tend Extending the scope of coiled-coil crystal structure solution by AMPLE through improved ab initio modelling By scripts.iucr.org Published On :: 2020-02-25 The phase problem remains a major barrier to overcome in protein structure solution by X-ray crystallography. In recent years, new molecular-replacement approaches using ab initio models and ideal secondary-structure components have greatly contributed to the solution of novel structures in the absence of clear homologues in the PDB or experimental phasing information. This has been particularly successful for highly α-helical structures, and especially coiled-coils, in which the relatively rigid α-helices provide very useful molecular-replacement fragments. This has been seen within the program AMPLE, which uses clustered and truncated ensembles of numerous ab initio models in structure solution, and is already accomplished for α-helical and coiled-coil structures. Here, an expansion in the scope of coiled-coil structure solution by AMPLE is reported, which has been achieved through general improvements in the pipeline, the removal of tNCS correction in molecular replacement and two improved methods for ab initio modelling. Of the latter improvements, enforcing the modelling of elongated helices overcame the bias towards globular folds and provided a rapid method (equivalent to the time requirements of the existing modelling procedures in AMPLE) for enhanced solution. Further, the modelling of two-, three- and four-helical oligomeric coiled-coils, and the use of full/partial oligomers in molecular replacement, provided additional success in difficult and lower resolution cases. Together, these approaches have enabled the solution of a number of parallel/antiparallel dimeric, trimeric and tetrameric coiled-coils at resolutions as low as 3.3 Å, and have thus overcome previous limitations in AMPLE and provided a new functionality in coiled-coil structure solution at lower resolutions. These new approaches have been incorporated into a new release of AMPLE in which automated elongated monomer and oligomer modelling may be activated by selecting `coiled-coil' mode. Full Article text

Depending on the shortfall, this may result in undersampling and/or motion artifacts that ultimately limit the quality of the imaging data. By sacrificing detailed information in the Z-direction, we propose a new imaging modality that involves capturing fast "projections" from the field of depth which shortens imaging time by approximately an order of magnitude as compared to standard volumetric confocal imaging. With faster imaging, radiation exposure to the sample is reduced, resulting in less fluorophore photobleaching and potential photodamage. The implementation minimally requires two synchronized control signals that drive a piezo stage and trigger the camera exposure. The device generating the signals has been tested on spinning disk confocals and instant structured-illumination-microscopy (iSIM) microscopes. Our calibration images show that the approach provides highly repeatable and stable imaging conditions that enable photometric measurements of the acquired data, in both standard live imaging and super-resolution modes. To process the data, the diffraction patterns must first be indexed, equivalent to determining the orientation of each crystal. A novel automatic indexing algorithm is presented, which in tests usually gives significantly higher indexing rates than alternative programs currently available for this task. The algorithm does not require prior knowledge of the lattice parameters but can make use of that information if provided, and also allows indexing of diffraction patterns generated by several crystals in the beam. Cases with a small number of Bragg spots per pattern appear to particularly benefit from the new approach. The algorithm has been implemented and optimized for fast execution, making it suitable for real-time feedback during serial crystallography experiments. It is implemented in an open-source C++ library and distributed under the LGPLv3 licence. An interface to it has been added to the CrystFEL software suite. Full Article text

The application discussed here concerns crystallite size broadening, though the technique can be applied to spectra of any origin and without regard to how the profiles are to be subsequently analyzed. Historically, the extraction of profile shapes has been difficult due to the complexity of determining the background under the peak, resulting in an offset of the low-frequency components of the Fourier transform of the peak known as the `hook' problem. The use of a carefully considered statistical weighting function in a non-linear least-squares fit, followed by summing the residuals from such a fit with the fit itself, allows one to extract the full shape of an isolated peak, without contributions from either the background or adjacent peaks. The extracted shape, consisting of the fit function recombined with the residuals, is not dependent on any specific shape model. The application of this to analysis of microstructure is performed independently of global parametric models, which would reduce the number of refined parameters; therefore the technique requires high-quality data to produce results of interest. The effectiveness of the technique is demonstrated by extraction of Fourier transforms of peaks from two sets of size-broadened materials with two differing pieces of equipment. Full Article text

The lawsuit is the third one filed by Scot Graham, LAUSD's real estate director, who has made similar charges in previous complaints. The suit was filed in Los Angeles County Superior Court. LAUSD General Counsel David Holmquist issued a statement Tuesday saying the courts have previously ruled on the case and the district is not aware of any new charges. "This is simply a frivolous refiling of the same allegations," he stated. The latest suit alleges Cortines made sexual advances to Graham in 2000 soon after Cortines helped Graham get a job with the school district’s real estate leasing operations. Cortines left the school district that same year and Graham didn’t report what allegedly happened, according to the suit. Graham claims that Cortines made additional sexual advances in 2010, the year the school board hired Cortines a second time to run the school district. The sexual advances were made at Cortines’ second home in Kern County, the suit alleges. “Cortines’ advance shocked and disturbed Graham, who feared that declining Cortines’ request for sex would lead to unwarranted retaliatory consequences,” according to the lawsuit. Graham said he notified his boss John Creer, and his boss’ boss James Sohn, but the school district conducted no investigation. Then in an October 2010 meeting, the suit claims General Counsel Holmquist “discouraged Graham from pursuing his claims, and suggested, in an intimidating and patronizing manner, that the incidents at the Ranch and Cortines’ unsolicited phone call were better left unreported.” In May 2012, the district announced that it would pay $200,000 to Graham to settle his sexual harassment claims against Cortines, who by then had left the post. In the announcement, the district said Cortines denied sexually harassing Graham, but acknowledged they had a consensual relationship. Graham later declined to sign off on the settlement. He filed one lawsuit in 2013 that was dismissed on a legal technicality and then a second one that was withdrawn in May 2014. Five months later, the LAUSD school board rehired Cortines as an interim superintendent after the resignation of his predecessor, John Deasy. Cortines is expected to serve until a permanent replacement is chosen by the board later this year. “What makes this different and new is the school board has rehired Ramon Cortines despite documented history of sexual harassment and sexual assault against Scot Graham,” said Rob Hennig, Graham’s lawyer. By failing to investigate whether there was any merit to Graham’s allegations, the lawsuit argues, the school district failed in its duty to protect an employee from potential sexual harassment. “Cortines shouldn’t have been rehired by the school board,” Hennig said. In his statement, Holmquist said the district intends to "seek reimbursement for the taxpayers' dollars that are having to be expended in attorney's fees and costs" in dealing with Graham's allegations. The district said it spent about $240,000 defending itself against Graham's first two lawsuits. Graham said in an interview Tuesday that he has been on leave since late last year because he’s developed a type of seizure disorder that prevents him from driving long distances. He said he filed the latest lawsuit after the school board rehired Cortines and he was running into him in the workplace. Graham also said he felt his allegations were swept under the rug. “No one came to talk to me…it was like being in a fraternity house,” he said. The suit does not say how much in damages Graham is seeking, but it asks among other items for back pay, future pay, benefits, and compensation for medical treatment.
