gpu AnACor2.0: a GPU-accelerated open-source software package for analytical absorption corrections in X-ray crystallography By journals.iucr.org Published On :: 2024-11-04 Analytical absorption corrections are employed in scaling diffraction data for highly absorbing samples, such as those used in long-wavelength crystallography, where empirical corrections pose a challenge. AnACor2.0 is an accelerated software package developed to calculate analytical absorption corrections. It accomplishes this by ray-tracing the paths of diffracted X-rays through a voxelized 3D model of the sample. Due to the computationally intensive nature of ray-tracing, the calculation of analytical absorption corrections for a given sample can be time consuming. Three experimental datasets (insulin at λ = 3.10 Å, thermolysin at λ = 3.53 Å and thaumatin at λ = 4.13 Å) were processed to investigate the effectiveness of the accelerated methods in AnACor2.0. These methods demonstrated a maximum reduction in execution time of up to 175× compared with previous methods. As a result, the absorption factor calculation for the insulin dataset can now be completed in less than 10 s. These acceleration methods combine sampling, which evaluates subsets of crystal voxels, with modifications to standard ray-tracing. The bisection method is used to find path lengths, reducing the complexity from O(n) to O(log2 n). The gridding method involves calculating a regular grid of diffraction paths and using interpolation to find an absorption correction for a specific reflection. Additionally, optimized and specifically designed CUDA implementations for NVIDIA GPUs are utilized to enhance performance. Evaluation of these methods using simulated and real datasets demonstrates that systematic sampling of the 3D model provides consistently accurate results with minimal variance across different sampling ratios. The mean difference of absorption factors from the full calculation (without sampling) is at most 2%. Additionally, the anomalous peak heights of sulfur atoms in the Fourier map show a mean difference of only 1% compared with the full calculation. This research refines and accelerates the process of analytical absorption corrections, introducing innovative sampling and computational techniques that significantly enhance efficiency while maintaining accurate results. (arXiv:1908.01407v3 [cs.DC] CROSS LISTED) By arxiv.org Published On :: High-performance implementations of graph algorithms are challenging to implement on new parallel hardware such as GPUs, because of three challenges: (1) difficulty of coming up with graph building blocks, (2) load imbalance on parallel hardware, and (3) graph problems having low arithmetic intensity. To address these challenges, GraphBLAS is an innovative, on-going effort by the graph analytics community to propose building blocks based in sparse linear algebra, which will allow graph algorithms to be expressed in a performant, succinct, composable and portable manner. In this paper, we examine the performance challenges of a linear algebra-based approach to building graph frameworks and describe new design principles for overcoming these bottlenecks. Among the new design principles is exploiting input sparsity, which allows users to write graph algorithms without specifying push and pull direction. Exploiting output sparsity allows users to tell the backend which values of the output in a single vectorized computation they do not want computed. Load-balancing is an important feature for balancing work amongst parallel workers. We describe the important load-balancing features for handling graphs with different characteristics. The design principles described in this paper have been implemented in "GraphBLAST", the first open-source linear algebra-based graph framework on GPU targeting high-performance computing. The results show that on a single GPU, GraphBLAST has on average at least an order of magnitude speedup over previous GraphBLAS implementations SuiteSparse and GBTL, comparable performance to the fastest GPU hardwired primitives and shared-memory graph frameworks Ligra and Gunrock, and better performance than any other GPU graph framework, while offering a simpler and more concise programming model. Sunil Gayaprasad Mishra has demanded that the elections be postponed as the Coronavirus pandemic has grown exponentially in the state. Mishra wrote to the ECI, Raj Bhavan, the state chief secretary (CS) and political parties that demanded polls to facilitate Chief Minister Uddhav Thackeray's election to the upper house. Unless elected to either house of the Assembly by May 27, Thackeray will cease to be the head of the state government. Thackeray petitioned Prime Minister Narendra Modi on April 30 and polls were swiftly announced the next day. The ECI justified the decision citing the need to save Thackeray's chief ministership. Mishra has questioned the 'overnight' developments. 'The episode was fixed' Mishra, an RTI activist and ex-chairman of Nagpur University's Board of Studies of Mass Communication, questioned how will people living in red zones travel to Mumbai to file nomination and reach out to the 288 MLAs who have to vote for the councillors. "I sent the email on May 6 but haven't got a reply yet. How could the CS voluntarily provide information to the ECI? And the information is factually incorrect. See how exponentially the pandemic has grown in Maharashtra. Mumbai alone has over 10,000 cases. And yet the CS told ECI on April 30 that the state would be able to conduct the polls. Why did the governor write to the ECI? Did his predecessor recommend such a thing? Where was the Chief Election Officer who reports to the ECI? It seemed the entire episode was fixed to benefit all parties," Mishra said. Denying nomination to veteran aspirants like Eknath Khadse, it chose former Nagpur Mayor Praveen Datke, Nanded's Dr Ajit Gopchhade, and two turncoats — former MP Ranjitsinh Mohite Patil and Gopichand Padalkar. A former NCP leader, Mohite Patil joined BJP before Lok Sabha polls and Padalkar was BJP's Assembly candidate in Baramati against Ajit Pawar. The BJP has made it clear that it would not settle for anything less than four seats if the polls were to be unopposed as wanted by Chief Minister Uddhav Thackeray. The 288 MLAs are the electoral college for the elections and BJP claims to have the support of 115 MLAs which could help it win 4 seats. The Shiv Sena has two candidates — Thackeray and deputy chairman of the upper house Neelam Gorhe. The NCP wants to field two candidates but the third Maha Vikas Aghadi (MVA) partner Congress is also adamant on contesting two seats despite having fewer MLAs at its disposal. gpu Night shelters in Nagpur provide skill development opportunities to homeless By www.mid-day.com Published On :: 16 Apr 2020 04:56:28 GMT To ensure that the labourers and migrant workers can earn a livelihood once the lockdown is over, the Nagpur Municipal Corporation has started an initiative to introduce skill-based training among beggars and the homeless in the city. Tukaram Mundhe, Nagpur Municipal Cooperation Commissioner said, "After the lockdown was announced, we shifted the homeless and beggars to shelter homes and providing them with food, accommodation and other facilities." With about 19 shelter homes around the cities accommodating close to 1,500-2,000 people, the commissioner said they are being provided with some skill development activities apart from having basic amenities. "We have also introduced skill development programmes for them. In the long run, we intend to take up the eradication of beggary program in Nagpur by providing them skills so that they can get employed," Mundhe said. According to the Union Ministry of Health and Family Welfare, 2,916 positive COVID-19 cases have been reported in the state, out of which 295 patients have recovered and 187 patients have succumbed to the virus. The infant will be screened for the virus after three days. "A woman who tested positive for COVID-19 in IGGMCH has given birth to a baby girl. The baby's corona test will be conducted after three days," said Dr Sagar Pandey, Deputy Superintendent, IGGMCH Nagpur while speaking to media. Recently, the Nagpur Municipal Corporation (NMC) had launched a mobile dispensary to screen pregnant women for COVID-19 in containment zones. "We have already screened tuberculosis patients.
