Inter­molecular hydrogen bonding in isostructural pincer complexes [OH-(t-BuPOCOPt-Bu)MCl] (M = Pd and Pt)

In the crystal structure of the isostructural title compounds, namely {2,6-bis­[(di-tert-butyl­phosphan­yl)­oxy]-4-hy­droxy­phen­yl}chlorido­palladium(II), [Pd(C22H39O3P2)Cl], 1, and {2,6-bis­[(di-tert-butyl­phosphan­yl)­oxy]-4-hy­droxy­phen­yl}chlorido­platinum(II), [Pt(C22H39O3P2)Cl], 2, the metal centres are coordinated in a distorted square-planar fashion by the POCOP pincer fragment and the chloride ligand. Both complexes form strong hydrogen-bonded chain structures through an inter­action of the OH group in the 4-position of the aromatic POCOP backbone with the halide ligand.

The title compound, bis­(1,2-diphenyl-2-sulfanyl­idene­ethane­thiol­ato-κ2S,S')(1,3,5-tri­aza-7-phosphaadamantane-κP)cobalt(II) dichloromethane hemisolvate, [Co(pdt)2(PTA)]·0.5C2H4Cl2 or [Co(C14H10S2)2(C6H12N3P)]·0.5C2H4Cl2, contains two phenyl­dithiol­ene (pdt) ligands and a 1,3,5-tri­aza-7-phosphaadamantane (PTA) ligand bound to cobalt with the solvent 1,2-di­chloro­ethane mol­ecule located on an inversion center. The cobalt core exhibits an approximately square-pyramidal geometry with partially reduced thienyl radical monoanionic ligands. The supra­molecular network is consolidated by hydrogen-bonding inter­actions primarily with nitro­gen, sulfur and chlorine atoms, as well as parallel displaced π-stacking of the aryl rings. The UV–vis, IR, and CV data are also consistent with monoanionic di­thiol­ene ligands and an overall CoII oxidation state.

PDB2INS: bridging the gap between small-molecule and macromolecular refinement

The open-source Python program PDB2INS is designed to prepare a .ins file for refinement with SHELXL [Sheldrick (2015). Acta Cryst. C71, 3–8], taking atom coordinates and other information from a Protein Data Bank (PDB)-format file. If PDB2INS is provided with a four-character PDB code, both the PDB file and the accompanying mmCIF-format reflection data file (if available) are accessed via the internet from the PDB public archive [Read et al. (2011). Structure, 19, 1395–1412] or optionally from the PDB_REDO server [Joosten, Long, Murshudov & Perrakis (2014). IUCrJ, 1, 213–220]. The SHELX-format .ins (refinement instructions and atomic coordinates) and .hkl (reflection data) files can then be generated without further user intervention, appropriate restraints etc. being added automatically. PDB2INS was tested on the 23 974 X-ray structures deposited in the PDB between 2008 and 2018 that included reflection data to 1.7 Å or better resolution in a recognizable format. After creating the two input files for SHELXL without user intervention, ten cycles of conjugate-gradient least-squares refinement were performed. For 96% of these structures PDB2INS and SHELXL completed successfully without error messages.

Updating direct methods

The standard method of joint probability distribution functions, so crucial for the development of direct methods, has been revisited and updated. It consists of three steps: identification of the reflections which may contribute to the estimation of a given structure invariant or seminvariant, calculation of the corresponding joint probability distribution, and derivation of the conditional distribution of the invariant or seminvariant phase given the values of some diffracted amplitudes. In this article the conditional distributions are derived directly without passing through the second step. A good feature of direct methods is that they may work in the absence of any prior information: that is also their weakness. Different types of prior information have been taken into consideration: interatomic distances, interatomic vectors, Patterson peaks, structural model. The method of directly deriving the conditional distributions has been applied to those cases. Some new formulas have been obtained estimating two-, three- and four-phase invariants. Special attention has been dedicated to the practical aspects of the new formulas, in order to simplify their possible use in direct phasing procedures.

I hope you and your family are staying safe and healthy during this pandemic. We’re doing well at the Mantle house, but with Kristen and our son Desmond working and studying at home, we’re experiencing some of the same daily logistical challenges you likely are. With that in mind, I’d like to update you on the dramatic changes that have occurred with AirTalk during this time of COVID-19.

Every day a noted medical expert is joining us to answer listener questions. It’s allowed us to stay on the cutting edge of COVID-19 and public health developments.

We’re also continuing to convene the largest conversation anywhere in Southern California, but with a new focus. Each day listeners are describing how they’re dealing with the coronavirus, whether staying at home or providing essential services to our community. We’ve heard from students studying online, truck drivers looking for open restrooms on the highway, restaurant owners and employees wondering when, or if, they’ll be able to reopen, and listeners living in their cars seeking a hotel room or shower. In 35 years of hosting AirTalk, I’ve never experienced a time of greater importance for bringing Angelenos together. It’s vital that we talk with - and hear from - each other as we meet this experience together.

This wasn’t how I’d anticipated the 35th anniversary month of AirTalk, but I’m deeply appreciative of the work our dedicated producers are doing while they work from home. A prime example came last week when a hospital emergency forced our physician guest to cancel shortly before airtime. Our producers leapt to action, quickly finding noted infectious disease specialist Dr. Peter Chin-Hong to step right in.

When we finished the live segment, I thanked Dr. Chin-Hong for dropping his important work at UCSF Medical Center to join us. He replied that it’s always a pleasure to speak to one of his favorite audiences.
