The first coordination compound of deprotonated 2-bromonicotinic acid: crystal structure of a dinuclear paddle-wheel copper(II) complex

A copper(II) dimer with the deprotonated anion of 2-bromonicotinic acid (2-BrnicH), namely, tetrakis(μ-2-bromonicotinato-κ2O:O')bis[aquacopper(II)](Cu—Cu), [Cu2(H2O)2(C6H3BrNO2)4] or [Cu2(H2O)2(2-Brnic)4], (1), was prepared by the reaction of copper(II) chloride dihydrate and 2-bromonicotinic acid in water. The copper(II) ion in 1 has a distorted square-pyramidal coordination environment, achieved by four carboxylate O atoms in the basal plane and the water molecule in the apical position. The pair of symmetry-related copper(II) ions are connected into a centrosymmetric paddle-wheel dinuclear cluster [Cu⋯Cu = 2.6470 (11) Å] via four O,O'-bridging 2-bromonicotinate ligands in the syn-syn coordination mode. In the extended structure of 1, the cluster molecules are assembled into an infinite two-dimensional hydrogen-bonded network lying parallel to the (001) plane via strong O—H⋯O and O—H⋯N hydrogen bonds, leading to the formation of various hydrogen-bond ring motifs: dimeric R22(8) and R22(16) loops and a tetrameric R44(16) loop. The Hirshfeld surface analysis was also performed in order to better illustrate the nature and abundance of the intermolecular contacts in the structure of 1.

Syntheses and crystal structures of the one-dimensional coordination polymers formed by [Ni(cyclam)]2+ cations and 1,3-bis(3-carboxypropyl)tetramethyldisiloxane anions in different degrees of deprotonation

The asymmetric units of the title compounds, namely, catena-poly[[(1,4,8,11-tetraazacyclotetradecane-κ4N1,N4,N8,N11)nickel(II)]-μ-1,3-bis(3-carboxylatopropyl)tetramethyldisiloxane-κ2O:O'], [Ni(C10H24O5Si2)(C12H24N4)]n (I), and catena-poly[[[(1,4,8,11-tetraazacyclotetradecane-κ4N1,N4,N8,N11)nickel(II)]-μ-4-({[(3-carboxypropyl)dimethylsilyl]oxy}dimethylsilyl)butanoato-κ2O:O'] perchlorate], {[Ni(C10H25O5Si2)(C12H24N4)]ClO4}n (II), consist of one (in I) or two crystallographically non-equivalent (in II) centrosymmetric macrocyclic cations and one centrosymmetric dianion (in I) or two centrosymmetric monoanions (in II). In each compound, the metal ion is coordinated by the four secondary N atoms of the macrocyclic ligand, which adopts the most energetically stable trans-III conformation, and the mutually trans O atoms of the carboxylate in a slightly tetragonally distorted trans-NiN4O2 octahedral coordination geometry. The crystals of both types of compounds are composed of parallel polymeric chains of the macrocyclic cations linked by the anions of the acid running along the [101] and [110] directions in I and II, respectively. In I, each polymeric chain is linked to four neighbouring ones by hydrogen bonding between the NH groups of the macrocycle and the carboxylate O atoms, thus forming a three-dimensional supramolecular network. In II, each polymeric chain contacts with only two neighbours, forming hydrogen bonds between the partially protonated carboxylic groups of the bridging ligand. As a result, a lamellar structure is formed with the layers oriented parallel to the (1overline{1}1) plane.

The DRS–AIMP2–EPRS subcomplex acts as a pivot in the multi-tRNA synthetase complex

Aminoacyl-tRNA synthetases (ARSs) play essential roles in protein biosynthesis as well as in other cellular processes, often using evolutionarily acquired domains. For possible cooperativity and synergistic effects, nine ARSs assemble into the multi-tRNA synthetase complex (MSC) with three scaffold proteins: aminoacyl-tRNA synthetase complex-interacting multifunctional proteins 1, 2 and 3 (AIMP1, AIMP2 and AIMP3). X-ray crystallographic methods were implemented in order to determine the structure of a ternary subcomplex of the MSC comprising aspartyl-tRNA synthetase (DRS) and two glutathione S-transferase (GST) domains from AIMP2 and glutamyl-prolyl-tRNA synthetase (AIMP2GST and EPRSGST, respectively). While AIMP2GST and EPRSGST interact via conventional GST heterodimerization, DRS strongly interacts with AIMP2GST via hydrogen bonds between the α7–β9 loop of DRS and the β2–α2 loop of AIMP2GST, where Ser156 of AIMP2GST is essential for the assembly. Structural analyses of DRS–AIMP2GST–EPRSGST reveal its pivotal architecture in the MSC and provide valuable insights into the overall assembly and conditionally required disassembly of the MSC.

DeepRes: a new deep-learning- and aspect-based local resolution method for electron-microscopy maps

In this article, a method is presented to estimate a new local quality measure for 3D cryoEM maps that adopts the form of a `local resolution' type of information. The algorithm (DeepRes) is based on deep-learning 3D feature detection. DeepRes is fully automatic and parameter-free, and avoids the issues of most current methods, such as their insensitivity to enhancements owing to B-factor sharpening (unless the 3D mask is changed), among others, which is an issue that has been virtually neglected in the cryoEM field until now. In this way, DeepRes can be applied to any map, detecting subtle changes in local quality after applying enhancement processes such as isotropic filters or substantially more complex procedures, such as model-based local sharpening, non-model-based methods or denoising, that may be very difficult to follow using current methods. It performs as a human observer expects. The comparison with traditional local resolution indicators is also addressed.

ClickX: a visualization-based program for preprocessing of serial crystallography data

Serial crystallography is a powerful technique in structure determination using many small crystals at X-ray free-electron laser or synchrotron radiation facilities. The large diffraction data volumes require high-throughput software to preprocess the raw images for subsequent analysis. ClickX is a program designated for serial crystallography data preprocessing, capable of rapid data sorting for online feedback and peak-finding refinement by parameter optimization. The graphical user interface (GUI) provides convenient access to various operations such as pattern visualization, statistics plotting and parameter tuning. A batch job module is implemented to facilitate large-data-volume processing. A two-step geometry calibration for single-panel detectors is also integrated into the GUI, where the beam center and detector tilting angles are optimized using an ellipse center shifting method first, then all six parameters, including the photon energy and detector distance, are refined together using a residual minimization method. Implemented in Python, ClickX has good portability and extensibility, so that it can be installed, configured and used on any computing platform that provides a Python interface or common data file format. ClickX has been tested in online analysis at the Pohang Accelerator Laboratory X-ray Free-Electron Laser, Korea, and the Linac Coherent Light Source, USA. It has also been applied in post-experimental data analysis. The source code is available via https://github.com/LiuLab-CSRC/ClickX under a GNU General Public License.

The site-symmetry induced representations of layer groups on the Bilbao Crystallographic Server

The section of the Bilbao Crystallographic Server (http://www.cryst.ehu.es) dedicated to subperiodic groups includes a new tool called LSITESYM for the study of materials with layer and multilayer symmetry. This new program, based on the site-symmetry approach, establishes the symmetry relations between localized and extended crystal states using representations of layer groups. The efficiency and utility of the program LSITESYM is demonstrated by illustrative examples, which include the analysis of phonon symmetry in Aurivillius compounds and in van der Waals layered crystals MoS2 and WS2.

AirTalk®

This Friday, California will take the first steps toward easing its statewide stay-at-home order.

In Stage 2 of Newsom’s reopening plan, lower risk workplaces like schools, childcare facilities, retail businesses (curbside pickup) and offices where working remotely is not possible will be allowed to reopen. For counties and cities, the reopening will be slightly adjusted according to regional demands. Los Angeles Mayor Eric Garcetti has announced that some low risk businesses will be allowed to reopen this Friday, as will city-owned hiking trails and golf courses (excluding Runyon Canyon). In Orange County, many beaches have already been reopened. The county has also seen some businesses open up in defiance of Governor Newsom’s stay-at-home order.

Today, California restaurants are submitting a plan to Governor Newsom to reopen sit-down service with safeguards.Under these guidelines, only family members or people who live together would sit at the same table. Buffets, salad bars and shared bread baskets would be out. Salt and pepper shakers could be replaced by bottles of hand sanitizer. And meals could arrive from food servers sheathed in face masks.

What will the partial reopening look like in Southern California? And how will reopening progress in the weeks ahead? We speak with an epidemiologist, restaurant industry advocate, barber and hair salon advocate and economics commentator to learn more.

Low oxygen levels affect reproductive function in female fish – across multiple generations

Low oxygen levels (‘hypoxia’) are a pressing concern for marine and freshwater ecosystems worldwide, and this may deteriorate as ocean temperatures rise. Hypoxia causes stress in organisms, which can cause reproductive impairments that persist across generations — even the offspring that have never been exposed to hypoxia. Previous studies discovered that hypoxia can disrupt sex hormones, resulting in birth defects and affecting reproduction of male fish over several generations. This study shows how hypoxia can also affect female marine medaka (Oryzias melastigma) over multiple generations — and thus may pose a significant threat to the sustainability of natural fish populations worldwide.

Crop wild relatives ‘critically under-represented’ in gene banks

Wild plants closely related to crops, or ‘crop wild relatives’, contain genes that could be useful for developing resilient crop varieties and are, therefore, important for food security. This global study quantified their conservation status and availability for breeding. The researchers found major gaps in gene-bank stocks, with over 70% of crop wild relative species identified as ‘high priority’ for conservation action. The researchers say systematic efforts are needed to protect crop wild relatives for future plant breeding, including both protection in gene banks and local conservation.

Sowing larger patches of flowers can increase bumblebee reproduction in areas surrounding intensive arable farms

Agri-environment schemes (AES) have been implemented throughout Europe to mitigate against the negative effects of agricultural intensification. Although these schemes have shown positive effects on the abundance and richness of certain species and taxa, the impact of AES on reproduction of target species at the local and landscape scale is poorly understood. This large-scale study looked for the effect of selected AE measures on bumblebee reproduction. Results indicate that bumblebee reproduction is significantly higher on sown flower patches when compared to conventional management. Although the increase is most pronounced at the plot scale, higher reproduction was found in landscapes surrounding larger sown plots (at least one hectare) compared to smaller sown plots.

Anti-depressant drug affects wild starlings’ feeding behaviour

Anti-depressant drugs can affect the behaviour of wild animals in ways which may reduce their survival, new research has shown. The researchers fed half a group of starlings fluoxetine (commonly produced as ‘Prozac’) at concentrations they would be likely to encounter in the wild, if they fed on invertebrates contained in the waste water at treatment plants. Those fed the anti-depressant showed reduced feeding rates compared to the rest of the group, possibly putting their survival at risk.
