An enzyme-based protocol for cell-free synthesis of nature-identical capsular oligosaccharides from Actinobacillus pleuropneumoniae serotype 1 [Enzymology]

Actinobacillus pleuropneumoniae (App) is the etiological agent of acute porcine pneumonia and responsible for severe economic losses worldwide. The capsule polymer of App serotype 1 (App1) consists of [4)-GlcNAc-β(1,6)-Gal-α-1-(PO4-] repeating units that are O-acetylated at O-6 of the GlcNAc. It is a major virulence factor and was used in previous studies in the successful generation of an experimental glycoconjugate vaccine. However, the application of glycoconjugate vaccines in the animal health sector is limited, presumably because of the high costs associated with harvesting the polymer from pathogen culture. Consequently, here we exploited the capsule polymerase Cps1B of App1 as an in vitro synthesis tool and an alternative for capsule polymer provision. Cps1B consists of two catalytic domains, as well as a domain rich in tetratricopeptide repeats (TPRs). We compared the elongation mechanism of Cps1B with that of a ΔTPR truncation (Cps1B-ΔTPR). Interestingly, the product profiles displayed by Cps1B suggested processive elongation of the nascent polymer, whereas Cps1B-ΔTPR appeared to work in a more distributive manner. The dispersity of the synthesized products could be reduced by generating single-action transferases and immobilizing them on individual columns, separating the two catalytic activities. Furthermore, we identified the O-acetyltransferase Cps1D of App1 and used it to modify the polymers produced by Cps1B. Two-dimensional NMR analyses of the products revealed O-acetylation levels identical to those of polymer harvested from App1 culture supernatants. In conclusion, we have established a protocol for the pathogen-free in vitro synthesis of tailored, nature-identical App1 capsule polymers.

Subclinical Cerebral Edema in Children With Diabetic Ketoacidosis Randomized to 2 Different Rehydration Protocols

Cerebral edema (CE) occurs frequently during treatment of diabetic ketoacidosis (DKA) in children. Severe, life-threatening CE occurs rarely, but subclinical CE is common. Whether the rate of infusion of intravenous fluids influences the occurrence or severity of CE is unknown.

This study demonstrates that the rate of fluid infusion in children with DKA does not substantially affect MRI measures of CE. Studies assessing measures other than edema formation are necessary to determine whether fluid infusion rates influence DKA-related brain injury. (Read the full article)

Childhood obesity poses a serious threat to human health. Obesity is caused by genetic and environmental factors and linked to type 2 diabetes and cardiovascular disease. Pediatric obesity cohorts aim at understanding early events in the pathophysiology of obesity-related complications.

Implementation of a Neonatal Abstinence Syndrome Weaning Protocol: A Multicenter Cohort Study

Use of a standard treatment protocol with stringent weaning guidelines for infants with neonatal abstinence syndrome supports improved outcomes including shorter duration of opioid exposure and length of hospital stay.

We demonstrate generalizability of a protocol-driven weaning strategy for improvement in hospital outcomes for neonatal abstinence syndrome. After adoption, adherent protocol-adopting centers improved outcomes and eliminated differences in outcomes compared with centers with preexisting stringent weaning protocols. The ODD Protocol for Describing Agent-Based and Other Simulation Models: A Second Update to Improve Clarity, Replication, and Structural Realism

Thiele and Daniel Ayllón: The Overview, Design concepts and Details (ODD) protocol for describing Individual- and Agent-Based Models (ABMs) is now widely accepted and used to document such models in journal articles. As a standardized document for providing a consistent, logical and readable account of the structure and dynamics of ABMs, some research groups also find it useful as a workflow for model design. Even so, there are still limitations to ODD that obstruct its more widespread adoption. Such limitations are discussed and addressed in this paper: the limited availability of guidance on how to use ODD; the length of ODD documents; limitations of ODD for highly complex models; lack of sufficient details of many ODDs to enable reimplementation without access to the model code; and the lack of provision for sections in the document structure covering model design rationale, the model’s underlying narrative, and the means by which the model’s fitness for purpose is evaluated. We document the steps we have taken to provide better guidance on: structuring complex ODDs and an ODD summary for inclusion in a journal article (with full details in supplementary material; Table 1); using ODD to point readers to relevant sections of the model code; update the document structure to include sections on model rationale and evaluation. We also further advocate the need for standard descriptions of simulation experiments and argue that ODD can in principle be used for any type of simulation model. Thereby ODD would provide a lingua franca for simulation modelling.

USB3, PCIe, DisplayPort Protocol Traffic Finding its Way Through USB4 Routers

USB4 can simultaneously tunnel USB3, PCIe and DisplayPort native protocol traffic through a hierarchy of USB4 routers. The key to tunneling of these protocols is routing table programmed at each ingress adapter. An entry of a routing table maps an incoming HopID, called Input/Ingress HopID to a corresponding pair of Output/Egress Adapter and Egress/Output HopID.

The responsibility of programming routing tables lies with the Connection Manager. Connection Manager, having the complete view of the hierarchy of the routers, programs the routing tables at all relevant adapter ports. Accordingly, the USB3, PCIe and DisplayPort protocol tunneled packets are routed, and reach their respective intended destinations.

The diagrammatic representation below is an example of tunneling of USB3 protocol traffic from USB4 Host Router to USB4 Peripheral Device Router through a USB4 Hub Router. The path from USB3 Host to USB3 Device is depicted by routing tables indicated at A -> B -> C -> D, and the one from USB3 Device to USB3 Host by routing tables indicated at E -> F -> G -> H . Note that the Input HopID from and Output HopID to all three protocol adapters for USB3, PCIe and DisplayPort Aux traffic, are fixed as 8, and for DisplayPort Main Link traffic are fixed as 9.

Once the native protocol traffic come into the transport layer of a USB4 router, the transport layer of it does not know to which native protocol a tunneled packet belongs to. The only way a transport layer tunneled packet is routed through the hierarchy of the routers is using the HopID values and the information programmed in the routing tables.

The figure below shows an example of tunneling of all the three USB3, PCIe and DisplayPort protocol traffic together. The transport layer tunneled packets of each of these native protocols are transported simultaneously through the routers hierarchy.
