Leveraging symmetric Bragg reflections known as Friedel pairs, our method enables diffraction events to be precisely located within the sample volume. This method allows for fitting the phase, crystal structure and unit-cell parameters at the intra-grain scale on a voxel grid. The processing workflow incorporates several new modules, designed to (i) efficiently match Friedel pairs in large s3DXRD datasets containing up to 108 diffraction peaks; (ii) assign phases to each pixel or voxel, resolving potential ambiguities arising from overlap in scattering angles between different crystallographic phases; and (iii) fit the crystal orientation and unit cell locally on a point-by-point basis. We demonstrate the effectiveness of our technique on fractured granite samples, highlighting the ability of the method to characterize complex geological materials and show their internal structure and mineral composition. Additionally, we include the characterization of a metal gasket made of a commercial aluminium alloy, which surrounded the granite sample during experiments. The results show the effectiveness of the technique in recovering information about the internal texture and residual strain of materials that have undergone high levels of plastic deformation. Many modern beamlines provide a flexible experimental setup and may have several different detectors available. In combination with a range of available X-ray energies, it often makes it difficult for the user to explore the available parameter space relevant for a given experiment prior to the scheduled beam time. xrdPlanner was developed to provide a fast and straightforward tool that allows users to visualize the accessible part of reciprocal space of their experiment at a given combination of photon energy and detector geometry. To plan and communicate the necessary geometry not only saves time but also helps the beamline staff to prepare and accommodate for an experiment. In the present study, we succeeded in simultaneous XAFS–XRD measurements of the Zr oxidation [Zr + O → Zr(O) + ZrO2] up to 1952 K and ZrO2–Y2O3 reaction from 1952 to 2519 K. The chemical shift during Zr oxidation was observed in the absorption spectra around the Zr K-edge, and the interatomic cation–cation and cation–oxygen distances obtained by the fitting analysis of EXAFS during the Y2O3–ZrO2 reaction are explained. Also, the temperature dependency of the anharmonic effect was investigated by comparing the fitted second- and third-order cumulants with the theoretical ones in which the Morse potential was applied as an interatomic potential, giving a good explanation about the local structure dynamics. Finally, the applicability of the developed system to investigation of nuclear fuel materials, such as UO2–Zr, is discussed. Full Article text
xr High-accuracy measurement, advanced theory and analysis of the evolution of satellite transitions in manganese Kα using XR-HERFD By journals.iucr.org Published On :: 2024-06-21 Here, the novel technique of extended-range high-energy-resolution fluorescence detection (XR-HERFD) has successfully observed the n = 2 satellite in manganese to a high accuracy. The significance of the satellite signature presented is many hundreds of standard errors and well beyond typical discovery levels of three to six standard errors. This satellite is a sensitive indicator for all manganese-containing materials in condensed matter. The uncertainty in the measurements has been defined, which clearly observes multiple peaks and structure indicative of complex physical quantum-mechanical processes. Theoretical calculations of energy eigenvalues, shake-off probability and Auger rates are also presented, which explain the origin of the satellite from physical n = 2 shake-off processes. The evolution in the intensity of this satellite is measured relative to the full Kα spectrum of manganese to investigate satellite structure, and therefore many-body processes, as a function of incident energy. Results demonstrate that the many-body reduction factor S02 should not be modelled with a constant value as is currently done. This work makes a significant contribution to the challenge of understanding many-body processes and interpreting HERFD or resonant inelastic X-ray scattering spectra in a quantitative manner. xr Phase quantification using deep neural network processing of XRD patterns By journals.iucr.org Published On :: 2024-08-12 Mineral identification and quantification are key to the understanding and, hence, the capacity to predict material properties. The method of choice for mineral quantification is powder X-ray diffraction (XRD), generally using a Rietveld refinement approach. However, a successful Rietveld refinement requires preliminary identification of the phases that make up the sample. This is generally carried out manually, and this task becomes extremely long or virtually impossible in the case of very large datasets such as those from synchrotron X-ray diffraction computed tomography. To circumvent this issue, this article proposes a novel neural network (NN) method for automating phase identification and quantification. An XRD pattern calculation code was used to generate large datasets of synthetic data that are used to train the NN. This approach offers significant advantages, including the ability to construct databases with a substantial number of XRD patterns and the introduction of extensive variability into these patterns. To enhance the performance of the NN, a specifically designed loss function for proportion inference was employed during the training process, offering improved efficiency and stability compared with traditional functions. The NN, trained exclusively with synthetic data, proved its ability to identify and quantify mineral phases on synthetic and real XRD patterns. Trained NN errors were equal to 0.5% for phase quantification on the synthetic test set, and 6% on the experimental data, in a system containing four phases of contrasting crystal structures (calcite, gibbsite, dolomite and hematite). In crystallography, multiple conformational states are often present within the crystal and the resulting electron-density map. Yet, explicitly incorporating alternative states into models to disentangle multi-conformer ensembles is challenging. We previously reported the tool FLEXR, which, within a few minutes, automatically separates conformational signal from noise and builds the corresponding, often missing, structural features into a multi-conformer model. To make the method widely accessible for routine multi-conformer building as part of the computational toolkit for macromolecular crystallography, we present a graphical user interface (GUI) for FLEXR, designed as a plugin for Coot 1. The GUI implementation seamlessly connects FLEXR models with the existing suite of validation and modeling tools available in Coot. We envision that FLEXR will aid crystallographers by increasing access to a multi-conformer modeling method that will ultimately lead to a better representation of protein conformational heterogeneity in the Protein Data Bank. In turn, deeper insights into the protein conformational landscape may inform biology or provide new opportunities for ligand design. We want to make sure that students cannot copy confidential data from the Cadence tools.Problem:When I launch the xrun simulation while all ip addresses are blocked, it starts but the performance is very slow. The GUI starts after 5 minutes and the simulation is ready after 10 minutes. The interesting thing is that when I enable all blocked ip addresses, everything works at a reasonable speed. The Co2−xRuxMnSi (x = 0.5, 0.75, 1) Heusler compounds are the nearly half-metallic materials and show a semiconductive dependence of resistance at low temperature. Each EDP includes a FlexRay message, which includes at least one of a data frame and a frame identification (ID). A first EDP is received at a first port no later than a second EDP is received at a second port. The Ethernet switch also includes a controller module that determines whether the second EDP has higher priority than the first EDP based on the frame IDs associated with the first and second EDPs. The controller module is configured to route the second EDP to a second destination no later than routing the first EDP to a first destination and meet FlexRay transmission cycle times when it has been determined that the second EDP has higher priority. xr Mature myelin maintenance requires Qki to coactivate PPARβ-RXRα–mediated lipid metabolism By www.jci.org Published On :: Lipid-rich myelin forms electrically insulating, axon-wrapping multilayers that are essential for neural function, and mature myelin is traditionally considered metabolically inert. Surprisingly, we discovered that mature myelin lipids undergo rapid turnover, and quaking (Qki) is a major regulator of myelin lipid homeostasis. Oligodendrocyte-specific Qki depletion, without affecting oligodendrocyte survival, resulted in rapid demyelination, within 1 week, and gradually neurological deficits in adult mice. Myelin lipids, especially the monounsaturated fatty acids and very-long-chain fatty acids, were dramatically reduced by Qki depletion, whereas the major myelin proteins remained intact, and the demyelinating phenotypes of Qki-depleted mice were alleviated by a high-fat diet. Mechanistically, Qki serves as a coactivator of the PPARβ-RXRα complex, which controls the transcription of lipid-metabolism genes, particularly those involved in fatty acid desaturation and elongation. Treatment of Qki-depleted mice with PPARβ/RXR agonists significantly alleviated neurological disability and extended survival durations. Furthermore, a subset of lesions from patients with primary progressive multiple sclerosis were characterized by preferential reductions in myelin lipid contents, activities of various lipid metabolism pathways, and expression level of QKI-5 in human oligodendrocytes. Together, our results demonstrate that continuous lipid synthesis is indispensable for mature myelin maintenance and highlight an underappreciated role of lipid metabolism in demyelinating diseases. xr A human-like bile acid pool induced by deletion of hepatic Cyp2c70 modulates effects of FXR activation in mice [Research Articles] By feedproxy.google.com Published On :: 2020-03-01T00:06:33-08:00 Bile acids (BAs) facilitate intestinal absorption of lipid-soluble nutrients and modulate various metabolic pathways through the farnesoid X receptor (FXR) and Takeda G-protein-coupled receptor 5. These receptors are targets for therapy in cholestatic and metabolic diseases. However, dissimilarities in BA metabolism between humans and mice complicate translation of preclinical data. Cytochrome P450 family 2 subfamily c polypeptide 70 (CYP2C70) was recently proposed to catalyze the formation of rodent-specific muricholic acids (MCAs). With CRISPR/Cas9-mediated somatic genome editing, we generated an acute hepatic Cyp2c70 knockout mouse model (Cyp2c70ako) to clarify the role of CYP2C70 in BA metabolism in vivo and evaluate whether its activity modulates effects of pharmacologic FXR activation on cholesterol homeostasis. In Cyp2c70ako mice, chenodeoxycholic acid (CDCA) increased at the expense of βMCA, resulting in a more hydrophobic human-like BA pool. Tracer studies demonstrated that, in vivo, CYP2C70 catalyzes the formation of βMCA primarily by sequential 6β-hydroxylation and C7-epimerization of CDCA, generating αMCA as an intermediate metabolite. Physiologically, the humanized BA composition in Cyp2c70ako mice blunted the stimulation of fecal cholesterol disposal in response to FXR activation compared with WT mice, predominantly due to reduced stimulation of transintestinal cholesterol excretion. Thus, deletion of hepatic Cyp2c70 in adult mice translates into a human-like BA pool composition and impacts the response to pharmacologic FXR activation. This Cyp2c70ako mouse model may be a useful tool for future studies of BA signaling and metabolism that informs human disease development and treatment. Full Article

I am an experienced user of xrun and I have done a number of these wrappers over the years but this one is to be more of a tool, intented to be used Company-wise, so it needs to be very well thought and engineered. It needs to be robust, simple and extensible. It needs to support multi-snapshot elaboration, run regressions on machine farms, collect coverage, create reports, etc. I've been browsing the vast amount of documentation on XCELIUM and, although very good, I can't find any document which puts together all the pieces of what I am trying to achieve. I suppose I am more clear on the elaboration, compilation and simulation part but I am really lacking on the other areas like : LSF, regressions coverage, where does vManager fits in all this, etc. I'd appreciate if someone can comment on whether there is a document which depicts how such a DV flow can be put together from scratch, or whether there is a kind of RAK with some example xrun wrapper. I'm able to run it, without problems, with this command : xrun -Q -unbuffered '-timescale' '1ns/1ns' '-access' '+rw' memory_tb.v mem_tb_top.e test_write_read_all.e. I wrote a first vsif which look like this: ---- vm_basic.vsif ----- session vm_basic { top_dir : /home/cadence/xrunTest/; output_mode: terminal;};group basic { test test { run_script: xrun -Q -unbuffered '-timescale' '1ns/1ns' '-access' '+rw' memory_tb.v mem_tb_top.e test_write_read_all.e };}; ---------------------------- This solution didn't work due to the prompt change with xrun, and I have no clue how to manage this issue.
