RAPID, an ImageJ macro for indexing electron diffraction zone axis spot patterns of cubic materials

RAPID (RAtio method Pattern InDexing) is an ImageJ macro script developed for the quick determination of sample orientation and indexing of calibrated and uncalibrated zone axis aligned electron diffraction patterns from materials with a cubic crystal structure. In addition to SAED and NBED patterns, the program is also capable of handling zone axis TEM Kikuchi patterns and FFTs derived from HR(S)TEM images. The software enables users to rapidly determine whether materials are cubic, pseudo-cubic, or non-cubic, and to distinguish between P, I, and F Bravais lattices. It can also provide lattice parameters for material verification and aid in determining the camera constant of the instrument, thus making the program a convenient tool for on-site crystallographic analysis in the TEM laboratory.

TomoPyUI: a user-friendly tool for rapid tomography alignment and reconstruction

The management and processing of synchrotron and neutron computed tomography data can be a complex, labor-intensive and unstructured process. Users devote substantial time to both manually processing their data (i.e. organizing data/metadata, applying image filters etc.) and waiting for the computation of iterative alignment and reconstruction algorithms to finish. In this work, we present a solution to these problems: TomoPyUI, a user interface for the well known tomography data processing package TomoPy. This highly visual Python software package guides the user through the tomography processing pipeline from data import, preprocessing, alignment and finally to 3D volume reconstruction. The TomoPyUI systematic intermediate data and metadata storage system improves organization, and the inspection and manipulation tools (built within the application) help to avoid interrupted workflows. Notably, TomoPyUI operates entirely within a Jupyter environment. Herein, we provide a summary of these key features of TomoPyUI, along with an overview of the tomography processing pipeline, a discussion of the landscape of existing tomography processing software and the purpose of TomoPyUI, and a demonstration of its capabilities for real tomography data collected at SSRL beamline 6-2c.

Transferable Hirshfeld atom model for rapid evaluation of aspherical atomic form factors

Form factors based on aspherical models of atomic electron density have brought great improvement in the accuracies of hydrogen atom parameters derived from X-ray crystal structure refinement. Today, two main groups of such models are available, the banks of transferable atomic densities parametrized using the Hansen–Coppens multipole model which allows for rapid evaluation of atomic form factors and Hirshfeld atom refinement (HAR)-related methods which are usually more accurate but also slower. In this work, a model that combines the ideas utilized in the two approaches is tested. It uses atomic electron densities based on Hirshfeld partitions of electron densities, which are precalculated and stored in a databank. This model was also applied during the refinement of the structures of five small molecules. A comparison of the resulting hydrogen atom parameters with those derived from neutron diffraction data indicates that they are more accurate than those obtained with the Hansen–Coppens based databank, and only slightly less accurate than those obtained with a version of HAR that neglects the crystal environment. The advantage of using HAR becomes more noticeable when the effects of the environment are included. To speed up calculations, atomic densities were represented by multipole expansion with spherical harmonics up to l = 7, which used numerical radial functions (a different approach to that applied in the Hansen–Coppens model). Calculations of atomic form factors for the small protein crambin (at 0.73 Å resolution) took only 68 s using 12 CPU cores.

The crystal structure of olanzapine form III

The antipsychotic drug olanzapine is well known for its complex polymorphism. Although widely investigated, the crystal structure of one of its anhydrous polymorphs, form III, is still unknown. Its appearance, always in concomitance with forms II and I, and the impossibility of isolating it from that mixture, have prevented its structure determination so far. The scenario has changed with the emerging field of 3D electron diffraction (3D ED) and its great advantages in the characterization of polyphasic mixtures of nanosized crystals. In this study, we show how the application of 3D ED allows the ab initio structure determination and dynamical refinement of this elusive crystal structure that remained unknown for more than 20 years. Olanzapine form III is monoclinic and shows a similar but shifted packing with respect to form II. It is remarkably different from the lowest-energy structures predicted by the energy-minimization algorithms of crystal structure prediction.

Bragg Spot Finder (BSF): a new machine-learning-aided approach to deal with spot finding for rapidly filtering diffraction pattern images

Macromolecular crystallography contributes significantly to understanding diseases and, more importantly, how to treat them by providing atomic resolution 3D structures of proteins. This is achieved by collecting X-ray diffraction images of protein crystals from important biological pathways. Spotfinders are used to detect the presence of crystals with usable data, and the spots from such crystals are the primary data used to solve the relevant structures. Having fast and accurate spot finding is essential, but recent advances in synchrotron beamlines used to generate X-ray diffraction images have brought us to the limits of what the best existing spotfinders can do. This bottleneck must be removed so spotfinder software can keep pace with the X-ray beamline hardware improvements and be able to see the weak or diffuse spots required to solve the most challenging problems encountered when working with diffraction images. In this paper, we first present Bragg Spot Detection (BSD), a large benchmark Bragg spot image dataset that contains 304 images with more than 66 000 spots. We then discuss the open source extensible U-Net-based spotfinder Bragg Spot Finder (BSF), with image pre-processing, a U-Net segmentation backbone, and post-processing that includes artifact removal and watershed segmentation. Finally, we perform experiments on the BSD benchmark and obtain results that are (in terms of accuracy) comparable to or better than those obtained with two popular spotfinder software packages (Dozor and DIALS), demonstrating that this is an appropriate framework to support future extensions and improvements.

Neural networks for rapid phase quantification of cultural heritage X-ray powder diffraction data

Recent developments in synchrotron radiation facilities have increased the amount of data generated during acquisitions considerably, requiring fast and efficient data processing techniques. Here, the application of dense neural networks (DNNs) to data treatment of X-ray diffraction computed tomography (XRD-CT) experiments is presented. Processing involves mapping the phases in a tomographic slice by predicting the phase fraction in each individual pixel. DNNs were trained on sets of calculated XRD patterns generated using a Python algorithm developed in-house. An initial Rietveld refinement of the tomographic slice sum pattern provides additional information (peak widths and integrated intensities for each phase) to improve the generation of simulated patterns and make them closer to real data. A grid search was used to optimize the network architecture and demonstrated that a single fully connected dense layer was sufficient to accurately determine phase proportions. This DNN was used on the XRD-CT acquisition of a mock-up and a historical sample of highly heterogeneous multi-layered decoration of a late medieval statue, called `applied brocade'. The phase maps predicted by the DNN were in good agreement with other methods, such as non-negative matrix factorization and serial Rietveld refinements performed with TOPAS, and outperformed them in terms of speed and efficiency. The method was evaluated by regenerating experimental patterns from predictions and using the R-weighted profile as the agreement factor. This assessment allowed us to confirm the accuracy of the results.

Rapid detection of rare events from in situ X-ray diffraction data using machine learning

High-energy X-ray diffraction methods can non-destructively map the 3D microstructure and associated attributes of metallic polycrystalline engineering materials in their bulk form. These methods are often combined with external stimuli such as thermo-mechanical loading to take snapshots of the evolving microstructure and attributes over time. However, the extreme data volumes and the high costs of traditional data acquisition and reduction approaches pose a barrier to quickly extracting actionable insights and improving the temporal resolution of these snapshots. This article presents a fully automated technique capable of rapidly detecting the onset of plasticity in high-energy X-ray microscopy data. The technique is computationally faster by at least 50 times than the traditional approaches and works for data sets that are up to nine times sparser than a full data set. This new technique leverages self-supervised image representation learning and clustering to transform massive data sets into compact, semantic-rich representations of visually salient characteristics (e.g. peak shapes). These characteristics can rapidly indicate anomalous events, such as changes in diffraction peak shapes. It is anticipated that this technique will provide just-in-time actionable information to drive smarter experiments that effectively deploy multi-modal X-ray diffraction methods spanning many decades of length scales.

High-transmission spectrometer for rapid resonant inelastic soft X-ray scattering (rRIXS) maps

The design and first results of a high-transmission soft X-ray spectrometer operated at the X-SPEC double-undulator beamline of the KIT Light Source are presented. As a unique feature, particular emphasis was placed on optimizing the spectrometer transmission by maximizing the solid angle and the efficiencies of spectrometer gratings and detector. A CMOS detector, optimized for soft X-rays, allows for quantum efficiencies of 90% or above over the full energy range of the spectrometer, while simultaneously offering short readout times. Combining an optimized control system at the X-SPEC beamline with continuous energy scans (as opposed to step scans), the high transmission of the spectrometer, and the fast readout of the CMOS camera, enable the collection of entire rapid resonant inelastic soft X-ray scattering maps in less than 1 min. Series of spectra at a fixed energy can be taken with a frequency of up to 5 Hz. Furthermore, the use of higher-order reflections allows a very wide energy range (45 to 2000 eV) to be covered with only two blazed gratings, while keeping the efficiency high and the resolving power E/ΔE above 1500 and 3000 with low- and high-energy gratings, respectively.

Jury selection in the trial of the gunman who fatally shot five employees at the Capital Gazette newspaper in Annapolis, Md., on June 28, 2018 gets underway on Wednesday.

Jarrod Ramos, 41, has pleaded guilty — but not criminally responsible for reason of insanity — in the killings of John McNamara, Rob Hiaasen, Gerald Fischman, Wendi Winters and Rebecca Smith. The mass shooting was one of the deadliest attacks on journalists in modern U.S. history.

"There is a sense that you don't want this to be the thing that makes your life change," Phil Davis, the paper's former criminal justice reporter who now works at the Baltimore Sun, told NPR.

Davis was hiding under his desk while live tweeting the shooting that day. Later, he was part of the Pulitzer Prize-winning team that put out a paper the very next day.

"That's kind of what drove me to continue as a criminal justice reporter. Once I got the feeling of like, 'no we're going to get back to exactly what we do. We're going to tackle this how we would even if it wasn't us and try to go at it from the perspective of a local community newspaper,'" Davis said.

Bruce Shapiro, the executive director of the Columbia University's Dart Center for Journalism and Trauma, said what made this shooting reverberate in newsrooms across the U.S. was "the idea of a newsroom full of colleagues being murdered just because they are journalists. It's an identity based attack."

Attacks on journalists in the U.S. haven't stopped there. During his time in office, President Donald Trump tweeted that the news media is the enemy of the people. Associated Press journalists were threatened and had their equipment damaged by supporters of Trump during the Capitol insurrection on Jan. 6. And last year, during the protests in Minneapolis over the murder of George Floyd by police, the U.S. Press Freedom Tracker reported at least 160 threats to journalists across the country in one week--mostly by police.

Shapiro says the trial is a reminder to the public of the risks and costs local reporters take daily.

"The reality is that local newsrooms all over the country cover extraordinarily difficult events affecting their own families, neighbors, kids, schools whether that is wildfires, whether that is mass shooting, whether that is COVID-19," Shapiro said.

The Capital Gazette trial has been delayed several times due to COVID-19, turnover in the public defender and state's attorney's offices, and rounds of court hearings. Davis says he hopes the long-awaited trial brings some closure.

"Certainly for the families of the victims themselves, I look forward to being on the other end of this trial," he said. "And whatever the outcome is, being able to embrace them and support them just to bring them some sort of closure."

Today, less than a week before the third anniversary of the shooting, the judge has called a pool of 300 people to determine the 12 that will sit as jurors. They will then determine Ramos's mental sanity during the attack.

Steve Mercer, a former Maryland public defender, said the defense has the burden to prove Ramos's sanity. He said that in cases like these, the defense will look at motive and intent. One possible motive, Mercer says, is Ramos' "long-simmering feud with the paper."

Ramos sued the paper for defamation in 2012 after reporters wrote about his guilty plea on charges of criminal harassment and 90-day suspended jail sentence. But that motive might not hold up.

"I think there's a big gap between sort of being upset about a story that's published ... and then going in and committing a mass shooting," Mercer said.

Mercer adds what presents a challenge to both the defense and prosecution is Ramos's conduct after the shooting. He was found by police under a desk at the scene of the shooting with a pump-action shotgun which was purchased legally a few years before.

"The defense may point to it and say that it shows just a disconnect from reality and a lack of awareness of what was going on," Mercer said.

Circuit Court Judge Judge Michael Wachs will ultimately decide if he ends up in prison or a state psychiatric hospital.
