Posterior contraction and credible sets for filaments of regression functions

Abstract:
A filament consists of local maximizers of a smooth function $f$ when moving in a certain direction. A filamentary structure is an important feature of the shape of an object and is also considered as an important lower dimensional characterization of multivariate data. There have been some recent theoretical studies of filaments in the nonparametric kernel density estimation context. This paper supplements the current literature in two ways. First, we provide a Bayesian approach to the filament estimation in regression context and study the posterior contraction rates using a finite random series of B-splines basis. Compared with the kernel-estimation method, this has a theoretical advantage as the bias can be better controlled when the function is smoother, which allows obtaining better rates. Assuming that $f:mathbb{R}^{2}mapsto mathbb{R}$ belongs to an isotropic Hölder class of order $alpha geq 4$, with the optimal choice of smoothing parameters, the posterior contraction rates for the filament points on some appropriately defined integral curves and for the Hausdorff distance of the filament are both $(n/log n)^{(2-alpha )/(2(1+alpha ))}$. Secondly, we provide a way to construct a credible set with sufficient frequentist coverage for the filaments. We demonstrate the success of our proposed method in simulations and one application to earthquake data.

Concentration and consistency results for canonical and curved exponential-family models of random graphs

Abstract:
Statistical inference for exponential-family models of random graphs with dependent edges is challenging. We stress the importance of additional structure and show that additional structure facilitates statistical inference. A simple example of a random graph with additional structure is a random graph with neighborhoods and local dependence within neighborhoods. We develop the first concentration and consistency results for maximum likelihood and $M$-estimators of a wide range of canonical and curved exponential-family models of random graphs with local dependence. All results are nonasymptotic and applicable to random graphs with finite populations of nodes, although asymptotic consistency results can be obtained as well. In addition, we show that additional structure can facilitate subgraph-to-graph estimation, and present concentration results for subgraph-to-graph estimators. As an application, we consider popular curved exponential-family models of random graphs, with local dependence induced by transitivity and parameter vectors whose dimensions depend on the number of nodes.

A smeary central limit theorem for manifolds with application to high-dimensional spheres

Abstract:
The (CLT) central limit theorems for generalized Fréchet means (data descriptors assuming values in manifolds, such as intrinsic means, geodesics, etc.) on manifolds from the literature are only valid if a certain empirical process of Hessians of the Fréchet function converges suitably, as in the proof of the prototypical BP-CLT [ Ann. Statist. 33 (2005) 1225–1259]. This is not valid in many realistic scenarios and we provide for a new very general CLT. In particular, this includes scenarios where, in a suitable chart, the sample mean fluctuates asymptotically at a scale $n^{alpha }$ with exponents $alpha <1/2$ with a nonnormal distribution. As the BP-CLT yields only fluctuations that are, rescaled with $n^{1/2}$, asymptotically normal, just as the classical CLT for random vectors, these lower rates, somewhat loosely called smeariness, had to date been observed only on the circle. We make the concept of smeariness on manifolds precise, give an example for two-smeariness on spheres of arbitrary dimension, and show that smeariness, although “almost never” occurring, may have serious statistical implications on a continuum of sample scenarios nearby. In fact, this effect increases with dimension, striking in particular in high dimension low sample size scenarios.

Abstract:
We present results on the concentration properties of the spectral norm $|A_{p}|$ of the adjacency matrix $A_{p}$ of an Erdős–Rényi random graph $G(n,p)$. First, we consider the Erdős–Rényi random graph process and prove that $|A_{p}|$ is uniformly concentrated over the range $pin[Clog n/n,1]$. The analysis is based on delocalization arguments, uniform laws of large numbers, together with the entropy method to prove concentration inequalities. As an application of our techniques, we prove sharp sub-Gaussian moment inequalities for $|A_{p}|$ for all $pin[clog^{3}n/n,1]$ that improve the general bounds of Alon, Krivelevich, and Vu ( Israel J. Math. 131 (2002) 259–267) and some of the more recent results of Erdős et al. ( Ann. Probab. 41 (2013) 2279–2375). Both results are consistent with the asymptotic result of Füredi and Komlós ( Combinatorica 1 (1981) 233–241) that holds for fixed $p$ as $n oinfty$.

We provide upper bounds of the expected Wasserstein distance between a probability measure and its empirical version, generalizing recent results for finite dimensional Euclidean spaces and bounded functional spaces. Such a generalization can cover Euclidean spaces with large dimensionality, with the optimal dependence on the dimensionality. Our method also covers the important case of Gaussian processes in separable Hilbert spaces, with rate-optimal upper bounds for functional data distributions whose coordinates decay geometrically or polynomially. Moreover, our bounds of the expected value can be combined with mean-concentration results to yield improved exponential tail probability bounds for the Wasserstein error of empirical measures under Bernstein-type or log Sobolev-type conditions.

Abstract:
Slow mixing is the central hurdle is applications of Markov chains, especially those used for Monte Carlo approximations (MCMC). In the setting of Bayesian inference, it is often only of interest to estimate the stationary expectations of a small set of functions, and so the usual definition of mixing based on total variation convergence may be too conservative. Accordingly, we introduce function-specific analogs of mixing times and spectral gaps, and use them to prove Hoeffding-like function-specific concentration inequalities. These results show that it is possible for empirical expectations of functions to concentrate long before the underlying chain has mixed in the classical sense, and we show that the concentration rates we achieve are optimal up to constants. We use our techniques to derive confidence intervals that are sharper than those implied by both classical Markov-chain Hoeffding bounds and Berry-Esseen-corrected central limit theorem (CLT) bounds. For applications that require testing, rather than point estimation, we show similar improvements over recent sequential testing results for MCMC. We conclude by applying our framework to real-data examples of MCMC, providing evidence that our theory is both accurate and relevant to practice.

Bayesian Design of Experiments for Intractable Likelihood Models Using Coupled Auxiliary Models and Multivariate Emulation

Abstract:
A Bayesian design is given by maximising an expected utility over a design space. The utility is chosen to represent the aim of the experiment and its expectation is taken with respect to all unknowns: responses, parameters and/or models. Although straightforward in principle, there are several challenges to finding Bayesian designs in practice. Firstly, the utility and expected utility are rarely available in closed form and require approximation. Secondly, the design space can be of high-dimensionality. In the case of intractable likelihood models, these problems are compounded by the fact that the likelihood function, whose evaluation is required to approximate the expected utility, is not available in closed form. A strategy is proposed to find Bayesian designs for intractable likelihood models. It relies on the development of an automatic, auxiliary modelling approach, using multivariate Gaussian process emulators, to approximate the likelihood function. This is then combined with a copula-based approach to approximate the marginal likelihood (a quantity commonly required to evaluate many utility functions). These approximations are demonstrated on examples of stochastic process models involving experimental aims of both parameter estimation and model comparison.

Abstract:
The intraclass correlation plays a central role in modeling hierarchically structured data, such as educational data, panel data, or group-randomized trial data. It represents relevant information concerning the between-group and within-group variation. Methods for Bayesian hypothesis tests concerning the intraclass correlation are proposed to improve decision making in hierarchical data analysis and to assess the grouping effect across different group categories. Estimation and testing methods for the intraclass correlation coefficient are proposed under a marginal modeling framework where the random effects are integrated out. A class of stretched beta priors is proposed on the intraclass correlations, which is equivalent to shifted $F$ priors for the between groups variances. Through a parameter expansion it is shown that this prior is conditionally conjugate under the marginal model yielding efficient posterior computation. A special improper case results in accurate coverage rates of the credible intervals even for minimal sample size and when the true intraclass correlation equals zero. Bayes factor tests are proposed for testing multiple precise and order hypotheses on intraclass correlations. These tests can be used when prior information about the intraclass correlations is available or absent. For the noninformative case, a generalized fractional Bayes approach is developed. The method enables testing the presence and strength of grouped data structures without introducing random effects. The methodology is applied to a large-scale survey study on international mathematics achievement at fourth grade to test the heterogeneity in the clustering of students in schools across countries and assessment cycles.

Ultra-high-resolution fMRI of Human Ventral Temporal Cortex Reveals Differential Representation of Categories and Domains

Human ventral temporal cortex (VTC) is critical for visual recognition. It is thought that this ability is supported by large-scale patterns of activity across VTC that contain information about visual categories. However, it is unknown how category representations in VTC are organized at the submillimeter scale and across cortical depths. To fill this gap in knowledge, we measured BOLD responses in medial and lateral VTC to images spanning 10 categories from five domains (written characters, bodies, faces, places, and objects) at an ultra-high spatial resolution of 0.8 mm using 7 Tesla fMRI in both male and female participants. Representations in lateral VTC were organized most strongly at the general level of domains (e.g., places), whereas medial VTC was also organized at the level of specific categories (e.g., corridors and houses within the domain of places). In both lateral and medial VTC, domain-level and category-level structure decreased with cortical depth, and downsampling our data to standard resolution (2.4 mm) did not reverse differences in representations between lateral and medial VTC. The functional diversity of representations across VTC partitions may allow downstream regions to read out information in a flexible manner according to task demands. These results bridge an important gap between electrophysiological recordings in single neurons at the micron scale in nonhuman primates and standard-resolution fMRI in humans by elucidating distributed responses at the submillimeter scale with ultra-high-resolution fMRI in humans.

SIGNIFICANCE STATEMENT Visual recognition is a fundamental ability supported by human ventral temporal cortex (VTC). However, the nature of fine-scale, submillimeter distributed representations in VTC is unknown. Using ultra-high-resolution fMRI of human VTC, we found differential distributed visual representations across lateral and medial VTC. Domain representations (e.g., faces, bodies, places, characters) were most salient in lateral VTC, whereas category representations (e.g., corridors/houses within the domain of places) were equally salient in medial VTC. These results bridge an important gap between electrophysiological recordings in single neurons at a micron scale and fMRI measurements at a millimeter scale.

Ventral Hippocampal Input to the Prelimbic Cortex Dissociates the Context from the Cue Association in Trace Fear Memory

The PFC, through its high degree of interconnectivity with cortical and subcortical brain areas, mediates cognitive and emotional processes in support of adaptive behaviors. This includes the formation of fear memories when the anticipation of threat demands learning about temporal or contextual cues, as in trace fear conditioning. In this variant of fear learning, the association of a cue and shock across an empty trace interval of several seconds requires sustained cue-elicited firing in the prelimbic cortex (PL). However, it is unknown how and when distinct PL afferents contribute to different associative components of memory. Among the prominent inputs to PL, the hippocampus shares with PL a role in both working memory and contextual processing. Here we tested the necessity of direct hippocampal input to the PL for the acquisition of trace-cued fear memory and the simultaneously acquired contextual fear association. Optogenetic silencing of ventral hippocampal (VH) terminals in the PL of adult male Long-Evans rats selectively during paired trials revealed that direct communication between the VH and PL during training is necessary for contextual fear memory, but not for trace-cued fear acquisition. The pattern of the contextual memory deficit and the disruption of local PL firing during optogenetic silencing of VH-PL suggest that the VH continuously updates the PL with the current contextual state of the animal, which, when disrupted during memory acquisition, is detrimental to the subsequent rapid retrieval of aversive contextual associations.

SIGNIFICANCE STATEMENT Learning to anticipate threat from available contextual and discrete cues is crucial for survival. The prelimbic cortex is required for forming fear memories when temporal or contextual complexity is involved, as in trace fear conditioning. However, the respective contribution of distinct prelimbic afferents to the temporal and contextual components of memory is not known. We report that direct input from the ventral hippocampus enables the formation of the contextual, but not trace-cued, fear memory necessary for the subsequent rapid expression of a fear response. This finding dissociates the contextual and working-memory contributions of prelimbic cortex to the formation of a fear memory and demonstrates the crucial role for hippocampal input in contextual fear learning.

Treatment with Mesenchymal-Derived Extracellular Vesicles Reduces Injury-Related Pathology in Pyramidal Neurons of Monkey Perilesional Ventral Premotor Cortex

Functional recovery after cortical injury, such as stroke, is associated with neural circuit reorganization, but the underlying mechanisms and efficacy of therapeutic interventions promoting neural plasticity in primates are not well understood. Bone marrow mesenchymal stem cell-derived extracellular vesicles (MSC-EVs), which mediate cell-to-cell inflammatory and trophic signaling, are thought be viable therapeutic targets. We recently showed, in aged female rhesus monkeys, that systemic administration of MSC-EVs enhances recovery of function after injury of the primary motor cortex, likely through enhancing plasticity in perilesional motor and premotor cortices. Here, using in vitro whole-cell patch-clamp recording and intracellular filling in acute slices of ventral premotor cortex (vPMC) from rhesus monkeys (Macaca mulatta) of either sex, we demonstrate that MSC-EVs reduce injury-related physiological and morphologic changes in perilesional layer 3 pyramidal neurons. At 14-16 weeks after injury, vPMC neurons from both vehicle- and EV-treated lesioned monkeys exhibited significant hyperexcitability and predominance of inhibitory synaptic currents, compared with neurons from nonlesioned control brains. However, compared with vehicle-treated monkeys, neurons from EV-treated monkeys showed lower firing rates, greater spike frequency adaptation, and excitatory:inhibitory ratio. Further, EV treatment was associated with greater apical dendritic branching complexity, spine density, and inhibition, indicative of enhanced dendritic plasticity and filtering of signals integrated at the soma. Importantly, the degree of EV-mediated reduction of injury-related pathology in vPMC was significantly correlated with measures of behavioral recovery. These data show that EV treatment dampens injury-related hyperexcitability and restores excitatory:inhibitory balance in vPMC, thereby normalizing activity within cortical networks for motor function.

SIGNIFICANCE STATEMENT Neuronal plasticity can facilitate recovery of function after cortical injury, but the underlying mechanisms and efficacy of therapeutic interventions promoting this plasticity in primates are not well understood. Our recent work has shown that intravenous infusions of mesenchymal-derived extracellular vesicles (EVs) that are involved in cell-to-cell inflammatory and trophic signaling can enhance recovery of motor function after injury in monkey primary motor cortex. This study shows that this EV-mediated enhancement of recovery is associated with amelioration of injury-related hyperexcitability and restoration of excitatory-inhibitory balance in perilesional ventral premotor cortex. These findings demonstrate the efficacy of mesenchymal EVs as a therapeutic to reduce injury-related pathologic changes in the physiology and structure of premotor pyramidal neurons and support recovery of function.

Methods for Measuring the Concentrations of Proteins

Determining the concentration of protein samples generally is accomplished either by measuring the UV absorbance at 280 nm or by reacting the protein quantitatively with dyes and/or metal ions (Bradford, Lowry, or BCA assays). For purified proteins, UV absorbance remains the most popular method because it is fast, convenient, and reproducible; it does not consume the protein; and it requires no additional reagents, standards, or incubations. No method of protein concentration determination is perfect because each is subject to a different set of constraints such as interference of buffer components and contaminating proteins in direct UV determination (A280) or reactivity of individual proteins and buffer components with the detecting reagents in colorimetric assays. In cases in which protein concentration is critical (e.g., determination of catalytic rate constants for an enzyme), it may be advisable to compare the results of several assays.

The controversy stems from a recent paper by professor Elizabeth Bartholet in which she calls for a presumptive ban on homeschooling in the United States.

Bartholet, as quoted in a Harvard Magazine piece based on her paper, points to unspecified “surveys of homeschoolers” to assert that “up to 90 percent” of homeschooling families are “driven by conservative Christian beliefs, and seek to remove their children from mainstream culture.”

“Some” homeschooling parents are “‘extreme religious ideologues’ who question science and promote female subservience and white supremacy,” she writes.

David Sikkink, associate professor in the Department of Sociology at the University of Notre Dame, analyzed surveys of homeschooling families— including a 2016 government survey—  and found that these families are not overwhelmingly Christian nor religious, and are not as universally closed-off to the outside world as Bartholet asserts.

In the analysis Sikkink conducted, just 16% of homeschooling parents said they were homeschooling primarily for religious reasons. The number one reason homeschooling parents cited was a concern about school environment, such as safety, drugs, or negative peer pressure.

Eleven percent of parents reported homeschooling because their child has special needs.

While approximately half of the homeschooling parents surveyed mentioned religion as a factor in their decision to homeschool, Sikkink notes that the parents who cited religion as a reason were, on the whole, more highly educated than those parents who did not.

In terms of Bartholet’s assertion that some homeschooling parents “believe that women should be totally subservient to men and educated in ways that promote such subservience,” Sikkink’s analysis did not find evidence that religious households oppose higher education for girls.

Among the homeschooling families in the survey who use a religious curriculum, there was no difference in their self-reported educational expectations— i.e., what education level they expected their children to reach—  for their male children vs. their female children.

Several past studies have shown that homeschool students typically outperform their public and private school counterparts on things like standardized tests and college performance. A 2016 study from the National Council on Measurement in Education showed that, when adjusted for demographic factors, homeschool students were on par academically with their demographically-similar peers.

Moreover, the data Sikkink analyzed suggests that after family background and demographic controls are accounted for, about 64% of homeschoolers “completely agree” that they have much in life to be thankful for, compared to 53% of public schoolers.

On feelings of helplessness, or lack or goals or direction in life, homeschoolers do not substantially differ from their public school counterparts, the analysis suggests.

In the Arizona Law Review, Bartholet argues that while homeschool children may perform as well as their peers on standardized tests or in college, they are also often isolated from their peers and denied experiences and exposures that would make them more productive citizens.

Bartholet claims in her article that “a very large proportion of homeschooling parents are ideologically committed to isolating their children from the majority culture and indoctrinating them in views and values that are in serious conflict with that culture.”

“Isolated families,” she asserts, “constitute a significant part of the homeschooling world.”

In contrast, Sikkink’s analysis found that among the schooling groups surveyed, homeschooling families had the highest level of “community involvement” of all school sectors.

“Community involvement” activities included attending sporting events, attending concerts, going to the zoo or aquarium, going to a museum, going to a library, visiting a bookstore, or attending an event sponsored by a community, religious, or ethnic group.

Homeschooling graduates are almost identical to their public school counterparts in likelihood to vote in federal and local elections, Sikkink found.

Furthermore, the total number of volunteer and community service hours for homeschooling graduates is very similar to or slightly higher than public school graduates, the analysis found.

Bartholet asserts that some homeschoolers “engage in homeschooling to promote racist ideologies and avoid racial intermingling.”

In contrast: “The reality is that about 41% of homeschooled children are racial and ethnic minorities,” Sikkink writes.

“When asked about four closest friends, about 37% of young adult homeschoolers...mention someone of a different race or ethnicity—exactly the same as public schoolers.”

This diversity also extends to schooling practices— increasingly, Sikkink says, homeschooling adopts new forms, including “hybrids” that combine the benefits of home and institutional schooling.

“About 57 percent of homeschoolers are using some form of instruction outside the family,” Sikkink told CNA in an email.

“That includes using tutors, private or public schools, colleges or universities, or homeschooling coops. That percentage would be higher if we included those who reported obtaining curriculum from formal institutions, such as public schools.”

Moreover, about a third of homeschooling parents obtain their curriculum or books from a public school or school district.

“Altogether, 46% of homeschoolers have some pedagogical relationship with public schools,” Sikkink asserts.

Bartholet argues that homeschooling puts children at risk of abuse by their parents, while if children were in public schools, they would be among teachers who are mandatory reporters of any suspected abuse that may be taking place.

“The issue is, do we think that parents should have 24/7, essentially authoritarian control over their children from ages zero to 18? I think that’s dangerous,” Bartholet asserts in the Harvard Magazine piece.

“I think it’s always dangerous to put powerful people in charge of the powerless, and to give the powerful ones total authority.”

Sikkink says Bartholet’s image of a child confined to the home “24/7...from ages zero to 18” is not consistent with the data.

“When we look at the use of homeschooling for each year of the child's upbringing, we only find a small percentage that report that the child was homeschooled for all their years of schooling,” Sikkink told CNA in an email.

Many of these students are part-time public schoolers— about 25% of homeschoolers receive some instruction in public schools during their school-age careers, he wrote.

Homeschooling regulations vary widely by state. Sikkink told CNA he hopes future studies will examine the effects of state-level variation in regulation on homeschooling quality.

“The question of schooling oversight remains, of course, but it would be short-sighted not to keep homeschooling and other creative schooling options in the mix, including the hybrid models that cross sector boundaries,” Sikkink concludes.

 

Subsequent to the publication of this story, Sikkink told CNA he had revised his assessment of the percentage of homeschoolers using instruction outside the family, from 64% to 57%. The story has been updated to reflect that assessment.
