Authorities lift 62 food samples for screening in J-K

Authorities in Jammu and Kashmir carried out nearly 1,000 surprise inspections and lifted 62 samples of different food items for screening since the beginning of this month, an official spokesperson said on Sunday. Reducing sample consumption for serial crystallography using acoustic drop ejection

Efficient sample delivery is an essential aspect of serial crystallography at both synchrotrons and X-ray free-electron lasers. Rastering fixed target chips through the X-ray beam is an efficient method for serial delivery from the perspectives of both sample consumption and beam time usage. Here, an approach for loading fixed targets using acoustic drop ejection is presented that does not compromise crystal quality, can reduce sample consumption by more than an order of magnitude and allows serial diffraction to be collected from a larger proportion of the crystals in the slurry.

X-ray radiation damage to biological samples: recent progress

With the continuing development of beamlines for macromolecular crystallography (MX) over the last few years providing ever higher X-ray flux densities, it has become even more important to be aware of the effects of radiation damage on the resulting structures. Nine papers in this issue cover a range of aspects related to the physics and chemistry of the manifestations of this damage, as observed in both MX and small-angle X-ray scattering (SAXS) on crystals, solutions and tissue samples. The reports include measurements of the heating caused by X-ray irradiation in ruby microcrystals, low-dose experiments examining damage rates as a function of incident X-ray energy up to 30 keV on a metallo-enzyme using a CdTe detector of high quantum efficiency as well as a theoretical analysis of the gains predicted in diffraction efficiency using these detectors, a SAXS examination of low-dose radiation exposure effects on the dissociation of a protein complex related to human health, theoretical calculations describing radiation chemistry pathways which aim to explain the specific structural damage widely observed in proteins, investigation of radiation-induced damage effects in a DNA crystal, a case study on a metallo-enzyme where structural movements thought to be mechanism related might actually be radiation-damage-induced changes, and finally a review describing what X-ray radiation-induced cysteine modifications can teach us about protein dynamics and catalysis. These papers, along with some other relevant literature published since the last Journal of Synchrotron Radiation Radiation Damage special issue in 2017, are briefly summarized below.

X-ray fluorescence analysis of metal distributions in cryogenic biological samples using large-acceptance-angle SDD detection and continuous scanning at the Hard X-ray Micro/Nano-Probe beamline P06 at PETRA III

A new Rococo 2 X-ray fluorescence detector was implemented into the cryogenic sample environment at the Hard X-ray Micro/Nano-Probe beamline P06 at PETRA III, DESY, Hamburg, Germany. A four sensor-field cloverleaf design is optimized for the investigation of planar samples and operates in a backscattering geometry resulting in a large solid angle of up to 1.1 steradian. The detector, coupled with the Xspress 3 pulse processor, enables measurements at high count rates of up to 106 counts per second per sensor. The measured energy resolution of ∼129 eV (Mn Kα at 10000 counts s−1) is only minimally impaired at the highest count rates. The resulting high detection sensitivity allows for an accurate determination of trace element distributions such as in thin frozen hydrated biological specimens. First proof-of-principle measurements using continuous-movement 2D scans of frozen hydrated HeLa cells as a model system are reported to demonstrate the potential of the new detection system.

A lathe system for micrometre-sized cylindrical sample preparation at room and cryogenic temperatures

A simple two-spindle based lathe system for the preparation of cylindrical samples intended for X-ray tomography is presented. The setup can operate at room temperature as well as under cryogenic conditions, allowing the preparation of samples down to 20 and 50 µm in diameter, respectively, within minutes. Case studies are presented involving the preparation of a brittle biomineral brachiopod shell and cryogenically fixed soft brain tissue, and their examination by means of ptychographic X-ray computed tomography reveals the preparation method to be mainly free from causing artefacts. Since this lathe system easily yields near-cylindrical samples ideal for tomography, a usage for a wide variety of otherwise challenging specimens is anticipated, in addition to potential use as a time- and cost-saving tool prior to focused ion-beam milling. Fast sample preparation becomes especially important in relation to shorter measurement times expected in next-generation synchrotron sources.

A comparative anatomy of protein crystals: lessons from the automatic processing of 56 000 samples

The fully automatic processing of crystals of macromolecules has presented a unique opportunity to gather information on the samples that is not usually recorded. This has proved invaluable in improving sample-location, characterization and data-collection algorithms. After operating for four years, MASSIF-1 has now processed over 56 000 samples, gathering information at each stage, from the volume of the crystal to the unit-cell dimensions, the space group, the quality of the data collected and the reasoning behind the decisions made in data collection. This provides an unprecedented opportunity to analyse these data together, providing a detailed landscape of macromolecular crystals, intimate details of their contents and, importantly, how the two are related. The data show that mosaic spread is unrelated to the size or shape of crystals and demonstrate experimentally that diffraction intensities scale in proportion to crystal volume and molecular weight. It is also shown that crystal volume scales inversely with molecular weight. The results set the scene for the development of X-ray crystallography in a changing environment for structural biology.

The resolution revolution in cryoEM requires high-quality sample preparation: a rapid pipeline to a high-resolution map of yeast fatty acid synthase

Single-particle electron cryo-microscopy (cryoEM) has undergone a `resolution revolution' that makes it possible to characterize megadalton (MDa) complexes at atomic resolution without crystals. To fully exploit the new opportunities in molecular microscopy, new procedures for the cloning, expression and purification of macromolecular complexes need to be explored. Macromolecular assemblies are often unstable, and invasive construct design or inadequate purification conditions and sample-preparation methods can result in disassembly or denaturation. The structure of the 2.6 MDa yeast fatty acid synthase (FAS) has been studied by electron microscopy since the 1960s. Here, a new, streamlined protocol for the rapid production of purified yeast FAS for structure determination by high-resolution cryoEM is reported. Together with a companion protocol for preparing cryoEM specimens on a hydrophilized graphene layer, the new protocol yielded a 3.1 Å resolution map of yeast FAS from 15 000 automatically picked particles within a day. The high map quality enabled a complete atomic model of an intact fungal FAS to be built.

Scanning electron microscopy as a method for sample visualization in protein X-ray crystallography

Developing methods to determine high-resolution structures from micrometre- or even submicrometre-sized protein crystals has become increasingly important in recent years. This applies to both large protein complexes and membrane proteins, where protein production and the subsequent growth of large homogeneous crystals is often challenging, and to samples which yield only micro- or nanocrystals such as amyloid or viral polyhedrin proteins. The versatile macromolecular crystallography microfocus (VMXm) beamline at Diamond Light Source specializes in X-ray diffraction measurements from micro- and nanocrystals. Because of the possibility of measuring data from crystalline samples that approach the resolution limit of visible-light microscopy, the beamline design includes a scanning electron microscope (SEM) to visualize, locate and accurately centre crystals for X-ray diffraction experiments. To ensure that scanning electron microscopy is an appropriate method for sample visualization, tests were carried out to assess the effect of SEM radiation on diffraction quality. Cytoplasmic polyhedrosis virus polyhedrin protein crystals cryocooled on electron-microscopy grids were exposed to SEM radiation before X-ray diffraction data were collected. After processing the data with DIALS, no statistically significant difference in data quality was found between datasets collected from crystals exposed and not exposed to SEM radiation. This study supports the use of an SEM as a tool for the visualization of protein crystals and as an integrated visualization tool on the VMXm beamline.

Development of SPACE-II for rapid sample exchange at SPring-8 macromolecular crystallography beamlines

Reducing the sample-exchange time is a crucial issue in maximizing the throughput of macromolecular crystallography (MX) beamlines because the diffraction data collection itself is completed within a minute in the era of pixel-array detectors. To this end, an upgraded sample changer, SPACE-II, has been developed on the basis of the previous model, SPACE (SPring-8 Precise Automatic Cryo-sample Exchanger), at the BL41XU beamline at SPring-8. SPACE-II achieves one sample-exchange step within 16 s, of which its action accounts for only 11 s, because of three features: (i) the implementation of twin arms that enable samples to be exchanged in one cycle of mount-arm action, (ii) the implementation of long-stroke mount arms that allow samples to be exchanged without withdrawal of the detector and (iii) the use of a fast-moving translation and rotation stage for the mount arms. By pre-holding the next sample prior to the sample-exchange sequence, the time was further decreased to 11 s in the case of automatic data collection, of which the action of SPACE-II accounted for 8 s. Moreover, the sample capacity was expanded from four to eight Uni-Pucks. The performance of SPACE-II has been demonstrated in over two years of operation at BL41XU; the average number of samples mounted on the diffractometer in one day was increased from 132 to 185, with an error rate of 0.089%, which counted incidents in which users could not continue with an experiment without recovery work by entering the experimental hutch. On the basis of these results, SPACE-II has been installed at three other MX beamlines at SPring-8 as of July 2019. The fast and highly reliable SPACE-II is now one of the most important pieces of infrastructure for the MX beamlines at SPring-8, providing users with the opportunity to fully make use of limited beamtime with brilliant X-rays.

Sample deposition onto cryo-EM grids: from sprays to jets and back

Despite the great strides made in the field of single-particle cryogenic electron microscopy (cryo-EM) in microscope design, direct electron detectors and new processing suites, the area of sample preparation is still far from ideal. Traditionally, sample preparation involves blotting, which has been used to achieve high resolution, particularly for well behaved samples such as apoferritin. However, this approach is flawed since the blotting process can have adverse effects on some proteins and protein complexes, and the long blot time increases exposure to the damaging air–water interface. To overcome these problems, new blotless approaches have been designed for the direct deposition of the sample on the grid. Here, different methods of producing droplets for sample deposition are compared. Using gas dynamic virtual nozzles, small and high-velocity droplets were deposited on cryo-EM grids, which spread sufficiently for high-resolution cryo-EM imaging. For those wishing to pursue a similar approach, an overview is given of the current use of spray technology for cryo-EM grid preparation and areas for enhancement are pointed out. It is further shown how the broad aspects of sprayer design and operation conditions can be utilized to improve grid quality reproducibly.

High-viscosity sample-injection device for serial femtosecond crystallography at atmospheric pressure

A sample-injection device has been developed at SPring-8 Angstrom Compact Free-Electron Laser (SACLA) for serial femtosecond crystallography (SFX) at atmospheric pressure. Microcrystals embedded in a highly viscous carrier are stably delivered from a capillary nozzle with the aid of a coaxial gas flow and a suction device. The cartridge-type sample reservoir is easily replaceable and facilitates sample reloading or exchange. The reservoir is positioned in a cooling jacket with a temperature-regulated water flow, which is useful to prevent drastic changes in the sample temperature during data collection. This work demonstrates that the injector successfully worked in SFX of the human A2A adenosine receptor complexed with an antagonist, ZM241385, in lipidic cubic phase and for hen egg-white lysozyme microcrystals in a grease carrier. The injection device has also been applied to many kinds of proteins, not only for static structural analyses but also for dynamics studies using pump–probe techniques.

Successful sample preparation for serial crystallography experiments

Serial crystallography, at both synchrotron and X-ray free-electron laser light sources, is becoming increasingly popular. However, the tools in the majority of crystallization laboratories are focused on producing large single crystals by vapour diffusion that fit the cryo-cooled paradigm of modern synchrotron crystallography. This paper presents several case studies and some ideas and strategies on how to perform the conversion from a single crystal grown by vapour diffusion to the many thousands of micro-crystals required for modern serial crystallography grown by batch crystallization. These case studies aim to show (i) how vapour diffusion conditions can be converted into batch by optimizing the length of time crystals take to appear; (ii) how an understanding of the crystallization phase diagram can act as a guide when designing batch crystallization protocols; and (iii) an accessible methodology when attempting to scale batch conditions to larger volumes. These methods are needed to minimize the sample preparation gap between standard rotation crystallography and dedicated serial laboratories, ultimately making serial crystallography more accessible to all crystallographers.

Neutron Larmor diffraction on powder samples

A hitherto unrecognized resolution effect in neutron Larmor diffraction (LD) is reported, resulting from small-angle neutron scattering (SANS) in the sample. Small distortions of the neutron trajectories by SANS give rise to a blurring of the Bragg angles of the order of a few hundredths of a degree, leading to a degradation of the momentum resolution. This effect is negligible for single crystals but may be significant for polycrystalline or powder samples. A procedure is presented to correct the LD data for the parasitic SANS. The latter is accurately determined by the SESANS technique (spin–echo small-angle neutron scattering), which is readily available on Larmor diffractometers. The analysis technique is demonstrated on LD and SESANS data from α-Fe2O3 powder samples. The resulting d-spacing range agrees with experimental data from high-resolution synchrotron radiation powder diffraction on the same sample.

AMi: a GUI-based, open-source system for imaging samples in multi-well plates

Described here are instructions for building and using an inexpensive automated microscope (AMi) that has been specifically designed for viewing and imaging the contents of multi-well plates. The X, Y, Z translation stage is controlled through dedicated software (AMiGUI) that is being made freely available. Movements are controlled by an Arduino-based board running grbl, and the graphical user interface and image acquisition are controlled via a Raspberry Pi microcomputer running Python. Images can be written to the Raspberry Pi or to a remote disk. Plates with multiple sample wells at each row/column position are supported, and a script file for automated z-stack depth-of-field enhancement is written along with the images. The graphical user interface and real-time imaging also make it easy to manually inspect and capture images of individual samples.

Joe wants you to Sample that: One C.R. man is on a mission to help local restaurants gain fans

When Joe Sample started posting photos of his takeout food stops in the days after Iowa restaurants were ordered shut down to dine-in service in March, he didn’t think much of it. He just wanted to get some good food while supporting restaurants.

“I have a lot of friends in the food business. My wife worked at Elevate Salon and Emil’s Deli, so she’s not working right now,” he said. “I felt it was a great way to support local businesses.”

But then a new Facebook group dedicated to promoting curbside, delivery and takeout food options in Cedar Rapids sprung up — this week, it had more than 15,000 members — and Sample started sharing photos there. The 46-year-old Cedar Rapids resident quickly found himself having a new experience — going viral.

In a pandemic, that phrase could have negative connotations, but this was the positive kind of viral spread. The kind where hundreds of people liked his photos and commented on them. Then a Cedar Rapids T-shirt maker, Ivory Pearl Designs, started selling “Be Like Joe” T-shirts and other people started showing up to order takeout in the shirts. Soon, restaurants were asking if he would come take a photo at their restaurant.

“I just started it to have fun and posted a few fun pictures, and then I started having restaurants reach out to me,” Sample said.

He decided to dedicate his stimulus check from the federal government to the effort. Sometimes, he said he hits up more than one restaurant a day.

“I’ve hit close to 60 restaurants,” he said.

He’s leaned into the enthusiasm and found ways to play up the efforts. One day he dressed as Oscar the Grouch while visiting’ Oscar’s Restaurant in Hiawatha. On another day, he and one of his daughters bought plastic pig noses to wear on a stop at the Blind Pig in Cedar Rapids. He wears a Superman costume to some stops.

“I was totally surprised at how viral it went,” he said. “Now I’m just trying to keep it exciting.”

In his day job, Sample is a salesman for American Building Components in Mount Pleasant. He normally spends a lot of time on the road, selling metal roofing, siding and steel frame structures around the Midwest. These days, he’s working from home, making sales over the phone instead. He said going out to get carryout is a chance to see other people and get out of the house.

“It brings some normalcy to my life,” he said.

He has two daughters at home, age 9 and 15, and one son, 22. When he’s not eating out, he likes to spend time outdoors with his family, fishing, camping, hunting and coaching soccer. He admits his last name is a bit on-the-nose for his newest hobby.

“A lot of people ask, ‘Is that really even your real name?’” he said with a laugh.

Sample was born and raised in Cedar Rapids, which fuels his desire to support his town.

“My dad had Sample Pharmacies when I was growing up. People helped support us, so I figured it was the least I could do, to support other local businesses,” he said. “I think the biggest thing is, we want to keep them here. There are so many great restaurants in Cedar Rapids, and we don’t want to lose half of them. I’m going to try to keep going with this until they open the places back up, as much as I can.”

He also has helped do deliveries of donated meals to area hospitals and long-term care facilities. That effort started when his younger daughter’s Girl Scout troop had dozens of boxes of unsold cookies and few options to sell them once the pandemic hit. Sample’s family purchased them and sent them to staff at Mercy Medical Center. Since then he’s dropped off boxes of pita, hummus and gyro meat from Pita’z Mediterranean and American Cuisine, trays of cinnamon rolls from Oscar’s and other places.

“People seem to be very supportive in Cedar Rapids,” he said.

He gave a lot of credit to the Cedar Rapids Facebook group, which was started by Lindsay Leahy, Brooke Murphy-Fitzgerald and Shannon Hanson. Others like it have sprung up in Marion, North Liberty and Iowa City.

“I think this has opened a lot of people’s eyes; it has given people an opportunity to try new things,” Sample said. “I’ve seen more restaurants on here than I’d ever tried before.”

He’s also started to promote nonprofits like the Freedom Festival. He is helping sell the $5 commemorative buttons — even though the 2020 festival was canceled, the buttons will help support the organization’s operations. And he helped with a Big Brothers Big Sisters fundraiser, an effort which inspired him so much he signed up as a volunteer.

He said he hopes his efforts, and others like it inspire others to support the community.

“Keep supporting local, do your best to stay healthy, and when restaurants open back up, keep going to them,” he said. “They’re going to need our help for a long time to come.”

The sample receiving device includes a lid having a reservoir for retaining the substance, and a pierceable barrier sealing the substance within the reservoir; and b) a funnel for receiving a sample and configured for closure by the lid.
