A Bayesian approach to disease clustering using restricted Chinese restaurant processes

Abstract:
Identifying disease clusters (areas with an unusually high incidence of a particular disease) is a common problem in epidemiology and public health. We describe a Bayesian nonparametric mixture model for disease clustering that constrains clusters to be made of adjacent areal units. This is achieved by modifying the exchangeable partition probability function associated with the Ewen’s sampling distribution. We call the resulting prior the Restricted Chinese Restaurant Process, as the associated full conditional distributions resemble those associated with the standard Chinese Restaurant Process. The model is illustrated using synthetic data sets and in an application to oral cancer mortality in Germany.

Path-Based Spectral Clustering: Guarantees, Robustness to Outliers, and Fast Algorithms

We consider the problem of clustering with the longest-leg path distance (LLPD) metric, which is informative for elongated and irregularly shaped clusters. We prove finite-sample guarantees on the performance of clustering with respect to this metric when random samples are drawn from multiple intrinsically low-dimensional clusters in high-dimensional space, in the presence of a large number of high-dimensional outliers. By combining these results with spectral clustering with respect to LLPD, we provide conditions under which the Laplacian eigengap statistic correctly determines the number of clusters for a large class of data sets, and prove guarantees on the labeling accuracy of the proposed algorithm. Our methods are quite general and provide performance guarantees for spectral clustering with any ultrametric. We also introduce an efficient, easy to implement approximation algorithm for the LLPD based on a multiscale analysis of adjacency graphs, which allows for the runtime of LLPD spectral clustering to be quasilinear in the number of data points.

Derivative-Free Methods for Policy Optimization: Guarantees for Linear Quadratic Systems

We study derivative-free methods for policy optimization over the class of linear policies. We focus on characterizing the convergence rate of these methods when applied to linear-quadratic systems, and study various settings of driving noise and reward feedback. Our main theoretical result provides an explicit bound on the sample or evaluation complexity: we show that these methods are guaranteed to converge to within any pre-specified tolerance of the optimal policy with a number of zero-order evaluations that is an explicit polynomial of the error tolerance, dimension, and curvature properties of the problem. Our analysis reveals some interesting differences between the settings of additive driving noise and random initialization, as well as the settings of one-point and two-point reward feedback. Our theory is corroborated by simulations of derivative-free methods in application to these systems. Along the way, we derive convergence rates for stochastic zero-order optimization algorithms when applied to a certain class of non-convex problems.

Exact Guarantees on the Absence of Spurious Local Minima for Non-negative Rank-1 Robust Principal Component Analysis

This work is concerned with the non-negative rank-1 robust principal component analysis (RPCA), where the goal is to recover the dominant non-negative principal components of a data matrix precisely, where a number of measurements could be grossly corrupted with sparse and arbitrary large noise. Most of the known techniques for solving the RPCA rely on convex relaxation methods by lifting the problem to a higher dimension, which significantly increase the number of variables. As an alternative, the well-known Burer-Monteiro approach can be used to cast the RPCA as a non-convex and non-smooth $ell_1$ optimization problem with a significantly smaller number of variables. In this work, we show that the low-dimensional formulation of the symmetric and asymmetric positive rank-1 RPCA based on the Burer-Monteiro approach has benign landscape, i.e., 1) it does not have any spurious local solution, 2) has a unique global solution, and 3) its unique global solution coincides with the true components. An implication of this result is that simple local search algorithms are guaranteed to achieve a zero global optimality gap when directly applied to the low-dimensional formulation. Furthermore, we provide strong deterministic and probabilistic guarantees for the exact recovery of the true principal components. In particular, it is shown that a constant fraction of the measurements could be grossly corrupted and yet they would not create any spurious local solution.

Abstract:
Topic models have become popular for the analysis of data that consists in a collection of n independent multinomial observations, with parameters $N_{i}inmathbb{N}$ and $Pi_{i}in[0,1]^{p}$ for $i=1,ldots,n$. The model links all cell probabilities, collected in a $p imes n$ matrix $Pi$, via the assumption that $Pi$ can be factorized as the product of two nonnegative matrices $Ain[0,1]^{p imes K}$ and $Win[0,1]^{K imes n}$. Topic models have been originally developed in text mining, when one browses through $n$ documents, based on a dictionary of $p$ words, and covering $K$ topics. In this terminology, the matrix $A$ is called the word-topic matrix, and is the main target of estimation. It can be viewed as a matrix of conditional probabilities, and it is uniquely defined, under appropriate separability assumptions, discussed in detail in this work. Notably, the unique $A$ is required to satisfy what is commonly known as the anchor word assumption, under which $A$ has an unknown number of rows respectively proportional to the canonical basis vectors in $mathbb{R}^{K}$. The indices of such rows are referred to as anchor words. Recent computationally feasible algorithms, with theoretical guarantees, utilize constructively this assumption by linking the estimation of the set of anchor words with that of estimating the $K$ vertices of a simplex. This crucial step in the estimation of $A$ requires $K$ to be known, and cannot be easily extended to the more realistic set-up when $K$ is unknown. This work takes a different view on anchor word estimation, and on the estimation of $A$. We propose a new method of estimation in topic models, that is not a variation on the existing simplex finding algorithms, and that estimates $K$ from the observed data. We derive new finite sample minimax lower bounds for the estimation of $A$, as well as new upper bounds for our proposed estimator. We describe the scenarios where our estimator is minimax adaptive. Our finite sample analysis is valid for any $n,N_{i},p$ and $K$, and both $p$ and $K$ are allowed to increase with $n$, a situation not handled well by previous analyses. We complement our theoretical results with a detailed simulation study. We illustrate that the new algorithm is faster and more accurate than the current ones, although we start out with a computational and theoretical disadvantage of not knowing the correct number of topics $K$, while we provide the competing methods with the correct value in our simulations.

MECP2 Duplication Causes Aberrant GABA Pathways, Circuits and Behaviors in Transgenic Monkeys: Neural Mappings to Patients with Autism

MECP2 gain-of-function and loss-of-function in genetically engineered monkeys recapitulates typical phenotypes in patients with autism, yet where MECP2 mutation affects the monkey brain and whether/how it relates to autism pathology remain unknown. Here we report a combination of gene–circuit–behavior analyses including MECP2 coexpression network, locomotive and cognitive behaviors, and EEG and fMRI findings in 5 MECP2 overexpressed monkeys (Macaca fascicularis; 3 females) and 20 wild-type monkeys (Macaca fascicularis; 11 females). Whole-genome expression analysis revealed MECP2 coexpressed genes significantly enriched in GABA-related signaling pathways, whereby reduced β-synchronization within fronto-parieto-occipital networks was associated with abnormal locomotive behaviors. Meanwhile, MECP2-induced hyperconnectivity in prefrontal and cingulate networks accounted for regressive deficits in reversal learning tasks. Furthermore, we stratified a cohort of 49 patients with autism and 72 healthy controls of 1112 subjects using functional connectivity patterns, and identified dysconnectivity profiles similar to those in monkeys. By establishing a circuit-based construct link between genetically defined models and stratified patients, these results pave new avenues to deconstruct clinical heterogeneity and advance accurate diagnosis in psychiatric disorders.

SIGNIFICANCE STATEMENT Autism spectrum disorder (ASD) is a complex disorder with co-occurring symptoms caused by multiple genetic variations and brain circuit abnormalities. To dissect the gene–circuit–behavior causal chain underlying ASD, animal models are established by manipulating causative genes such as MECP2. However, it is unknown whether such models have captured any circuit-level pathology in ASD patients, as demonstrated by human brain imaging studies. Here, we use transgenic macaques to examine the causal effect of MECP2 overexpression on gene coexpression, brain circuits, and behaviors. For the first time, we demonstrate that the circuit abnormalities linked to MECP2 and autism-like traits in the monkeys can be mapped to a homogeneous ASD subgroup, thereby offering a new strategy to deconstruct clinical heterogeneity in ASD.
