Drift estimation for stochastic reaction-diffusion systems

Gregor Pasemann, Wilhelm Stannat.

Source: Electronic Journal of Statistics, Volume 14, Number 1, 547--579.

Abstract:
A parameter estimation problem for a class of semilinear stochastic evolution equations is considered. Conditions for consistency and asymptotic normality are given in terms of growth and continuity properties of the nonlinear part. Emphasis is put on the case of stochastic reaction-diffusion systems. Robustness results for statistical inference under model uncertainty are provided.

A general drift estimation procedure for stochastic differential equations with additive fractional noise

Fabien Panloup, Samy Tindel, Maylis Varvenne.

Source: Electronic Journal of Statistics, Volume 14, Number 1, 1075--1136.

Abstract:
In this paper we consider the drift estimation problem for a general differential equation driven by an additive multidimensional fractional Brownian motion, under ergodic assumptions on the drift coefficient. Our estimation procedure is based on the identification of the invariant measure, and we provide consistency results as well as some information about the convergence rate. We also give some examples of coefficients for which the identifiability assumption for the invariant measure is satisfied.

Branch and Bound for Piecewise Linear Neural Network Verification

The success of Deep Learning and its potential use in many safety-critical applicationshas motivated research on formal verification of Neural Network (NN) models. In thiscontext, verification involves proving or disproving that an NN model satisfies certaininput-output properties. Despite the reputation of learned NN models as black boxes, and the theoretical hardness of proving useful properties about them, researchers havebeen successful in verifying some classes of models by exploiting their piecewise linearstructure and taking insights from formal methods such as Satisifiability Modulo Theory. However, these methods are still far from scaling to realistic neural networks. To facilitateprogress on this crucial area, we exploit the Mixed Integer Linear Programming (MIP) formulation of verification to propose a family of algorithms based on Branch-and-Bound (BaB). We show that our family contains previous verification methods as special cases. With the help of the BaB framework, we make three key contributions. Firstly, we identifynew methods that combine the strengths of multiple existing approaches, accomplishingsignificant performance improvements over previous state of the art. Secondly, we introducean effective branching strategy on ReLU non-linearities. This branching strategy allows usto efficiently and successfully deal with high input dimensional problems with convolutionalnetwork architecture, on which previous methods fail frequently. Finally, we proposecomprehensive test data sets and benchmarks which includes a collection of previouslyreleased testcases. We use the data sets to conduct a thorough experimental comparison ofexisting and new algorithms and to provide an inclusive analysis of the factors impactingthe hardness of verification problems.

Estimating drift parameters in a non-ergodic Gaussian Vasicek-type model. (arXiv:1909.06155v2 [math.PR] UPDATED)

We study the problem of parameter estimation for a non-ergodic Gaussian Vasicek-type model defined as $dX_t=(mu+ heta X_t)dt+dG_t, tgeq0$ with unknown parameters $ heta>0$ and $muinR$, where $G$ is a Gaussian process. We provide least square-type estimators $widetilde{ heta}_T$ and $widetilde{mu}_T$ respectively for the drift parameters $ heta$ and $mu$ based on continuous-time observations ${X_t, tin[0,T]}$ as $T ightarrowinfty$.

Our aim is to derive some sufficient conditions on the driving Gaussian process $G$ in order to ensure that $widetilde{ heta}_T$ and $widetilde{mu}_T$ are strongly consistent, the limit distribution of $widetilde{ heta}_T$ is a Cauchy-type distribution and $widetilde{mu}_T$ is asymptotically normal. We apply our result to fractional Vasicek, subfractional Vasicek and bifractional Vasicek processes. In addition, this work extends the result of cite{EEO} studied in the case where $mu=0$.

Purification of Recombinant Adeno-Associated Viruses (rAAVs) by Iodixanol Gradient Centrifugation

This is a simple method for rapid preparation of recombinant adeno-associated virus (rAAV) stocks, which can be used for in vivo gene delivery. The purity of these vectors is considerably lower than that obtained by either CsCl gradient centrifugation or by combination of iodixanol gradient ultracentrifugation followed by column chromatography.

Two-Step Bacterial Artificial Chromosome (BAC) Engineering: Verification of Co-Integrates and Selection of Resolved BAC Clones

Successful modification of the bacterial artificial chromosome (BAC) after two-step BAC engineering is confirmed in two separate polymerase chain reactions (PCRs). The first reaction (5' co-integrate PCR) uses a forward 5' co-integrate primer (a sequence located upstream of the 5' end of the A-box) and a reverse 3' primer on the vector (175PA+50AT) or within the reporter sequence or mutated region as appropriate. The second reaction (3' co-integrate PCR) uses a forward 5' primer on the recA gene (RecA1300S) and a reverse 3' co-integrate primer (a sequence located downstream from the 3' end of the B-box). Those colonies shown to be positive in PCR analysis are further tested for sensitivity to UV light. After the resolution, colonies that have lost the excised recombination vector including sacB and recA genes become UV light sensitive.

Two-Step Bacterial Artificial Chromosome (BAC) Engineering: Preparation and Verification of the Recombinant Shuttle Vector

Plasmid DNA is prepared from the recombinant shuttle vector pLD53.SCAB/A-B created by cloning of the A and B homology arms for two-step bacterial artificial chromosome (BAC) engineering. To confirm that the A-box and B-box arms have been successfully incorporated into pLD53.SCAB, the pattern of enzyme digestion of the modified plasmid is compared with that of the unmodified pLD53.SCAB. Once the shuttle vector is shown to carry the proper sequences, it is ready for transfer into the BAC host.

Designing and Troubleshooting Immunopanning Protocols for Purifying Neural Cells

Purifying and culturing cells from the central nervous system (CNS) has proved to be an incredibly powerful tool for dissecting fundamental neuron and glial properties, and especially powerful in understanding neuronal–glial interactions. In a series of detailed protocols, we have provided step-by-step instructions for purifying and culturing specific types of neurons, glia, and vascular cells from the CNS by immunopanning. This article discusses common pitfalls and errors as well as important design considerations for the immunopanning procedure.

Rapid-Release Griffithsin Fibers for the Dual Prevention of HSV-2 and HIV-1 Infections [Antiviral Agents]

The biologic Griffithsin (GRFT) has recently emerged as a candidate to safely prevent sexually transmitted infections (STIs) including human immunodeficiency virus (HIV-1) and herpes simplex virus 2 (HSV-2). However, to date, there are few delivery platforms that are available to effectively deliver biologics to the female reproductive tract (FRT). The goal of this work was to evaluate rapid-release polyethylene oxide (PEO), polyvinyl alcohol (PVA) and polyvinylpyrrolidone (PVP) fibers, that incorporate GRFT, in in vitro (HIV-1 and HSV-2) and in vivo (HSV-2) infection models. GRFT loading was determined via ELISA, and the bioactivity of GRFT fibers was assessed using in vitro HIV-1 pseudovirus and HSV-2 plaque assays. Afterwards, the efficacy of GRFT fibers was assessed in a murine model of lethal HSV-2 infection. Finally, murine reproductive tracts and vaginal lavages were evaluated for histology and cytokine expression, 24 and 72 hr after fiber administration, to determine safety. All rapid-release formulations achieved high levels of GRFT incorporation and were completely efficacious against in vitro HIV-1 and HSV-2 infections. Importantly, all rapid-release GRFT fibers provided potent protection in a murine model of HSV-2 infection. Moreover, histology and cytokine levels, evaluated from collected murine reproductive tissues and vaginal lavages treated with blank fibers, showed no increased cytokine production or histological aberrations, demonstrating the preliminary safety of rapid-release GRFT fibers in vaginal tissue.

Emergence of Mycobacterium leprae rifampicin resistance evaluated by whole-genome sequencing after 48 years of irregular treatment [Epidemiology and Surveillance]

A case of M. leprae rifampicin resistance after irregular anti-leprosy treatments since 1971 is reported. Whole-genome sequencing from four longitudinal samples indicated relapse due to acquired rifampicin resistance and not to reinfection with another strain. A putative compensatory mutation in rpoC was also detected. Clinical improvement was achieved using an alternative therapy.
