Job Alert: Research Associate - Linking Biodiversity Data to Policy, University of Cambridge

The University of Cambridge invites for applications for a Research Associate to work on EU-BON, a major EU-funded research project seeking to improve the use of biodiversity data in public policy.

Applicants should have a PhD in a relevant social science or conservation science. Experience in both qualitative and quantitative analysis is desirable. Applicants should ideally have some first-hand experience of public policy processes and a willingness to travel within the European Union for research. Excellent organisational and communication skills will be essential in working as a successful part of this large, multi-partner and multinational team.

The researcher will carry out research on how biodiversity data is currently used in European policy making and will contribute to analysis of the opportunities to increase its effective provision and use. Research methods are likely to combine qualitative and quantitate analysis and to focus on the use of biodiversity data in public policy contexts. It is expected that some of the research will take place in Brussels. The researcher will have considerable freedom in defining the research project in discussion with Dr Doubleday and Prof Sutherland. In addition to carrying out research on the use of biodiversity data in European policy making, the researcher will support Cambridge's contribution to EU BON as a whole. Hot topics during the meeting were: GBIF data: who will use them, and how; development and use of methodology; collaboration between WP4 and the relevant WP3 (Improving tools and methods for data analysis and interface) and WP5 (EU BON testing and validation of concepts, tools, and services); as well ways to translate WP4 results for the use of policy and practice.

A new research paper Linking Earth Observation and taxonomic, structural and functional biodiversity: Local to ecosystem perspectives published in the journal Ecological Indicators looks at the ways in which earth observation (EO) techniques may provide a solution to overcome shortcomings in biodiversity monitoring by measuring entities of interest at different spatial and temporal scales. 

Abstract: 

Impacts of human civilization on ecosystems threaten global biodiversity. In a changing environment, traditional in situ approaches to biodiversity monitoring have made significant steps forward to quantify and evaluate BD at many scales but still, these methods are limited to comparatively small areas. Earth observation (EO) techniques may provide a solution to overcome this shortcoming by measuring entities of interest at different spatial and temporal scales.

This paper provides a comprehensive overview of the role of EO to detect, describe, explain, predict and assess biodiversity. Here, we focus on three main aspects related to biodiversity taxonomic diversity, functional diversity and structural diversity, which integrate different levels of organization molecular, genetic, individual, species, populations, communities, biomes, ecosystems and landscapes. In particular, we discuss the recording of taxonomic elements of biodiversity through the identification of animal and plant species. We highlight the importance of the spectral traits (ST) and spectral trait variations (STV) concept for EO-based biodiversity research.

Furthermore we provide examples of spectral traits/spectral trait variations used in EO applications for quantifying taxonomic diversity, functional diversity andstructural diversity. We discuss the use of EO to monitor biodiversity and habitat quality using differ-ent remote-sensing techniques. Finally, we suggest specifically important steps for a better integrationof EO in biodiversity research.EO methods represent an affordable, repeatable and comparable method for measuring, describing,explaining and modelling taxonomic, functional and structural diversity. Upcoming sensor developmentswill provide opportunities to quantify spectral traits, currently not detectable with EO, and will surelyhelp to describe biodiversity in more detail. Therefore, new concepts are needed to tightly integrate EOsensor networks with the identification of biodiversity. This will mean taking completely new directionsin the future to link complex, large data, different approaches and models.

Linking solid-state phenomena via energy differences in `archetype crystal structures'

Categorization underlies understanding. Conceptualizing solid-state structures of organic molecules with `archetype crystal structures' bridges established categories of disorder, polymorphism and solid solutions and is herein extended to special position and high-Z' structures. The concept was developed in the context of disorder modelling [Dittrich, B. (2021). IUCrJ, 8, 305–318] and relies on adding quantum chemical energy differences between disorder components to other criteria as an explanation as to why disorder – and disappearing disorder – occurs in an average structure. Part of the concept is that disorder, as probed by diffraction, affects entire molecules, rather than just the parts of a molecule with differing conformations, and the finding that an R·T energy difference between disorder archetypes is usually not exceeded. An illustrative example combining disorder and special positions is the crystal structure of oestradiol hemihydrate analysed here, where its space-group/subgroup relationship is required to explain its disorder of hydrogen-bonded hydrogen atoms. In addition, we show how high-Z' structures can also be analysed energetically and understood via archetypes: high-Z' structures occur when an energy gain from combining different rather than overall alike conformations in a crystal significantly exceeds R·T, and this finding is discussed in the context of earlier explanations in the literature. Twinning is not related to archetype structures since it involves macroscopic domains of the same crystal structure. Archetype crystal structures are distinguished from crystal structure prediction trial structures in that an experimental reference structure is required for them. Categorization into archetype structures also has practical relevance, leading to a new practice of disorder modelling in experimental least-squares refinement alluded to in the above-mentioned publication.

ARID4B is critical for mouse embryonic stem cell differentiation towards mesoderm and endoderm, linking epigenetics to pluripotency exit [Developmental Biology]

Distinct cell types emerge from embryonic stem cells through a precise and coordinated execution of gene expression programs during lineage commitment. This is established by the action of lineage specific transcription factors along with chromatin complexes. Numerous studies have focused on epigenetic factors that affect embryonic stem cells (ESC) self-renewal and pluripotency. However, the contribution of chromatin to lineage decisions at the exit from pluripotency has not been as extensively studied. Using a pooled epigenetic shRNA screen strategy, we identified chromatin-related factors critical for differentiation toward mesodermal and endodermal lineages. Here we reveal a critical role for the chromatin protein, ARID4B. Arid4b-deficient mESCs are similar to WT mESCs in the expression of pluripotency factors and their self-renewal. However, ARID4B loss results in defects in up-regulation of the meso/endodermal gene expression program. It was previously shown that Arid4b resides in a complex with SIN3A and HDACS 1 and 2. We identified a physical and functional interaction of ARID4B with HDAC1 rather than HDAC2, suggesting functionally distinct Sin3a subcomplexes might regulate cell fate decisions Finally, we observed that ARID4B deficiency leads to increased H3K27me3 and a reduced H3K27Ac level in key developmental gene loci, whereas a subset of genomic regions gain H3K27Ac marks. Our results demonstrate that epigenetic control through ARID4B plays a key role in the execution of lineage-specific gene expression programs at pluripotency exit.

Benefits of Collisional Cross Section Assisted Precursor Selection (caps-PASEF) for Cross-linking Mass Spectrometry [Research]

Ion mobility separates molecules in the gas-phase based on their physico-chemical properties, providing information about their size as collisional cross-sections. The timsTOF Pro combines trapped ion mobility with a quadrupole, collision cell and a TOF mass analyzer, to probe ions at high speeds with on-the-fly fragmentation. Here, we show that on this platform ion mobility is beneficial for cross-linking MS (XL-MS). Cross-linking reagents covalently link amino acids in proximity, resulting in peptide pairs after proteolytic digestion. These cross-linked peptides are typically present at low abundance in the background of normal peptides, which can partially be resolved by using enrichable cross-linking reagents. Even with a very efficient enrichable cross-linking reagent, like PhoX, the analysis of cross-linked peptides is still hampered by the co-enrichment of peptides connected to a partially hydrolyzed reagent – termed mono-linked peptides. For experiments aiming to uncover protein-protein interactions these are unwanted byproducts. Here, we demonstrate that gas-phase separation by ion mobility enables the separation of mono-linked peptides from cross-linked peptide pairs. A clear partition between these two classes is observed at a CCS of 500 Å2 and a monoisotopic mass of 2 kDa, which can be used for targeted precursor selection. A total of 50-70% of the mono-linked peptides are prevented from sequencing, allowing the analysis to focus on sequencing the relevant cross-linked peptide pairs. In applications to both simple proteins and protein mixtures and a complete highly complex lysate this approach provides a substantial increase in detected cross-linked peptides.

Somatostatin: Linking Cognition and Alzheimer Disease to Therapeutic Targeting [Review Article]

Over 4 decades of research support the link between Alzheimer disease (AD) and somatostatin [somatotropin-releasing inhibitory factor (SRIF)]. SRIF and SRIF-expressing neurons play an essential role in brain function, modulating hippocampal activity and memory formation. Loss of SRIF and SRIF-expressing neurons in the brain rests at the center of a series of interdependent pathological events driven by amyloid-β peptide (Aβ), culminating in cognitive decline and dementia. The connection between the SRIF and AD further extends to the neuropsychiatric symptoms, seizure activity, and inflammation, whereas preclinical AD investigations show SRIF or SRIF receptor agonist administration capable of enhancing cognition. SRIF receptor subtype-4 activation in particular presents unique attributes, with the potential to mitigate learning and memory decline, reduce comorbid symptoms, and enhance enzymatic degradation of Aβ in the brain. Here, we review the links between SRIF and AD along with the therapeutic implications.

Significance Statement

Somatostatin and somatostatin-expressing neurons in the brain are extensively involved in cognition. Loss of somatostatin and somatostatin-expressing neurons in Alzheimer disease rests at the center of a series of interdependent pathological events contributing to cognitive decline and dementia. Targeting somatostatin-mediated processes has significant therapeutic potential for the treatment of Alzheimer disease.

Glycation-mediated inter-protein cross-linking is promoted by chaperone-client complexes of {alpha}-crystallin: Implications for lens aging and presbyopia [Glycobiology and Extracellular Matrices]

Lens proteins become increasingly cross-linked through nondisulfide linkages during aging and cataract formation. One mechanism that has been implicated in this cross-linking is glycation through formation of advanced glycation end products (AGEs). Here, we found an age-associated increase in stiffness in human lenses that was directly correlated with levels of protein–cross-linking AGEs. α-Crystallin in the lens binds to other proteins and prevents their denaturation and aggregation through its chaperone-like activity. Using a FRET-based assay, we examined the stability of the αA-crystallin–γD-crystallin complex for up to 12 days and observed that this complex is stable in PBS and upon incubation with human lens–epithelial cell lysate or lens homogenate. Addition of 2 mm ATP to the lysate or homogenate did not decrease the stability of the complex. We also generated complexes of human αA-crystallin or αB-crystallin with alcohol dehydrogenase or citrate synthase by applying thermal stress. Upon glycation under physiological conditions, the chaperone–client complexes underwent greater extents of cross-linking than did uncomplexed protein mixtures. LC-MS/MS analyses revealed that the levels of cross-linking AGEs were significantly higher in the glycated chaperone–client complexes than in glycated but uncomplexed protein mixtures. Mouse lenses subjected to thermal stress followed by glycation lost resilience more extensively than lenses subjected to thermal stress or glycation alone, and this loss was accompanied by higher protein cross-linking and higher cross-linking AGE levels. These results uncover a protein cross-linking mechanism in the lens and suggest that AGE-mediated cross-linking of α-crystallin–client complexes could contribute to lens aging and presbyopia.
