotheses. We further show that the quadratic loss based test is asymptotically unbiased. We conduct Monte Carlo simulation study to examine the finite sample performance of the two tests. Our simulation results show that the limiting null distributions approximate their null distributions quite well, and the corresponding asymptotic critical values keep Type I error rate very well. Our numerical comparison implies that the proposed tests outperform existing ones in terms of controlling Type I error rate and power. Our simulation indicates that the test based on quadratic loss seems to have better power than the test based on entropy loss.

Adaptive estimation of the rank of the coefficient matrix in high-dimensional multivariate response regression models

Abstract:
We consider the multivariate response regression problem with a regression coefficient matrix of low, unknown rank. In this setting, we analyze a new criterion for selecting the optimal reduced rank. This criterion differs notably from the one proposed in Bunea, She and Wegkamp ( Ann. Statist. 39 (2011) 1282–1309) in that it does not require estimation of the unknown variance of the noise, nor does it depend on a delicate choice of a tuning parameter. We develop an iterative, fully data-driven procedure, that adapts to the optimal signal-to-noise ratio. This procedure finds the true rank in a few steps with overwhelming probability. At each step, our estimate increases, while at the same time it does not exceed the true rank. Our finite sample results hold for any sample size and any dimension, even when the number of responses and of covariates grow much faster than the number of observations. We perform an extensive simulation study that confirms our theoretical findings. The new method performs better and is more stable than the procedure of Bunea, She and Wegkamp ( Ann. Statist. 39 (2011) 1282–1309) in both low- and high-dimensional settings.

Abstract:
We consider the recovery of a low rank $M imes N$ matrix $S$ from its noisy observation $ ilde{S}$ in the high dimensional framework when $M$ is comparable to $N$. We propose two efficient estimators for $S$ under two different regimes. Our analysis relies on the local asymptotics of the eigenstructure of large dimensional rectangular matrices with finite rank perturbation. We derive the convergent limits and rates for the singular values and vectors for such matrices.

The World Health Organization (WHO) has listed moxifloxacin and linezolid among the preferred "group A" drugs in the treatment of multidrug-resistant (MDR)-tuberculosis (TB) [1]. Therapeutic drug monitoring (TDM) could potentially optimise MDR-TB therapy, since moxifloxacin and linezolid show large pharmacokinetic variability [1–4]. TDM of moxifloxacin focuses on identifying patients with low drug exposure who are at risk of treatment failure and acquired fluoroquinolone resistance [5, 6]. Alternatively, TDM of linezolid strives to reduce toxicity while ensuring an adequate drug exposure because of its narrow therapeutic index [1, 3, 7].

I never thought The Matrix would have the impact it has had on fashion. But from long leather coats to so-called “Matrix-style” sunglasses, the costumes I designed in the 90s continue to have influence to this day.

Part of the reason they are still in the ether is because they were so iconic. The silhouettes, for instance, had to be instantly recognisable so that viewers could tell who each character was, even in the dark. All of the costumes are fairly immune to period, which is what makes them relatable, even now.
