Especially due to the popular YouTube annotations framework, integrating graphical annotations in a video has become very fashionable these days. However, the current options are limited to a few graphical shapes for which the user can define as good as no dynamic behaviour. Despite the enormous demand for easy-creatable, interactive video there are no such advanced tools available. In this article we describe an innovative approach, to realize dynamics and interactivity of video annotations. First we explain basic concepts of video-markup like the generic element model and visual descriptors. After that we introduce the event-tree model, which can be used to define event-handling in an interactive video formally as well as visually. By combining these basic concepts, we can give an effective tool to the video community for realizing interactive and dynamic video in a simple, intuitive and focused way. Full Article

annotation IRNN-SS: deep learning for optimised protein secondary structure prediction through PROMOTIF and DSSP annotation fusion By www.inderscience.com Published On :: 2024-11-08T23:20:50-05:00 DSSP stands as a foundational tool in the domain of protein secondary structure prediction, yet it encounters notable challenges in accurately annotating irregular structures, such as β-turns and γ-turns, which constitute approximately 25%-30% and 10%-15% of protein turns, respectively. This limitation arises from DSSP's reliance on hydrogen-bond analysis, resulting in annotation gaps and reduced consensus on irregular structures. Alternatively, PROMOTIF excels at identifying these irregular structure annotations using phi-psi information. Despite their complementary strengths, previous methodologies utilised DSSP and PROMOTIF separately, leading to disparate prediction methods for protein secondary structures, hampering comprehensive structure analysis crucial for drug development. In this work, we bridge this gap using an annotation fusion approach, combining DSSP structures with beta, and gamma turns. We introduce IRNN-SS, a model employing deep inception and bidirectional gated recurrent neural networks, achieving 77.4% prediction accuracy on benchmark datasets, outpacing current models. annotation Peak Filtering, Peak Annotation, and Wildcard Search for Glycoproteomics [Research] By www.mcponline.org Published On :: 2020-09-03T11:35:14-07:00 Glycopeptides in peptide or digested protein samples pose a number of analytical and bioinformatics challenges beyond those posed by unmodified peptides or peptides with smaller posttranslational modifications. Exact structural elucidation of glycans is generally beyond the capability of a single mass spectrometry experiment, so a reasonable level of identification for tandem mass spectrometry, taken by several glycopeptide software tools, is that of peptide sequence and glycan composition, meaning the number of monosaccharides of each distinct mass, for example HexNAc(2)Hex(5) rather than man5. Even at this level, however, glycopeptide analysis poses challenges: finding glycopeptide spectra when they are a tiny fraction of the total spectra; assigning spectra with unanticipated glycans, not in the initial glycan database; and finding, scoring, and labeling diagnostic peaks in tandem mass spectra. Here we discuss recent improvements to Byonic, a glycoproteomics search program, that address these three issues. Byonic now supports filtering spectra by m/z peaks, so that the user can limit attention to spectra with diagnostic peaks, for example, at least two out of three of 204.087 for HexNAc, 274.092 for NeuAc (with water loss), and 366.139 for HexNAc-Hex, all within a set mass tolerance, for example, ± 0.01 Daltons. Also new is glycan "wildcard" search, which allows an unspecified mass within a user-set mass range to be applied to N- or O-linked glycans and enables assignment of spectra with unanticipated glycans. Finally the next release of Byonic supports user-specified peak annotations from user-defined posttranslational modifications. We demonstrate the utility of these new software features by finding previously unrecognized glycopeptides in publicly available data, including glycosylated neuropeptides from rat brain. Further, annotations for constructs such as affect are often multi-dimensional with annotators rating multiple dimensions, such as valence and arousal, for each instance. Most annotation fusion schemes however ignore this aspect and model each dimension separately. In this work we address this by proposing a generative model for multi-dimensional annotation fusion, which models the dimensions jointly leading to more accurate ground truth estimates. The model we propose is applicable to both global and time series annotation fusion problems and treats the ground truth as a latent variable distorted by the annotators.
