Investigation of fast and efficient lossless compression algorithms for macromolecular crystallography experiments

Structural biology experiments benefit significantly from state-of-the-art synchrotron data collection. One can acquire macromolecular crystallography (MX) diffraction data on large-area photon-counting pixel-array detectors at framing rates exceeding 1000 frames per second, using 200 Gbps network connectivity, or higher when available. In extreme cases this represents a raw data throughput of about 25 GB s−1, which is nearly impossible to deliver at reasonable cost without compression. Our field has used lossless compression for decades to make such data collection manageable. Many MX beamlines are now fitted with DECTRIS Eiger detectors, all of which are delivered with optimized compression algorithms by default, and they perform well with current framing rates and typical diffraction data. However, better lossless compression algorithms have been developed and are now available to the research community. Here one of the latest and most promising lossless compression algorithms is investigated on a variety of diffraction data like those routinely acquired at state-of-the-art MX beamlines.

Automated pipeline processing X-ray diffraction data from dynamic compression experiments on the Extreme Conditions Beamline of PETRA III

Presented and discussed here is the implementation of a software solution that provides prompt X-ray diffraction data analysis during fast dynamic compression experiments conducted within the dynamic diamond anvil cell technique. It includes efficient data collection, streaming of data and metadata to a high-performance cluster (HPC), fast azimuthal data integration on the cluster, and tools for controlling the data processing steps and visualizing the data using the DIOPTAS software package. This data processing pipeline is invaluable for a great number of studies. The potential of the pipeline is illustrated with two examples of data collected on ammonia–water mixtures and multiphase mineral assemblies under high pressure. The pipeline is designed to be generic in nature and could be readily adapted to provide rapid feedback for many other X-ray diffraction techniques, e.g. large-volume press studies, in situ stress/strain studies, phase transformation studies, chemical reactions studied with high-resolution diffraction etc.

Display Stream Compression (DSC) is a lossless or near-lossless image compression standard developed by the Video Electronics Standards Association (VESA) for reducing the bandwidth required to transmit high-resolution video and images. DSC compresses video streams in real-time, allowing for higher resolutions, refresh rates, and color depths while minimizing the data load on transmission interfaces such as DisplayPort, HDMI, and embedded display interfaces.

Why Is DSC Needed?

Compression, inversion, and approximate PCA of dense kernel matrices at near-linear computational complexity. (arXiv:1706.02205v4 [math.NA] UPDATED)

Dense kernel matrices $Theta in mathbb{R}^{N imes N}$ obtained from point evaluations of a covariance function $G$ at locations ${ x_{i} }_{1 leq i leq N} subset mathbb{R}^{d}$ arise in statistics, machine learning, and numerical analysis. For covariance functions that are Green's functions of elliptic boundary value problems and homogeneously-distributed sampling points, we show how to identify a subset $S subset { 1 , dots , N }^2$, with $# S = O ( N log (N) log^{d} ( N /epsilon ) )$, such that the zero fill-in incomplete Cholesky factorisation of the sparse matrix $Theta_{ij} 1_{( i, j ) in S}$ is an $epsilon$-approximation of $Theta$. This factorisation can provably be obtained in complexity $O ( N log( N ) log^{d}( N /epsilon) )$ in space and $O ( N log^{2}( N ) log^{2d}( N /epsilon) )$ in time, improving upon the state of the art for general elliptic operators; we further present numerical evidence that $d$ can be taken to be the intrinsic dimension of the data set rather than that of the ambient space. The algorithm only needs to know the spatial configuration of the $x_{i}$ and does not require an analytic representation of $G$. Furthermore, this factorization straightforwardly provides an approximate sparse PCA with optimal rate of convergence in the operator norm. Hence, by using only subsampling and the incomplete Cholesky factorization, we obtain, at nearly linear complexity, the compression, inversion and approximate PCA of a large class of covariance matrices. By inverting the order of the Cholesky factorization we also obtain a solver for elliptic PDE with complexity $O ( N log^{d}( N /epsilon) )$ in space and $O ( N log^{2d}( N /epsilon) )$ in time, improving upon the state of the art for general elliptic operators.

A method and apparatus of image coding including adaptive entropy coding are disclosed. According to this method, input pixels associated with a group of symbols generated from image or video data are received. Maximum bit-depth of the group of symbols is then determined. A method and apparatus of adaptive image and video coding including an alternative transform other than the discrete cosine transform (DCT) and discrete sine transform (DST) type VII (DST-VII) are disclosed. For at least one block size belonging to the size group, a transform from multiple transforms comprising an alternative transform in addition to DCT and DST-VII is selected and applied to a current block. The alternative transform may correspond to DCT type IV (DCT-IV) or DST type IV (DST-IV).
