Branching random walks with uncountably many extinction probability vectors

Abstract:
Given a branching random walk on a set $X$, we study its extinction probability vectors $mathbf{q}(cdot,A)$. Their components are the probability that the process goes extinct in a fixed $Asubseteq X$, when starting from a vertex $xin X$. The set of extinction probability vectors (obtained letting $A$ vary among all subsets of $X$) is a subset of the set of the fixed points of the generating function of the branching random walk. In particular here we are interested in the cardinality of the set of extinction probability vectors. We prove results which allow to understand whether the probability of extinction in a set $A$ is different from the one of extinction in another set $B$. In many cases there are only two possible extinction probability vectors and so far, in more complicated examples, only a finite number of distinct extinction probability vectors had been explicitly found. Whether a branching random walk could have an infinite number of distinct extinction probability vectors was not known. We apply our results to construct examples of branching random walks with uncountably many distinct extinction probability vectors.

A joint mean-correlation modeling approach for longitudinal zero-inflated count data

Abstract:
Longitudinal zero-inflated count data are widely encountered in many fields, while modeling the correlation between measurements for the same subject is more challenge due to the lack of suitable multivariate joint distributions. This paper studies a novel mean-correlation modeling approach for longitudinal zero-inflated regression model, solving both problems of specifying joint distribution and parsimoniously modeling correlations with no constraint. The joint distribution of zero-inflated discrete longitudinal responses is modeled by a copula model whose correlation parameters are innovatively represented in hyper-spherical coordinates. To overcome the computational intractability in maximizing the full likelihood function of the model, we further propose a computationally efficient pairwise likelihood approach. We then propose separated mean and correlation regression models to model these key quantities, such modeling approach can also handle irregularly and possibly subject-specific times points. The resulting estimators are shown to be consistent and asymptotically normal. Data example and simulations support the effectiveness of the proposed approach.

Abstract:
Observation and parameter driven models are commonly used in the literature to analyse time series of counts. In this paper, we study the characteristics of a variety of models and point out the main differences and similarities among these procedures, concerning parameter estimation, model fitting and forecasting. Alternatively to the literature, all inference was performed under the Bayesian paradigm. The models are fitted with a latent AR($p$) process in the mean, which accounts for autocorrelation in the data. An extensive simulation study shows that the estimates for the covariate parameters are remarkably similar across the different models. However, estimates for autoregressive coefficients and forecasts of future values depend heavily on the underlying process which generates the data. A real data set of bankruptcy in the United States is also analysed.

Estimating and forecasting the smoking-attributable mortality fraction for both genders jointly in over 60 countries

Abstract:
Smoking is one of the leading preventable threats to human health and a major risk factor for lung cancer, upper aerodigestive cancer and chronic obstructive pulmonary disease. Estimating and forecasting the smoking attributable fraction (SAF) of mortality can yield insights into smoking epidemics and also provide a basis for more accurate mortality and life expectancy projection. Peto et al. ( Lancet 339 (1992) 1268–1278) proposed a method to estimate the SAF using the lung cancer mortality rate as an indicator of exposure to smoking in the population of interest. Here, we use the same method to estimate the all-age SAF (ASAF) for both genders for over 60 countries. We document a strong and cross-nationally consistent pattern of the evolution of the SAF over time. We use this as the basis for a new Bayesian hierarchical model to project future male and female ASAF from over 60 countries simultaneously. This gives forecasts as well as predictive distributions that can be used to find uncertainty intervals for any quantity of interest. We assess the model using out-of-sample predictive validation and find that it provides good forecasts and well-calibrated forecast intervals, comparing favorably with other methods.

Abstract:
The Wisconsin Public Land Survey database describes historical forest composition at high spatial resolution and is of interest in ecological studies of forest composition in Wisconsin just prior to significant Euro-American settlement. For such studies it is useful to identify recurring subpopulations of tree species known as communities, but standard clustering approaches for subpopulation identification do not account for dependence between spatially nearby observations. Here, we develop and fit a latent discrete Markov random field model for the purpose of identifying and classifying historical forest communities based on spatially referenced multivariate tree species counts across Wisconsin. We show empirically for the actual dataset and through simulation that our latent Markov random field modeling approach improves prediction and parameter estimation performance. For model fitting we introduce a new stochastic approximation algorithm which enables computationally efficient estimation and classification of large amounts of spatial multivariate count data.

Abstract:
Formalin-fixed paraffin-embedded (FFPE) samples have great potential for biomarker discovery, retrospective studies and diagnosis or prognosis of diseases. Their application, however, is hindered by the unsatisfactory performance of traditional gene expression profiling techniques on damaged RNAs. NanoString nCounter platform is well suited for profiling of FFPE samples and measures gene expression with high sensitivity which may greatly facilitate realization of scientific and clinical values of FFPE samples. However, methodological development for normalization, a critical step when analyzing this type of data, is far behind. Existing methods designed for the platform use information from different types of internal controls separately and rely on an overly-simplified assumption that expression of housekeeping genes is constant across samples for global scaling. Thus, these methods are not optimized for the nCounter system, not mentioning that they were not developed for FFPE samples. We construct an integrated system of random-coefficient hierarchical regression models to capture main patterns and characteristics observed from NanoString data of FFPE samples and develop a Bayesian approach to estimate parameters and normalize gene expression across samples. Our method, labeled RCRnorm, incorporates information from all aspects of the experimental design and simultaneously removes biases from various sources. It eliminates the unrealistic assumption on housekeeping genes and offers great interpretability. Furthermore, it is applicable to freshly frozen or like samples that can be generally viewed as a reduced case of FFPE samples. Simulation and applications showed the superior performance of RCRnorm.

Abstract:
We derive normal approximation bounds in the Kolmogorov distance for sums of discrete multiple integrals and weighted $U$-statistics made of independent Bernoulli random variables. Such bounds are applied to normal approximation for the renormalized subgraph counts in the Erdős–Rényi random graph. This approach completely solves a long-standing conjecture in the general setting of arbitrary graph counting, while recovering recent results obtained for triangles and improving other bounds in the Wasserstein distance.

Abstract:
We are studying linear and log-linear models for multivariate count time series data with Poisson marginals. For studying the properties of such processes we develop a novel conceptual framework which is based on copulas. Earlier contributions impose the copula on the joint distribution of the vector of counts by employing a continuous extension methodology. Instead we introduce a copula function on a vector of associated continuous random variables. This construction avoids conceptual difficulties related to the joint distribution of counts yet it keeps the properties of the Poisson process marginally. Furthermore, this construction can be employed for modeling multivariate count time series with other marginal count distributions. We employ Markov chain theory and the notion of weak dependence to study ergodicity and stationarity of the models we consider. Suitable estimating equations are suggested for estimating unknown model parameters. The large sample properties of the resulting estimators are studied in detail. The work concludes with some simulations and a real data example.

Statistical Molecule Counting in Super-Resolution Fluorescence Microscopy: Towards Quantitative Nanoscopy

Abstract:
Super-resolution microscopy is rapidly gaining importance as an analytical tool in the life sciences. A compelling feature is the ability to label biological units of interest with fluorescent markers in (living) cells and to observe them with considerably higher resolution than conventional microscopy permits. The images obtained this way, however, lack an absolute intensity scale in terms of numbers of fluorophores observed. In this article, we discuss state of the art methods to count such fluorophores and statistical challenges that come along with it. In particular, we suggest a modeling scheme for time series generated by single-marker-switching (SMS) microscopy that makes it possible to quantify the number of markers in a statistically meaningful manner from the raw data. To this end, we model the entire process of photon generation in the fluorophore, their passage through the microscope, detection and photoelectron amplification in the camera, and extraction of time series from the microscopic images. At the heart of these modeling steps is a careful description of the fluorophore dynamics by a novel hidden Markov model that operates on two timescales (HTMM). Besides the fluorophore number, information about the kinetic transition rates of the fluorophore’s internal states is also inferred during estimation. We comment on computational issues that arise when applying our model to simulated or measured fluorescence traces and illustrate our methodology on simulated data.

Producing Official County-Level Agricultural Estimates in the United States: Needs and Challenges

Abstract:
In the United States, county-level estimates of crop yield, production, and acreage published by the United States Department of Agriculture’s National Agricultural Statistics Service (USDA NASS) play an important role in determining the value of payments allotted to farmers and ranchers enrolled in several federal programs. Given the importance of these official county-level crop estimates, NASS continually strives to improve its crops county estimates program in terms of accuracy, reliability and coverage. In 2015, NASS engaged a panel of experts convened under the auspices of the National Academies of Sciences, Engineering, and Medicine Committee on National Statistics (CNSTAT) for guidance on implementing models that may synthesize multiple sources of information into a single estimate, provide defensible measures of uncertainty, and potentially increase the number of publishable county estimates. The final report titled Improving Crop Estimates by Integrating Multiple Data Sources was released in 2017. This paper discusses several needs and requirements for NASS county-level crop estimates that were illuminated during the activities of the CNSTAT panel. A motivating example of planted acreage estimation in Illinois illustrates several challenges that NASS faces as it considers adopting any explicit model for official crops county estimates.

The Effect of Counterfactual Information on Outcome Value Coding in Medial Prefrontal and Cingulate Cortex: From an Absolute to a Relative Neural Code

Adaptive coding of stimuli is well documented in perception, where it supports efficient encoding over a broad range of possible percepts. Recently, a similar neural mechanism has been reported also in value-based decision, where it allows optimal encoding of vast ranges of values in PFC: neuronal response to value depends on the choice context (relative coding), rather than being invariant across contexts (absolute coding). Additionally, value learning is sensitive to the amount of feedback information: providing complete feedback (both obtained and forgone outcomes) instead of partial feedback (only obtained outcome) improves learning. However, it is unclear whether relative coding occurs in all PFC regions and how it is affected by feedback information. We systematically investigated univariate and multivariate feedback encoding in various mPFC regions and compared three modes of neural coding: absolute, partially-adaptive and fully-adaptive.

Twenty-eight human participants (both sexes) performed a learning task while undergoing fMRI scanning. On each trial, they chose between two symbols associated with a certain outcome. Then, the decision outcome was revealed. Notably, in one-half of the trials participants received partial feedback, whereas in the other half they got complete feedback. We used univariate and multivariate analysis to explore value encoding in different feedback conditions.

We found that both obtained and forgone outcomes were encoded in mPFC, but with opposite sign in its ventral and dorsal subdivisions. Moreover, we showed that increasing feedback information induced a switch from absolute to relative coding. Our results suggest that complete feedback information enhances context-dependent outcome encoding.

SIGNIFICANCE STATEMENT This study offers a systematic investigation of the effect of the amount of feedback information (partial vs complete) on univariate and multivariate outcome value encoding, within multiple regions in mPFC and cingulate cortex that are critical for value-based decisions and behavioral adaptation. Moreover, we provide the first comparison of three possible models of neural coding (i.e., absolute, partially-adaptive, and fully-adaptive coding) of value signal in these regions, by using commensurable measures of prediction accuracy. Taken together, our results help build a more comprehensive picture of how the human brain encodes and processes outcome value. In particular, our results suggest that simultaneous presentation of obtained and foregone outcomes promotes relative value representation.
