FISHNet: encouraging data sharing and reuse in the freshwater science community

This paper describes the FISHNet project, which developed a repository environment for the curation and sharing of data relating to freshwater science, a discipline whose research community is distributed thinly across a variety of institutions, and usually works in relative isolation as individual researchers or within small groups. As in other “small sciences”, these datasets tend to be small and “hand-crafted”, created to address particular research questions rather than with a view to reuse, so they are rarely curated effectively, and the potential for sharing and reusing them is limited. The paper addresses a variety of issues and concerns raised by freshwater researchers as regards data sharing, describes our approach to developing a repository environment that addresses these concerns, and identifies the potential impact within the research community of the system.

It will be hosted on the seminar website (http://waterdiss.eu/eseminar-biofresh) where a link will be available for it.

The E-seminar will introduce the audience to the usage of the BioFresh Platform and Data Portal, in order to ensure a better understanding of the different components. Aaike De Wever, Science Officer of BioFresh, will explain which data and information are integrated and for which contributions BioFresh is looking. Participants are encouraged to join in for a live discussion via "Citrix go to Webinar".

The 33rd (International Society of Limnology) SIL conference "Science for sustainable freshwater use" will be held from 31 July until 5 August 2016 in torino, Italy. 

Our planet is under pressure due to increased demand for freshwater. The availability and suitability of water resources are threatened by human influences, directly, through globally unbalancing the slow and fast water cycles and impairing water quality, and indirectly through the adverse effects of climate change. Many freshwater ecosystems are deteriorating in quantity and quality. As a result, an increasing number of people are chronically short of water.

In this context, limnology must represent the answer to the planetary water crisis as we need more science and more scientists to urgently face a sustainable and effective freshwater recovery. This need can be satisfied only improving our knowledge in Limnological Sciences and the people awareness of what science can do for a more sustainable use of freshwater ecosystems.

STUDENTS ACROSS THE COUNTRY TO ‘DIVE’ INTO FRESHWATER

WASHINGTON (Nov. 10, 2010)—With one of every six people on Earth lacking access to safe drinking water, freshwater is one of the defining issues of the 21st century. Although water is essential for life, less than 1 percent of water on our planet is available for drinking. “Freshwater!” is the theme of Geography Awareness Week 2010, Nov. 14-20, supported by National Geographic and other partner organizations and sponsored by CH2M HILL, an international engineering consulting firm. Founded as a water firm in the 1940s, CH2M HILL has been working for decades to help people around the world find the right solutions to their water challenges.

Geography Awareness Week is an annual celebration enacted by Congress in 1987 that encourages families and schools to engage in fun, educational experiences that draw attention to geo-literacy and the importance of geography education. During Geography Awareness Week 2010, National Geographic invites students, teachers and parents to learn more about freshwater and how it connects to geography.

“Freshwater is one of the most critical issues of the 21st century,” said Terry Garcia, National Geographic’s executive vice president of Mission Programs. “National Geographic is committed to increasing awareness about this vital natural resource through our Freshwater Initiative. During Geography Awareness Week, grassroots organizers around the country will host events, workshops and contests at local schools and community centers. A link to the new Global Action Atlas offers connections to people and organizations involved in innovative water projects around the world.

Groundwater is the earth’s largest freshwater resource and is vital for irrigation and global food production. In dry periods farmers pump groundwater to water crops, this is already happening at an unsustainable level in many places — exceeding the rate at which rain and rivers can refill the groundwater stores. This study seeks to identify where groundwater pumping is affecting stream flows and estimates where and when environmentally critical stream flows — required to maintain healthy ecosystems — can no longer be sustained.

Petroleum industry’s freshwater use puts pressure on areas with water scarcity issues

The impact that national energy sectors have on international freshwater resources has been demonstrated in the first global study of its kind. The analysis of 129 countries showed differences between countries and sectors in their reliance on international freshwater resources. For example, although the petroleum industries of North America and China are similar in magnitude, the North American industry consumes three times as much international freshwater. Demands from economically developed countries on less economically developed countries, which may have pre-existing water-scarcity issues, compound these problems and complicate the creation of policies that ensure both water and energy security.

This study investigated a way to reduce numbers of harmful cyanobacteria using freshwater crustaceans. Data from a large Swedish lake show that this approach can be effective but is best used alongside other methods, such as nutrient reduction.

New tool developed to highlight and help prevent declines in freshwater biodiversity

Biodiversity is declining in freshwater ecosystems across the globe, a new study has shown. The researchers created a mathematical model, called GLOBIO- aquatic, which builds a picture of the threats to the biodiversity of rivers, lakes and wetlands that are posed by a variety of human activities. The most crucial of these are land-use changes, nutrient and chemical pollution, and disturbances to the water cycle — which could be from infrastructure such as dams, or from climate change. The authors hope that the model will help policymakers identify regions which are most at risk from these pressures.

Almost a quarter of the world’s non-polar land surface experiences light pollution, and there is concern that this adversely affects illuminated ecosystems. Prokaryotic and Viral Community Composition of Freshwater Springs in Florida, USA

ABSTRACT

Aquifers, which are essential underground freshwater reservoirs worldwide, are understudied ecosystems that harbor diverse forms of microbial life. This study investigated the abundance and composition of prokaryotic and viral communities in the outflow of five springs across northern Florida, USA, as a proxy of microbial communities found in one of the most productive aquifers in the world, the Floridan aquifer. The average abundances of virus-like particles and prokaryotic cells were slightly lower than those reported from other groundwater systems, ranging from 9.6 x 103 ml–1 to 1.1 x 105 ml–1 and 2.2 x 103 ml–1 to 3.4 x 104 ml–1, respectively. Despite all of the springs being fed by the Floridan aquifer, sequencing of 16S rRNA genes and viral metagenomes (viromes) revealed unique communities in each spring, suggesting that groundwater microbial communities are influenced by land usage in recharge zones. The prokaryotic communities were dominated by Bacteria, and though the most abundant phyla (Proteobacteria, Cyanobacteria, and Bacteroidetes) were found in relatively high abundance across springs, variation was seen at finer taxonomic resolution. The viral sequences were most similar to those described from other aquatic environments. Sequencing resulted in the completion of 58 novel viral genomes representing members of the order Caudovirales as well as prokaryotic and eukaryotic single-stranded DNA (ssDNA) viruses. Sequences similar to those of ssDNA viruses were detected at all spring sites and dominated the identifiable sequences at one spring site, showing that these small viruses merit further investigation in groundwater systems.

IMPORTANCE Aquifer systems may hold up to 40% of the total microbial biomass on Earth. However, little is known about the composition of microbial communities within these critical freshwater ecosystems. Here, we took advantage of Florida’s first-magnitude springs (the highest spring classification based on water discharge), each discharging at least 246 million liters of water each day from the Floridan aquifer system (FAS), to investigate prokaryotic and viral communities from the aquifer. The FAS serves as a major source of potable water in the Southeastern United States, providing water for large cities and citizens in three states. Unfortunately, the health of the FAS and its associated springs has declined in the past few decades due to nutrient loading, increased urbanization and agricultural activity in aquifer recharge zones, and saltwater intrusion. This is the first study to describe the prokaryotic and viral communities in Florida’s first-magnitude springs, providing a baseline against which to compare future ecosystem change.

Temperature and Nutrient Levels Correspond with Lineage-Specific Microdiversification in the Ubiquitous and Abundant Freshwater Genus Limnohabitans [Environmental Microbiology]

Most freshwater bacterial communities are characterized by a few dominant taxa that are often ubiquitous across freshwater biomes worldwide. Our understanding of the genomic diversity within these taxonomic groups is limited to a subset of taxa. Here, we investigated the genomic diversity that enables Limnohabitans, a freshwater genus key in funneling carbon from primary producers to higher trophic levels, to achieve abundance and ubiquity. We reconstructed eight putative Limnohabitans metagenome-assembled genomes (MAGs) from stations located along broad environmental gradients existing in Lake Michigan, part of Earth’s largest surface freshwater system. De novo strain inference analysis resolved a total of 23 strains from these MAGs, which strongly partitioned into two habitat-specific clusters with cooccurring strains from different lineages. The largest number of strains belonged to the abundant LimB lineage, for which robust in situ strain delineation had not previously been achieved. Our data show that temperature and nutrient levels may be important environmental parameters associated with microdiversification within the Limnohabitans genus. In addition, strains predominant in low- and high-phosphorus conditions had larger genomic divergence than strains abundant under different temperatures. Comparative genomics and gene expression analysis yielded evidence for the ability of LimB populations to exhibit cellular motility and chemotaxis, a phenotype not yet associated with available Limnohabitans isolates. Our findings broaden historical marker gene-based surveys of Limnohabitans microdiversification and provide in situ evidence of genome diversity and its functional implications across freshwater gradients.

IMPORTANCE Limnohabitans is an important bacterial taxonomic group for cycling carbon in freshwater ecosystems worldwide. Here, we examined the genomic diversity of different Limnohabitans lineages. We focused on the LimB lineage of this genus, which is globally distributed and often abundant, and its abundance has shown to be largely invariant to environmental change. Our data show that the LimB lineage is actually comprised of multiple cooccurring populations for which the composition and genomic characteristics are associated with variations in temperature and nutrient levels. The gene expression profiles of this lineage suggest the importance of chemotaxis and motility, traits that had not yet been associated with the Limnohabitans genus, in adapting to environmental conditions.
