Likelihood-based interactive local docking into cryo-EM maps in ChimeraX

The interpretation of cryo-EM maps often includes the docking of known or predicted structures of the components, which is particularly useful when the map resolution is worse than 4 Å. Although it can be effective to search the entire map to find the best placement of a component, the process can be slow when the maps are large. However, frequently there is a well-founded hypothesis about where particular components are located. In such cases, a local search using a map subvolume will be much faster because the search volume is smaller, and more sensitive because optimizing the search volume for the rotation-search step enhances the signal to noise. A Fourier-space likelihood-based local search approach, based on the previously published em_placement software, has been implemented in the new emplace_local program. Tests confirm that the local search approach enhances the speed and sensitivity of the computations. An interactive graphical interface in the ChimeraX molecular-graphics program provides a convenient way to set up and evaluate docking calculations, particularly in defining the part of the map into which the components should be placed.

The ABC toxin complex from Yersinia entomophaga can package three different cytotoxic components expressed from distinct genetic loci in an unfolded state: the structures of both shell and cargo

Bacterial ABC toxin complexes (Tcs) comprise three core proteins: TcA, TcB and TcC. The TcA protein forms a pentameric assembly that attaches to the surface of target cells and penetrates the cell membrane. The TcB and TcC proteins assemble as a heterodimeric TcB–TcC subcomplex that makes a hollow shell. This TcB–TcC subcomplex self-cleaves and encapsulates within the shell a cytotoxic `cargo' encoded by the C-terminal region of the TcC protein. Here, we describe the structure of a previously uncharacterized TcC protein from Yersinia entomophaga, encoded by a gene at a distant genomic location from the genes encoding the rest of the toxin complex, in complex with the TcB protein. When encapsulated within the TcB–TcC shell, the C-terminal toxin adopts an unfolded and disordered state, with limited areas of local order stabilized by the chaperone-like inner surface of the shell. We also determined the structure of the toxin cargo alone and show that when not encapsulated within the shell, it adopts an ADP-ribosyltransferase fold most similar to the catalytic domain of the SpvB toxin from Salmonella typhimurium. Our structural analysis points to a likely mechanism whereby the toxin acts directly on actin, modifying it in a way that prevents normal polymerization.

Many locks to one key: N-acetyl­neuraminic acid binding to proteins

Sialic acids play crucial roles in cell surface glycans of both eukaryotic and prokaryotic organisms, mediating various biological processes, including cell–cell interactions, development, immune response, oncogenesis and host–pathogen interactions. This review focuses on the β-anomeric form of N-acetyl­neuraminic acid (Neu5Ac), particularly its binding affinity towards various proteins, as elucidated by solved protein structures. Specifically, we delve into the binding mechanisms of Neu5Ac to proteins involved in sequestering and transporting Neu5Ac in Gram-negative bacteria, with implications for drug design targeting these proteins as antimicrobial agents. Unlike the initial assumptions, structural analyses revealed significant variability in the Neu5Ac binding pockets among proteins, indicating diverse evolutionary origins and binding modes. By comparing these findings with existing structures from other systems, we can effectively highlight the intricate relationship between protein structure and Neu5Ac recognition, emphasizing the need for tailored drug design strategies to inhibit Neu5Ac-binding proteins across bacterial species.

Crystal structures of fourteen halochalcogenylphos­pho­nium tetra­halogenidoaurates(III)

The structures of fourteen halochalcogenyl­phospho­nium tetra­halogen­ido­aurates(III), phosphane chalcogenide derivatives with general formula [R13–nR2nPEX][AuX4] (R1 = t-butyl; R2 = isopropyl; n = 0 to 3; E = S or Se; X = Cl or Br) are presented. The eight possible chlorido derivatives are: 17a, n = 3, E = S; 18a, n = 2, E = S; 19a, n = 1, E = S; 20a, n = 0, E = S; 21a, n = 3, E = Se; 22a, n = 2, E = Se; 23a, n = 1, E = Se; and 24a, n = 0, E = Se, and the corresponding bromido derivatives are 17b–24b in the same order. Structures were obtained for all compounds except for the tri-t-butyl derivatives 24a and 24b. Isotypy is observed for 18a/18b/22a/22b, 19a/23a, 17b/21b and 19b/23b. In eleven of the compounds, X⋯X contacts (mostly very short) are observed between the cation and anion, whereby the E—X⋯X groups are approximately linear and the X⋯X—Au angles approximately 90°. The exceptions are 17a, 19a and 23a, which instead display short E⋯X contacts. Bond lengths in the cations correspond to single bonds P—E and E—X. For each group with constant E and X, the P—E—X bond-angle values increase monotonically with the steric bulk of the alkyl groups. The packing is analysed in terms of E⋯X, X⋯X (some between anions alone), H⋯X and H⋯Au contacts. Even for isotypic compounds, some significant differences can be discerned.

Structural characterization and comparative analysis of polymorphic forms of psilocin (4-hy­droxy-N,N-di­methyl­tryptamine)

The title compound, C12H16N2O, is a hy­droxy-substituted mono­amine alkaloid, and the primary metabolite of the naturally occurring psychedelic compound psilocybin. Crystalline forms of psilocin are known, but their characterization by single-crystal structure analysis is limited. Herein, two anhydrous polymorphic forms (I and II) of psilocin are described. The crystal structure of polymorphic Form I, in space group P21/c, was first reported in 1974. Along with the redeterm­ination to modern standards and unambiguous location of the acidic H atom and variable-temperature single-crystal unit-cell determinations for Form I, the Form II polymorph of the title compound, which crystallizes in the monoclinic space group P21/n, is described for the first time. The psilocin mol­ecules are present in both forms in their phenol–amine tautomeric forms (not resolved in the 1974 report). The mol­ecules in Forms I and II, however, feature different conformations of their N,N-dimethyl ethyl­ene substituent, with the N—C—C—C link in Form I being trans and in Form II being gauche, allowing the latter to bend back to the hydroxyl group of the same mol­ecule, leading to the formation of a strong intra­molecular O—H⋯N hydrogen bond between the hydroxyl moiety and ethyl­amino-nitro­gen group. In the extended structure of Form II, the mol­ecules form one-dimensional strands through N—H⋯O hydrogen bonds from the indole group to the oxygen atom of the hydroxyl moiety of an adjacent mol­ecule. Form II exhibits whole-mol­ecule disorder due to a pseudo-mirror operation, with an occupancy ratio of 0.689 (5):0.311 (5) for the two components. In contrast, Form I does not feature intra­molecular hydrogen bonds but forms a layered structure through inter­molecular N—H⋯O and O—H⋯N hydrogen bonds.

X-ray diffraction from dislocation half-loops in epitaxial films

X-ray diffraction from dislocation half-loops consisting of a misfit segment with two threading arms extending from it to the surface is calculated by the Monte Carlo method. The diffraction profiles and reciprocal space maps are controlled by the ratio of the total lengths of the misfit and the threading segments of the half-loops. A continuous transformation from the diffraction characteristic of misfit dislocations to that of threading dislocations with increasing thickness of epitaxial film is studied. Diffraction from dislocations with edge- and screw-type threading arms is considered and the contributions of the two types of dislocations are compared.

Simulations of dislocation contrast in dark-field X-ray microscopy

Dark-field X-ray microscopy (DFXM) is a full-field imaging technique that non-destructively maps the structure and local strain inside deeply embedded crystalline elements in three dimensions. In DFXM, an objective lens is placed along the diffracted beam to generate a magnified projection image of the local diffracted volume. This work explores contrast methods and optimizes the DFXM setup specifically for the case of mapping dislocations. Forward projections of detector images are generated using two complementary simulation tools based on geometrical optics and wavefront propagation, respectively. Weak and strong beam contrast and the mapping of strain components are studied. The feasibility of observing dislocations in a wall is elucidated as a function of the distance between neighbouring dislocations and the spatial resolution. Dislocation studies should be feasible with energy band widths of 10−2, of relevance for fourth-generation synchrotron and X-ray free-electron laser sources.

A systematic procedure is introduced for modeling charge-neutral non-polar surfaces of ionic minerals containing polyatomic anions. By integrating distance- and charge-based clustering to identify chemical species within the mineral bulk, our pipeline, PolyCleaver, renders a variety of theoretically viable surface terminations. As a demonstrative example, this approach was applied to forsterite (Mg2SiO4), unveiling a rich interface landscape based on interactions with formaldehyde, a relevant multifaceted molecule, and more particularly in prebiotic chemistry. This high-throughput method, going beyond techniques traditionally applied in the modeling of minerals, offers new insights into the potential catalytic properties of diverse surfaces, enabling a broader exploration of synthetic pathways in complex mineral systems.

Gold Co. Starts Drilling at Claim Block in West Africa

Sanu Gold Corp. (SANU:CSE; SNGCF:OTCQB; L73:FRA) commenced inaugural phase one drilling, to comprise about 19 holes for up to 2,000 meters (2,000m), at its Diguifara project in Guinea, as announced in a news release. Diguifara is one of this Canadian mineral explorer's three claim blocks totaling 280 square kilometers in the country's Siguiri Basin, a prolific gold district in West Africa. The other two assets are Daina and Bantabaye.

The company plans to drill test three priority targets, Dig 1, Dig 2, and Dig 3, which cover a cumulative strike length of 3.2 kilometers (3.2 km). Auger-in-saprolite samples from these targets showed gold grades up to 4.8 grams per ton (4.8 g/t). Along with auger sampling of bedrock, Sanu previously completed extensive and systematic surface geochemistry and ground geophysical surveys at Diguifara.

Capital Ltd. will complete the drilling, using a large multipurpose rig to drill air core and reverse circulation holes. This company is experienced in drilling large deposits in Guinea, and its investment arm, Capital DI, is a Sanu shareholder. Capital will collect samples on-site and submit them to MSALABS in Bamako, Mali, for analysis.

Sanu Gold is excited to drill at Diguifara because it contains kilometer-scale geochemical and geophysical gold trends and strong gold mineralization in the weathered bedrock and is located within trucking distance to a large operating gold mine, President and Chief Executive Officer (CEO) Martin Pawlitschek told Streetwise Reports in an interview. He said the company could potentially monetize even a modest discovery of about 200,000–300,000 ounces (200–300 Koz) on the block due to this proximity to a major mine. Although it is important to point out that our target here is to make multi-million-ounce discoveries, our targets are large enough to potentially deliver this.

Diguifara is close to AngloGold Ashanti Plc.'s (AU:NYSE; ANG:JSE; AGG:ASX; AGD:LSE) Siguiri mine and mill, which produced gold since the mid-1990s, specifically 214 Koz last year. This South African gold miner owns 14% of Sanu.

"[AngloGold Ashanti has] a very hungry mill that will welcome additional ore feed from satellite deposits, and we're right in the range," said Pawlitschek.

In other news, Sanu announced separately that it added a new prospective gold target, Salat East, at its Daina claim block in the southeastern corner. There, artisanal miners started extracting mineralized material along a 500m-long, northeast-trending line of workings from a 5–8m wide structure dipping to the west. Daina already has an impressive pipeline of large footprint targets that will see drilling once the rig finishes at Diguifara.

"Salat East represents a new target with possible significant gold ounce potential," Pawlitschek said in the release.

Sanu intends to evaluate this target, with rock chip sampling, geological mapping and geophysics, prior to deciding whether or not to drill it.

Working to Discover Deposits

At Diguifara, Daina and Bantabaye, Sanu Gold is looking to discover multimillion-ounce gold deposits. The trio, in the Siguiri Basin, is surrounded by world-class operating mines and major new discoveries. Société Minière de Dinguiraye SA's Lefa, Hummingbird Resources Plc's (HUM:AIM) Kouroussa and Robex Resources Inc.'s (RBX:TSX.V) Kiniero and Predictive Discovery (PDI:ASX) with its 5.4million ounce Bankan project are some.

"We believe there is definitely that big potential on all three blocks," Pawlitschek told Streetwise.

Guinea and West Africa are pro-mining and looking to expand the industry, noted Sanu's CEO. Since the mid-1990s gold has been mined in Guinea. Last year, gold output there was 10% higher than in 2022, making Guinea the world's 23rd largest producer of the metal, according to GlobalData.

With contributions from operations in Guinea, and Ghana, Burkina Faso and Mali, West Africa has become a key gold mining region, reports the data analytics firm. It forecasts total gold production in West Africa this year will be 11,830,000 ounces.

Gold Continues Historic Climb

The gold price broke through the US$2,800 per ounce (US$2,800/oz) Wednesday, marking its fourth consecutive monthly gain, Reuters reported on Oct. 31. After, gold retreated, to end today at US$2756/oz.

"You're going to see a bit more consolidation," David Meger, director of metals trading at High Ridge Futures, told Reuters. "We have a lot of major impactful news next week, the U.S. election on Tuesday, Fed meeting on Wednesday. So it's really not surprising to see some traders take profits."

As for gold equities, the S&P/TSX Venture Composite Index (SPCDNX) confirmed a multidecade bull run for junior, intermediate, and senior mining stocks when it closed above 1,000 recently, Stewart Thomson with 321Gold wrote. The index is a key indicator of the health of the general gold, silver, and mining stocks market.

A reversal of outflows from gold exchange-traded funds occurred during Q3/24, and inflows during the quarter amounted to 95 tons, as reported by the World Gold Council, reported Ron Struthers of Struthers Resource Stock Report on Oct. 30. Positive inflows during the quarter came from all geographical regions, for holdings of 3,200 tons.

"All regions saw positive inflows during the quarter, which ended with collective holdings of 3,200 tons," the newsletter writer added. "Next year, we should be back to levels of 2020 and 2021. This will be fuel for a continued bull market."

Experts predict the gold price will continue its historic climb. Recently polled London Bullion Market Association members indicated they believe the gold price could reach US$2,940/oz during 2025, reported Stockhead.

Also, for 2025, InvestingHaven predicts US$3,100/oz gold. This is based on leading gold price indicators, including heightened inflation and increasing central bank demand, and from patterns on long-term gold charts, it noted.

The Catalysts: Drill Results

With drilling underway at Diguifara, results from the program could catalyze Sanu's stock, said Pawlitschek. They will be released when ready in about six to eight weeks.

Meanwhile, the gold company will tackle preparations for drilling untested targets at Daina, which will start soon. The scope of the campaign planned for Daina matches that is being carried out at Diguifara. [OWNERSHIP_CHART-10892]

"We have multiple targets that are going for 3, 4, up to 9 km strike lengths, some of them," the CEO said, referring to Diguifara and Daina.

When the initial phase at Daina is complete and results from Diguifara are back, we will likely go back to Difuifara for follow up drilling.

Ownership and Share Structure

According to the company's latest presentation, the largest share holders include strategic investors Anglo Gold Ashanti at 14 % and Capital at 10%.

Institutional investors include Scotia Global Asset Management, US Global Investors, Lowell Resources Funds Management, and Palos Management, which collectively make up 17% of the shareholders.

Management, founders and insider own around 22% with another 22% being held by high net worth individuals. 15% is held by retail investors.

The market cap for Sanu Gold is CA$17-18million with 238.5 million common shares. The 52-week range for the stock is CA$0.03 and CA$0.15.

President Biden landed in Florida on Thursday to visit privately with families whose loved ones were in the 12-story Champlain Towers South condo when it collapsed.

Biden also met with first responders to thank them for their rescue work. Search and rescue efforts paused on Thursday because of structural concerns. So far, 145 people are still unaccounted for while 18 people have been confirmed dead.

During a briefing with local and state officials, Biden said the federal government would pick up 100% of the costs associated with the response to the building collapse. I think I have the power and will know shortly to be able to pick up 100% of the costs of the county and the state. I'm quite sure I can do that," Biden said.

Biden sat beside Florida's Republican Governor Ron DeSantis, who thanked the president for his support, saying "we've had no bureaucracy" from the Federal Emergency Management Agency.

"You recognize in each individual unit, there's an amazing story, and lives have been shattered irrevocably, as a result of this," DeSantis said. "We have families with kids missing. And we even have young newlyweds who hadn't even been married a year who were in the tower when it collapsed," he said.

"What we just need now is we need a little bit of luck. We need a little bit of prayers. And you know, we would like to be able to, you know, to see some miracles happen," DeSantis said.

Burning Man Canceled: 'Relief' As Burners, Locals See Bright Side Of Informal Events

And so it goes: Burning Man 2021 is canceled. It's the second year in a row, the popular arts festival won't be held in Nevada's Black Rock Desert due to the pandemic.

"We have decided to set our sights on Black Rock City 2022," event officials announced in a blog post on Tuesday. In a frequently-asked-questions section, organizers added: "We've heard from many who don't feel ready to come to Black Rock City. While we're confident in our ability to get a permit and to safeguard public health, we know that co-creating Black Rock City in 2021 would put tremendous strain on our community while we are still ironing out uncertainty."

Many would-be attendees praised the decision in comments on the Burning Man website and on social media as a safe one; others are anxiously anticipating a bigger and better 2022 Burn.

But the cancellation has put many people in the event's host community at ease.

Wary of a trend of rising coronavirus cases in some parts of the region, Washoe County's district health officer Kevin Dick said "the right call was made," in order to lower the risk of spreading infection.

"The event draws thousands of people from all over the world," Dick said in an email. "We are seeing large outbreaks of COVID-19 occurring in a number of countries, areas where very contagious COVID-19 variants of concern are prevalent and where low rates of vaccination are occurring."

The head of a local Paiute tribe is also feeling less burdened knowing there won't be the annual pilgrimage. The main highway to get to the Black Rock Desert playa, which normally draws tens of thousands of people to the summer event, cuts through tribal lands.

"For us it is a sigh of relief," said Janet Davis, chairwoman of the Pyramid Lake Paiute Tribe.

Although the event — which brings in about $63 million to the state annually — gives the tribal community a welcome financial boost, Davis said.

"We don't know who's vaccinated and who's not," she said. "We've been trying to keep our reservation safe and that happening was too soon for us to open."

As with last year, the organization will offer virtual programming during Burn Week, from Aug. 29 through Sept. 7, an experience they say drew 165,000 participants in 2020.

In response to a request for more details on the reasons for the cancellation, Burning Man organizers declined to comment further. Earlier this month, though, CEO Marian Goodell said the organization was "weighing the gravity" of implementing a vaccination requirement that she said challenged "radical inclusion," one of the group's 10 principles.

Still, for many burners, the news won't extinguish their plans to trek to the desert in droves. Just like last year, revelers are preparing to hold unofficial gatherings on public land in place of the annual event.

Last summer, those events — the so-called "rogue" and "free" burns or, unmistakably, "Not Burning Man" — drew an estimated 3,000 people to Black Rock Desert during the time Burning Man is normally held, according to the Bureau of Land Management, the federal agency that approves the organization's permits each year.

Kevin Jervis, one such attendee who now lives in Gerlach — a tiny desert town near the event site — welcomed this year's cancellation.

He called it "more of a relief than anything. ... A lot of us liked it better the way it happened last year."

During the informal festivities, Jervis spent a few days between the playa and its outskirts. He said he and his fellow burners felt like it represented the festival's freewheeling roots.

"I've had friends that have been going since '94 and they said it was a lot more like it used to be. We didn't have to go by regulations," he said. "We could have guns, dogs ... it was a lot freer."

Even before the pandemic, burners increasingly saw an annual gathering under siege.

Event-goers who adhere to Burning Man's counterculture beginnings say the festival's explosion in popularity in the past decade has welcomed a host of bad actors who trash the desert and surrounding communities and disregard the event's founding principles, including "decommodification" and the eco-friendly philosophy of "leave no trace."

Some of those perceived threats come from festival officials themselves, he said. A ticket to the main event alone cost over $400 in 2019 — a financial hurdle critics say goes against another tenet long espoused, that "everyone is invited."

"People that have never been before came out last year because they either couldn't get a ticket other years or they were just kind of curious. Or they didn't have the money to go to the actual Burn," said Jervis.

As for the Pyramid Lake Paiute community, with the reservation largely closed during that period last year, Davis said, "we really didn't see the impact" from a public health standpoint.

"You're not talking about 65 — 75,000 people." While there was more traffic, she said, "they moseyed on through and moseyed on out."

In the years leading up to the pandemic, BLM had been cracking down on the event's growth. Were the festival to return this year, Burning Man organizers said they would have had to meet a population cap of 69,000, down from its 80,000 limit for previous events.

Jervis says he won't miss what he describes as organizers' leniency toward "elites" who set up VIP areas at their camps and hire out to construct their art creations instead of making their own.

"A lot of people have gotten sick of what Burning Man's kind of become," he said.

Even if this year was a go, he said, burners would still be setting up their own Burning Man-adjacent happenings.

Following the announcement of the event's cancellation, people are taking to Facebook groups to reminisce about last year's unsanctioned burns and discuss preparations for their own this summer.

"So it seems that as of today there isn't going to be an official [Burning Man Ceremony] this year," James Zapata wrote. "So who's joining me in the dust?"
